Bulk RNAseq NIEHS P30 CURES Pilot Environmental hormonal and mutagenic stress in fluorescent-ubiquitinated cell cycle indicator (FUCCI) mESC 2021

ABSTRACT: This experiment examines how toxicants can override normal stemness (NS) conditions, which LIF maintains, causing lineage imbalance and otherwise affecting cells in the early embryo. It also compares NS to normal differentiation (ND) (without LIF/ LIF-). Sorbitol is a positive control for stress overriding LIF+. Retinoic acid (RA) modified LIF- is a positive control for 1st lineage differentiation. But RA also activates Hox gene in anterior posterior patterning at gastrulation. The third control is NS itself, and all stimuli are compared to NS. Other toxicants are Benzo(a)pyrene (BP) - a mutagen, Cortisol - a stress hormone, and two endocrine disruptors Diethyl phthalate (DEP), and Perfluorooctanoic acid (PFOA).

Project description:The goal of this study was to identify genes that are differentially expressed after genetic deletion of both alleles of the Cyp26a1 gene in murine embryonic stem cells. Cyp26a1 codes for the CYP26A1 enzyme which metabolizes RA to polar RA metabolites, such as 4-oxo-RA and 4-OH-RA. CYP26A1-/- ES cells do not metabolize RA within 48 hours of RA treatment while in Wt ES cells, polar RA metabolites are already detectable by 8 hr. In addition, the absence of CYP26A1 enzyme increases intracellular RA levels. By gene microarray analysis, we wanted to identify genes that would be affected by the lack of the Cyp26a1 gene. Experiment Overall Design: Wt and CYP26A1-/- ES cells were treated with control+LIF for 8 hours, and this was repeated 3 times. Wt and CYP26A1-/- ES cells were treated with 100 nM RA +LIF for 8 hours, and this was repeated 3 times. Wt and CYP26A1-/- ES cells were treated with 100 nM RA +LIF for 72 hours, and this was repeated 2 times.

The Effects of Nanog HD Mutants on Mouse Embryonic Stem Cells

Project description:We examined global gene expression patterns of mouse embryonic stem cells overexpressing EGFP, Nanog wild-type, or Nanog L122A mutants in normal, "-LIF" or "+RA" culture conditions by RNA-seq experiments. In “+RA” culture conditions, the expression patterns of the RA-responsive genes were slightly different in WT transfectants and more different in L122A transfectants compared with EGFP transfectants. These results suggested that L122A transfectants showed partial resistant activity against RA-induced differentiation, which was not found in WT mNANOG transfectants.

Project description:Comparison of gene expression profiles of the GL261 cell line (a murine glioma model) grown in duplicate in two different types of media. AC samples where grown in DMEM supplemented by 20% FBS, 5 U/ml pen/strep and 4 mM L-glutamine. NS samples were grown in DMEM/F12 (50/50) supplemented with 2 U/ml pen/strep, 1 ug/ml fungizone, 1x B27, 20 ng/ml bFGF, 20 ng/ml EGF, 20 ng/ml LIF and 5 ug/ml heparin. We have reason to believe the NS media enhances cell de-differentiation.

Identifying vitamin C and RA-regulated genes in the J1 mESCs

Project description:It has been demonstrated that vitamin C enhances reprogramming efficiency during inducing pluripotent stem cells, however, the underlying mechanisms are not fully understood. To find the downstream target genes of vitamin C and investigate the mechanism of vitamin C on reprogramming promotion, we performed Microarray analyses to identify its downstream targets. Retinoic acid (RA), a stimulus molecule for cellular differentiation, is set as negative control. The data show the genes regulated by vitamin C or RA. J1 mESCs maintained in medium containing 1000 U/mL LIF and supplemented without or with vitamin C or RA for 24 hours, then total RNA was extracted for analysis.
