Single-cell RNA-sequencing of breast cancer cells growing in invasion permissive and non-permissive 3D matrices

ABSTRACT: Murine breast cancer organoids (MMTV-PyMT) were embeded in basement membrane extract (BME, invasion non-permissive) or collagen I (invasion-permissive). Organoids were harvested after 5days for single-cell RNA-sequencing (SORT-seq).

The impact of extracellular matrix on the precision medicine utility of pancreatic cancer patient-derived organoids

Project description:Organoids are cultivated in extracellular matrix from different basement membrane extracts (BMEs) that are most commonly acquired commercially. However, the impact of different sources and lots of BMEs on organoid drug response is unknown. Here, we tested the impact of BME source and lot on proliferation, chemotherapy and targeted therapy drug response, and global gene expression in mouse and human pancreatic ductal adenocarcinoma organoids. Both mouse and human organoids displayed increased proliferation in Matrigel (Corning) compared to Cultrex (RnD) and UltiMatrix (RnD). However, we observed no substantial impact on drug response when organoids were cultured in Matrigel, Cultrex, or UltiMatrix. We also did not observe major shifts in gene expression across the different BME sources.

Suspended hydrogel culture as a method to scale up intestinal organoids

Project description:Primary tissue-derived epithelial organoids are a physiologically relevant in vitro intestinal model that have been implemented for both basic research and drug development applications. The existing method of culturing intestinal organoids in surface-attached native extracellular matrix (ECM) hydrogel domes is not readily amenable to large-scale culture and contributes to culture heterogeneity. We have developed a method of culturing intestinal organoids within suspended basement membrane extract (BME) hydrogels of various geometries, which streamlines the protocol, increases the scalability, enables kinetic sampling, and improves culture uniformity without specialized equipment or additional expertise. We demonstrate the compatibility of this method with multiple culture formats, and provide examples of suspended BME hydrogel organoids in downstream applications: implementation in a medium-throughput drug screen and generation of Transwell monolayers for barrier evaluation. The suspended BME hydrogel culture method will allow intestinal organoids, and potentially other organoid types, to be used more widely and at higher throughputs than previously possible.

Expansion of human colonic organoids from tissue biopsies in a fully defined hydrogel matrix

Project description:Intestinal organoids have widespread applications across a variety of fields, but the dependency on basement membrane extract (BME) has hampered the transition towards clinical utilization. To overcome the limitations of BMEs, we identified an easy-to-use and fully defined extracellular matrix for the culture of human colon organoids established directly from tissue biopsies. Human colonic organoids were established from crypt-derived single cells (from six different patient samples) and cultured in QGel® CN99 or the BME benchmark Matrigel® for six culture passages (median 58 days), after which RNA was harvested for further analysis. The CN99 matrix effectively enabled organoid formation and growth, as well as efficient cell expansion, completely by-passing the use of BME. We expect this fully defined matrix to improve the reproducibility of organoid studies and to advance the translational use of the organoid technology.

Cholangiocyte organoid culture in hydrogels from decellularized liver tissue

Project description:Culture of human cholangiocyte organoids in hydrogels derived from healthy liver extracellular matrix (LECM) extracts prepared from decellularized human livers are evaluated in an effort to establish a platform for production of cholangiocyte organoids for clinical regenerative applications. Human intrahepatic cholangiocyte organoids (ICO) grown in hydrogels made from LECM are compared those grown in mouse tumor derived basement membrane extracts (BME). Culture was performed with amino acids labeled with stable heavy isotopes to enable separation of ECM from the hydrogels from that of the produced by the cells with mass spectrometry (MS). MS data were used to evaluate the protein production of ICO comparing the different hydrogel substrates. The study also contains evaluation of the properties of the hydrogel substrates and focuses on expansion and differentiation of the ICO.

Single-cell analysis of Primordial Germ Cell-like cells (hPGCLC) (female and male) using 10X genomics

Project description:Current human primordial germ cell like cells (hPGCLCs) differentiation methods from pluripotent stem cells (PSCs) are inefficient, and it is challenging to generate sufficient hPGCLCs to optimize the next steps to achieve in vitro gametogenesis. We present a new differentiation method that uses diluted basement membrane extract (BME) and low BMP4 concentration to induce efficient hPGCLC differentiation, in scalable 2D cell culture. We show that BME overlay potentiates BMP/SMAD signaling, induced lumenogenesis and increases expression of key hPGCLC progenitor markers such as TFAP2A, EOMES, GATA3 and CDX2. These findings highlight the importance of factors in the BME in hPGCLC differentiation, and demonstrate the potential of the BME-overlay method as a new model for interrogating the formation of PGCs and amnion in humans.

Host Factors with Reduced Expression in Two HCV Permissive Cell Lines as Compared to the Non-Permissive Parent Cell Line Huh7

Project description:Drugs directly targeting Hepatitis C (HCV) are often rendered useless by the high mutation rate of the virus. Thus, we deduce that targeting of host factor that affect HCV replication may provide enhanced therapy fort HCV infection. Hepatocyte cell line Huh7 is known to be non-permissive for Hepatits C (HCV) replication. Through a method developed by the Rice laboratory (Blight, K.J., et al., J Virol, 2002), selection of a small subset of permissive hepatocytes is possible. The Rice laboratory generated the first permissive cell line, Huh7.5, using this method. We generated another permissive cell line, HRP1, using the same method. With microarray, we compared the expression of host mRNAs in non-permissive Huh7 to both Huh7.5 and HRP1 searching for host factors lost in the cell lines permisive for HCV replication. Non-permissive cell line Huh7 and permissive cell lines Huh7.5 and HRP1 were harvested for RNA extraction and hybridization on Affymetrix microarrays.

Understanding the gene expression profile of invading cells is challening, because cell invasion events are often stochastic and rare. Thus, it has been difficult to isolate cells during the act of basement membrane invasion. Here, we have taken advantage of the stereotyped timing of anchor cell invasion in C. elegans, along with synchronized animal culturing, Fluorescence activated cell sorting (FACS), and RNA-Seq and identified the gene expression profile of an invasive cell at the time of basement membrane breaching.
