Here, we presented global circadian transcript profile of mouse tissues (i.e. skeletal muscle) entrained by inverted feeding to compile an atlas for mechanistic insights into how feed-fast cycle regulates circadian biology.

Mouse cerebellum LC-MSMS: effect of calorie restriction

Project description:The cerebellum harbors a circadian clock that can be shifted by scheduled mealtime and participates in behavioral anticipation of food access. To determine which cerebellar proteins are modified by time-of-day and/or feeding time, we determined day-night variations of proteome in the cerebellum of mice fed either ad libitum or only during daytime (from noon to lights off). Two-dimensional differences in gel electrophoresis (2D-DIGE) combined with two-way analyses of variance reveals that a majority of cerebellar proteins are significantly regulated by feeding conditions (food availability). Levels of few other cerebellar proteins were modulated exclusively by daily (or circadian) cues, independent of meal time, and others due to combined influence of meal time and time-of-day. Changes reflect behavioral anticipation of mealtime and/or feeding-induced shift in the circadian clock of the cerebellum.

Light-entrained and brain-tuned circadian circuits regulate ILC3 and gut homeostasis

Project description:Group 3 innate lymphoid cells (ILC3) are major regulators of inflammation, infection, microbiota composition and metabolism. ILC3 and neuronal cells were shown to interact at discrete mucosal locations to steer mucosal defence. Nevertheless, whether neuroimmune circuits operate at an organismal level, integrating extrinsic environmental signals to orchestrate ILC3 responses remains elusive. Here we show that light-entrained and brain-tuned circadian circuits regulate enteric ILC3, intestinal homeostasis and the host lipid metabolism. We found that enteric ILC3 display circadian expression of clock genes and ILC3-related transcription factors. ILC3-autonomous ablation of the circadian regulator Arntl led to disrupted gut ILC3 homeostasis, impaired epithelial reactivity, deregulated microbiome, increased susceptibility to bowel infection and disrupted lipid metabolism. Loss of ILC3-intrinsic Arntl shaped the gut postcode receptors of ILC3. Strikingly, light-dark cycles, feeding rhythms and microbial cues differentially regulated ILC3 clocks, with light signals as major entraining cues of ILC3. Accordingly, surgical- and genetically-induced deregulation of brain rhythmicity led to disrupted circadian ILC3 oscillations, deregulated microbiome and altered lipid metabolism. Our work reveals a circadian circuitry that translates environmental light cues into enteric ILC3, shaping intestinal health and organismal homeostasis.

Proteomics of circadian rhythms in mouse skeletal muscle tissue during time-restricted feeding

Project description:Time-restricted eating is emerging as a promising dietary intervention that prevents cardiometabolic disease; however, the molecular mechanisms remain largely unknown. It is generally thought that time-restricted feeding-as it is known in animal studies-reprograms circadian rhythms in peripheral organs including skeletal muscle. Recent studies reported that peripheral organs entrain to time-restricted feeding in a highly diverse tissue-specific manner, which is indicated by the kinetics of the circadian clock in peripheral organs, transcriptome and metabolome. A discrepancy is found in the circadian coherence between rhythmic transcripts and rhythmic metabolites, suggesting the presence of additional regulation at the proteome level. To explore the landscape of rhythmic proteins in skeletal muscle from time-restricted fed mice, we sampled 50 mouse tibialis anterior muscle tissues from 11-week-old C57BL/6J female mice. These mice had been fed day time-restricted feeding for 3 weeks, during which food was accessible between Zeitgeber time (ZT) 0 h and ZT 12 h. Samples were dissected and snap-frozen in liquid nitrogen every two hours starting from ZT0 of the first day to ZT0 of the third day. This sampling scheme covers two complete day/night cycles and has two biological replicates per time point for a total of 25 time points. Next, we performed mass spectrometry-based parallel accumulation–serial fragmentation combined with data-independent acquisition (diaPASEF) quantitative proteomics to analyze these mouse skeletal muscle tissues. Together, we have generated a dataset that provide insights into circadian rhythms of skeletal muscle under the regulation of time-restricted feeding in mice.

Time series RNA-seq of temperature-entrained and light-entrained bloodstream and procyclic form Trypanosoma brucei cultures

Project description:To address whether T. brucei has a circadian clock we probed its transcriptome by RNA-seq, searching for transcripts oscillating with a 24 hr period. For this we entrained/ synchronized parasites in vitro for three days using temperature and light as environmental stimuli and then collected parasite RNA every four hours for two consecutive days. Parasite RNA was subjected to RNA-seq analysis. We performed this protocol on two stages of the T. brucei life cycle (bloodstream and insect procyclic forms).
