RNA-Seq for control and Znhit1-deficient heart tissues from postnatal day 17 and 25 mice

ABSTRACT: To investigate the function of Znhit1 in mouse hearts, we deleted Znhit1 using conditional Znhit1-knockout mice (Znhit1 flox/flox; Myh6-Cre; Znhit1 cKO). Through RNA-Seq, we tested the genome-wide transcriptional changes at postnatal day 17 and 25.

Effect of cardiac specific depletion of one allele of Mrps5 on gene expression in heart at postnatal day 4

Project description:To investigate the function of reduction in Mrps5 expression in the regulation of cardiomyocyte proliferation and postnatal heart development, we established the mouse with cardiac specific depletion of one allele of Mrps5 through Cre-Loxp system by crossing Mrps5 fl/fl mouse with Myh6-Cre mouse. We cross Mrps5 fl/fl mouse with Myh6-Cre mouse to obtain the Mrps5 fl/+;Myh6-Cre mouse and its control littermates Mrps5 fl/+ mouse. So that one allele of Mrps5 gene was depleted upon Myh6 gene promoter drivened Cre expression at the later stage of embyronic stage. We then performed gene expression profiling analysis using data obtained from RNA-seq of Mrps5 fl/+; Myh6-Cre and Mrps5 fl/+ mouse hearts at postnatal day 4.

RNA-seq comparing the WT mouse hearts versus Dhx36 cKO hearts

Project description:This experiment aimed to investigate the transcriptional role of G4 resolvase Dhx36 in the adult mouse heart. We compared three pools of wild-type (WT) mouse hearts with three pools of Dhx36 conditional knockout (cKO) hearts. In the mutant mice, Dhx36 was conditionally deleted in cardiomyocytes using the Myh6-cre transgenic line. Each of the six pools was created using RNA extracted from 3-5 hearts from mice aged approximately 21 days. The cKO mice developed dilated cardiomyopathy and began experiencing sudden death at 40 days old, with no mutants surviving beyond 5 months.

Transcriptome analysis of Casz1 conditional mutant progenitors at postnatal day 2

Project description:Transcriptome analysis of Casz1 was performed using litters of postnatal day 2 retinas from crosses between Casz1Flox/Flox; R26-Stop-EYFP and Casz1Flox/Flox; IKCre-A; R26-Stop-EYFP. The IK-A Cre driver is described in Tarchini et al., Dev Dyn 241(12):1973-85. EYFP marks Cre expressing (and therefore cKO) cells. Cells were incubated for 30 min in RGM serum-free medium described in Cayouette et al., Neuron 40(5):897, supplemented with Hoechst 33342 (Invitrogen), and 4N cells were sorted using a MOFLO cytometer (Beckman) based on Hoechst, GFP expression, and propidium iodide exclusion.

Project description:Znhit1 is an important subunit of the SRCAP complex, which regulates gene transcription by replacing histone H2A with a variant H2A.Z at gene promoter regions. Deletion of Znhit1 has also been reported to impact the incorporation of H2A.Z in genome. To explore the function of Znhit1 in heart tissues, we performed CUT&Tag assays for H2A.Z to examine the distribution changes of H2A.Z on the genome.

ZNHIT1-dependent H2A.Z deposition at meiotic prophase I underlies pachytene gene expression and meiotic progression during male meiosis [KAS-seq]

Project description:Accurate meiotic progression is important for gamete formation and the generation of genetic diversity. However, little is known about the identity of chromatin regulators that underlie mammalian meiosis in vivo. Here, we identify the multifaceted functions of the chromatin remodeler ZNHIT1 in governing meiosis. The expression of *Znhit1* gradually increases during the meiotic prophase, and *Znhit1* knockout in spermatocytes results in arrested pachytene development, impaired DNA double-strand break repair, and defective homologous recombination. Single-cell RNA sequencing and transcriptome analysis reveal that *Znhit1* loss dysregulates meiotic transcriptional programs at the pachytene stage. Chromatin immunoprecipitation data show that ZNHIT1 is needed for the incorporation of the histone variant H2A.Z into pachytene chromatin. Moreover, we found that H2A.Z cooperates with the transcription factor A-MYB to co-bind DNA elements and control gene activity. Our findings provide insights into the regulatory mechanisms governing meiotic progression and highlight ZNHIT1 as a critical regulator of meiotic progression.
