PGS: penalized generalized estimating equations with grid search for epigenome-wide multiple measurement study

Project description:Motivation: The need of identifying genetic determinants that disclose the heritability of complex traits as well as pinpoint causative genetic effects in some complex diseases has propelled large-scale, systematic fashion bred epigenome-wide studies. With the very dynamic nature of epigenome and much reduced cost in microarray and sequencing experiments, more and more researchers are now studying epigenomic at multiple time points, i.e. multiple measurement and/or longitudinal study design. However, the popular site-by-site multiple testing as commonly used in genome-wide studies may impair the value of multiple measurements because it leads to underpowered analyses by ignoring the inherent dependent structure, which has called for new methods to address the statistical challenges. Results: We have proposed a penalized regression model incorporating with grid search method (PGS), for analyzing epigenome-wide multiple measurement data. The development of this analytical framework was motivated by a real-world micro RNA dataset. Comparisons between PGS and the site-by-site testing approach reveal that PGS provides smaller phenotype prediction errors and higher enrichment of phenotype-related biological pathway than the site-by-site testing approach. Our approach is also useful for epigenome-wide data of DNA methylation and histone modifications.

Monitoring Homology Search during DNA Double-Strand Break Repair in vivo

Project description:Homologous recombination (HR) is crucial for genetic exchange, accurate repair of DNA double-strand breaks and pivotal for genome integrity. HR uses homologous sequences for repair, but how homology search, the exploration of the genome for homologous DNA sequences, is conducted in the nucleus remains poorly understood. Here, we use time-resolved chromatin immunoprecipitations of repair proteins to monitor homology search in vivo. We found that homology search proceeds by a probing mechanism, which commences around the break and samples preferentially on the broken chromosome. However, elements thought to instruct chromosome loops mediate homology search shortcuts, and centromeres, which cluster within the nucleus, may facilitate homology search on other chromosomes. Our study thus revealed crucial parameters for homology search in vivo and emphasizes the importance of linear distance, chromosome architecture and proximity for recombination efficiency.

GlycoNote search engine

Project description:Mass spectrometry is a central technique in glycomic analysis. However, there is no generic software tool for automated, confident analysis of tandem-mass spectrometry based glycomic data. Here, we propose GlycoNote – a generic and reliable search engine for tandem-mass spectrometry based glycomics. A false discovery rate analysis based on iterative decoy searching was specifically designed for glycomic data analysis. We apply GlycoNote to the analyses of distinct glycomic samples, including human milk oligosaccharides, N/O-glycome from human cell line and polysaccharides from plant. To further demonstrate the general utility of GlycoNote, automated analyses of nonnative glycomes (N-glycome labeled with aniline and permethylated N-glycome) or atypical glycans (O-glycome with N-acetylneuraminic acid / N-glycome from C. elegans) were performed. More importantly, an open-search mode was introduced for the elucidation of component heterogeneity in samples. GlycoNote could be an important tool in the rapidly growing efforts toward comprehensive glycomic analysis.
