CITE-Seq analysis of total PBMC pre- and post-PfSPZ vaccination in the IMRAS trial

ABSTRACT: Immunization with radiation-attenuated sporozoites (RAS) can confer sterilizing protection against malaria, although the mechanisms behind this protection are incompletely understood. We performed a systems biology analysis of samples from the Immunization by Mosquito with Radiation Attenuated Sporozoites IMRAS) trial, which comprised P. falciparum RAS-immunized (PfRAS), malaria-naive participants whose protection from malaria infection was subsequently assessed by controlled human malaria infection (CHMI). Blood samples collected after initial PfRAS immunization were analyzed to compare immune responses between protected and non-protected volunteers leveraging integrative analysis of whole blood RNA-seq, high parameter flow cytometry, and single cell CITE-seq of PBMCs.

Antigen-stimulated PBMC transcriptional signatures of protection upon malaria sporozoite and RTS,S/AS01E immunizations

Project description:Identifying immune correlates of protection and mechanisms of immunity accelerates and streamlines the development of vaccines. RTS,S/AS01E, the most advanced malaria vaccine, has moderate efficacy in African children. In contrast, immunization with sporozoites under antimalarial chemoprophylaxis (CPS immunization) can provide 100% sterile protection in naïve adults. We used systems biology approaches to identify correlates of vaccine-induced immunity based on transcriptomes of peripheral blood mononuclear cells from subjects immunized with RTS,S/AS01E or chemo-attenuated sporozoites stimulated with parasite antigens in vitro. Specifically, we used samples of subjects from two age cohorts and 3 African countries participating in an RTS,S/AS01E pediatric phase 3 trial and malaria-naïve subjects participating in a CPS trial. We identified both pre-immunization and post-immunization transcriptomic signatures correlating with protection. Signatures were validated in independent children and infants from the RTS,S/AS01E phase 3 trial and subjects from an independent CPS trial with high accuracies (>70%). Transcription modules revealed interferon, NF-B, TLR, and monocyte-related signatures associated with protection. Pre-immunization signatures suggest the potential for strategies to prime the immune system before vaccination towards improving vaccine immunogenicity and efficacy. Finally, signatures of protection could be useful to determine efficacy in clinical trials, accelerating vaccine candidate testing. Nevertheless, signatures should be tested more extensively across multiple cohorts and trials to demonstrate their universal predictive capacity.

Comparative transcriptional analysis of pre-erythrocytic stages

Project description:To gain insight into the molecular mechanisms at work during progression through the pre-erythrocytic stages, a comparative microarray based transcriptional study was under taken on radiation attenuated (RAS) and wild type sporozoites (wtSPZ) as well as, and liver stage parasites collected 24 hours (24hrLS) and 48 hours (48hrLS) after wild type sporozoite infection. We were able to identify ~1100 genes significantly differentially expressed during one or more of the pre-erythrocytic stages relative to the mixed blood stages. This study compared the gene expression profiles of radiation attenuated sporozoites (RAS), wild type sporooites (wtSPZ), and infected hepatocytes collected 24hr (24hrLS) and 48hr (48hrLS) after sporozoite infection, using a common reference design. Each sample was hybridized with an equal amount of reference RNA. 48hrLS: 4 biological replicates, with 2 total technical replicates and one dye swap; 24hrLS: 4 biologicla replicates, with 3 total technical replicates; RAS: 2 biological replicates, with 2 technical replicates total, and two tota dye swaps; wtSPZ: 2 biological replicates, with 2 total technical replicates and 2 total dye swaps

Transcriptome profiling reveals functional variation in Plasmodium falciparum parasites from controlled human malaria infection studies

Project description:The objective of this study is to characterize the overall transcriptome of P. falciparum NF54 derived from a controlled-human malaria infection (CHMI) study. Healthy, immunologically naïve human volunteers were infected intradermally or intravenously with different dosages of Plasmodium falciparum sporozoites (Sanaria® PfSPZ Challenge). Parasites were isolated from these volunteers and subjected to a range of in vitro culture generation prior to RNA collection.
