DNA microarrays time course of a MaF pre-iPSC clone (C9) untreated or treated with Vc

ABSTRACT: Treatment with vitamin C (Vc) on MaF pre-induced pluripotent stem cells (pre-iPSCs) induced a rapid conversion into full-iPSCs within a few passages. We used microarrays to identify changes induced by Vc in the MaF pre-iPSC clone.

Gene Expression Profile for knocking down Tet1 in pre-iPSCs culturing in Vc medium.

Project description:Tet1 is a hydroxylase known for its role in the conversion of 5-methylcytosines (5mC) to 5-hydroxymethylcytosines (5hmC) involved in the possible active demethylation process and gene expression regulation. As somatic cell reprogramming involves the re-activation of pluripotency genes and the silencing of somatic ones, it remains unclear the role of Tet1 in the reprogramming process. Here, we performed RNAseq for WT and knocking down Tet1 in two pre-iPSCs cell lines, pre2-2 and pre3. Using two pre-iPSCs cell lines: pre2-2 and pre3, cultured by mES medium(+lif), transfected siCtrl/siTet1 siRNA or non-treatment, then, after 16h, the medium were replaced by mES(+lif) medium plus Vc(50ug/ml), total RNA was extracted after another 32h later for RNAseq.

Project description:Homozygous disruption of c-Maf led to embryonic lethality and impaired erythroblastic island formation. c-Maf is expressed in the fetal liver macrophages. It suggests that macrophages are responsible for the lethality of c-Maf knock-out embryos. To search downstream genes of c-Maf, we surveyed genes associated with macrophage function by microarray analysis. keywords: c-Maf, macrophage, erythroblastic islands, WT (c-Maf WT) and c-Maf KO (c-Maf KO) fetal liver macrophages were sorted by a FACSAria cell sorter. Total RNAs from those macrophages were prepared using RNeasy Kit. Genes down-regulated in c-Maf KO macrophages were searched by GeneSpring software.

Project description:Squamous cell carcinoma (SCC) is the most common malignant tumor in the oral cavity, accounting for approximately 90% of all oral cancers. Verrucous carcinoma (VC), a rare low-grade variant of SCC, accounts for 2–12% of all oral malignancies and has a 5-year survival rate of approximately 50%. Although VC is considered a variant of SCC, it can be differentiated from SCC due to its benign histological characteristics. Verrucous hyperplasia (VH) is a disease that is differentiated from VC. However, as both diseases have similar gross and pathological features, differential diagnosis of VH and VC is difficult. We performed RNA sequencing to identify mRNAs and lncRNAs profiles of VH and VC samples.

Interaction of Va and Vc in somatic cell reprogramming

Project description:Since VitaminA and VitaminC are pleiotropic vitamins, and both can promote reprogramming, we want to know the relationship between them. We use serum-free N2B27(B27 minus Va) medium to generate iPS with OKSM virus infecting OG2 MEF, and collect mRNA at day7 under 10nM and 1uM Va with or without Vc. We found tha both Va and Vc promote reprogramming, and the genes upregulated by Va and Va had overlpped more than 80%.

MAF amplification licenses Estrogen Receptor Alpha to drive breast cancer metastasis

Project description:MAF-amplification increases the risk of breast cancer (BCa) metastasis through poorly understood mechanisms but with important clinical implications. Estrogen receptor-positive (ER+) BCa associated with estrogen (E2) dependency sustains growth of early of breast carcinomas, but ultimately, supports metastasis by unknown mechanisms. Here we integrate proteomics, (epi)genomics and functional assays derived from human and syngeneic BCa mouse models to show that MAF directly interacts with ERalpha, thereby promoting a unique chromatin state that favors the metastatic spread of ER+ BCa cells. Indeed, we identify a set of metastasis-promoting genes that are de novo licenced following EERa2-exposure in a MAF-dependent manner. Among these we found factors influence the establishment of cellular identity and with a known role in metastasis initiation (e.g. SOX9), as well as modulators of the bone stroma, which can ultimately aid in preparing the bone metastatic “soil” (e.g. FGF18, PTHLH and JAG1). Central to the epigenomic remodeling that facilitates the expression of the MAF/E2 gene set is the histone demethylase KDM1A. Indeed, loss of KDM1A activity prevents MAF/E2-mediated BCa metastasis. Collectively, here we disentangle the molecular framework that underlies MAF/E2-mediated metastasis and demonstrate that genetic, epigenetic and hormonal systemic cues are integrated in BCa cells to determine their metastatic success, and with it patient prognosis.
