The ColR/S two-component system is a conserved determinant of host association across Pseudomonas species

ABSTRACT: Members of the bacterial genus Pseudomonas form associations with diverse hosts. Comparative transcriptomics revealed that the ColR regulon has diverged between P. aeruginosa and P. fluorescens and deleting components of the ColR regulon revealed strain-specific, but not host-specific, requirements for ColR-dependent genes.

An extracellular Argonaute protein mediates export of repeat-associated small RNAs into vesicles in parasitic nematodes

Project description:Mobile small RNAs are an integral component of the arms race between plants and fungal parasites, and several studies suggest microRNAs could similarly operate between parasitic nematodes and their animal hosts. However, whether and how specific sequences are selected for export by parasites is unknown. Here we describe a specific Argonaute protein (exWAGO) that is secreted in extracellular vesicles (EVs) released by the gastrointestinal nematode Heligmosomodies bakeri, at multiple copies per EV. Phylogenetic and gene expression analyses demonstrate exWAGO is highly conserved and abundantly expressed in related parasites, including the human hookworm and proteomic analyses confirm this is the only Argonaute secreted by rodent parasites. In contrast, exWAGO orthologues in species from the free-living genus Caenorhabditis are highly diverged. By sequencing multiple small RNA libraries, we determined that the most abundant small RNAs released from the nematode parasite are not microRNAs but rather secondary small interfering RNAs (siRNAs) that are produced by RNA-dependent RNA Polymerases. We further identify distinct evolutionary properties of the siRNAs resident in free-living or parasitic nematodes versus those exported in EVs by the parasite and show that the latter are specifically associated with exWAGO. Together this work identifies an Argonaute protein as a mediator of RNA export and suggests rhabditomorph nematode parasites may have co-opted a novel nematode-unique pathway to communicate with their hosts.

Sciatic nerve injury-responsive differential CSDE1 association efficiency of ribosomal protein coding mRNAs

Project description:Gpr151 is an injury-responsive gene that promotes axon regeneration through its interaction with the 5'UTR region of its mRNA transcripts and the RNA-binding protein CSDE1. We found that knocking down or overexpressing the 5'UTR of Gpr151 changes the ribosomal protein mRNA regulon regulated by CSDE1. After the sciatic nerve injury, the association between the ribosomal protein mRNA regulon and CSDE1 was enhanced at dorsal root ganglions(DRGs), but this enhancement was not observed in the AAV-shGpr151 injected mice. Overexpression of 5'UTRmut, which has increased binding affinity to CSDE1, enhanced the ribosomal protein mRNA regulon and its association with CSDE1 in embryonic DRG neurons.

Resurrection of flagellar motility through rewiring of the nitrogen regulation system

Project description:Here we demonstrate by experimental evolution and genetics the rapid and repeatable evolutionary re-wiring of regulatory pathways, where the cellular nitrogen regulatory system acquired the ability to “cross-talk” with the flagellar regulon. This rewiring restored flagella to aflagellate strains of Pseudomonas fluorescens devoid of the master regulator fleQ via a repeatable two-step evolutionary pathway. Step 1 initiates cross-talk by increasing intracellular levels of phosphorylated NtrC , a distant homologue of FleQ, which begins to commandeer control of the fleQ regulon whilst constitutively activating nitrogen uptake and assimilation genes. Step 2 is a switch-of-function mutation (NtrC’) that further redirects NtrC towards activation of motility and away from nitrogen uptake. Evolved NtrC’ emerges with a novel function as a flagellar regulator. Our results demonstrate that natural selection can rapidly rewire regulatory networks in very few, repeatable mutational steps to adopt new functionality.
