Project description:We have determined the time-resolved transcriptome of the model gram-positive organism B. subtilis during growth on rich medium. DNA microarrays were used to monitor gene transcription in 10-minute intervals at 40 consecutive timepoints. From the growth curve and a PCA analysis of all gene expression levels, we identified 4 distinct growth phases: a lag phase, an exponential growth phase, and very clearly separated early and late stationary growth phases For each time point, labeled cDNA was hybridized to a microarray slide together with labeled cDNA from the previous timepoint. In addition, the same DNA was used in a dye swap hybridization with the labeled cDNA from the subsequent timepoint. Lastly, labeled cDNA from each timepoint was hybridized with labeled cDNA from 30 mins later (e.g., 1 vs 4, 2 vs 5 etc.). The three slides resulted in six measurements per gene, since each slide contains two duplicate spots for all genes. Duplicate spots on the same array were analyzed separately, for a total of 118 Samples from the 56 hybridizations. Therefore, the same raw data file is associated with the '#1' and '#2' sample of a given comparison (eg. GSM495251 and GSM495252).

Project description:In this study, we investigated the transcriptome of Bifidobacterium bifidum PRL2010 during in vitro growth by micro array technology. When B. bifidum PRL2010 was grown in liquid broth, 425 of the 1644 PRL2010 genes represented on the array were expressed in at least one of the three investigated growth phases, i.e., lag-, exponential and stationary phase. These transcriptional analyses identified a core in vitro transcriptome encompassing 150 genes, which resulted expressed in all phases. A proportion of the latter genes were further investigated as potential reference genes by Quantitative Real Time PCR (qRT-PCR) assays. Their expression stability was evaluated under different growth conditions, encompassing cultivation on different carbon sources, exposure to environmental stresses (thermal, acidic and osmotic) and growth phases. Our analyses validated six reference genes suitable for normalizing mRNA expression levels in qRT-PCR experiments applied to bifidobacteria. Project description:In vitro gut microbiota models are often used to study drug-microbiome interaction. Similar to culturing individual microbial strains, the biomass accumulation of in vitro gut microbiota follows a logistic growth curve. Current studies on in vitro gut microbiome responses introduce drug stimulation during different growth stages, e.g. lag phase or stationary phase. However, in vitro gut microbiota in different growth phases may respond differently to a same stimuli. Therefore, in this study, we used a 96-deep well plate-based culturing model (MiPro) to culture the human gut microbiota. Metformin, as the stimulus, was added at the lag, log and stationary phases of growth. Microbiome samples were collected at different time points for optical density and metaproteomic functional analysis. Results show that in vitro gut microbiota responded differently to metformin added during different growth phases, in terms of the growth curve, alterations of taxonomic and functional compositions. The addition of drugs at log phase leads to the greatest decline of bacterial growth. Metaproteomic analysis suggested that the strength of the metformin effect on the gut microbiome functional profile was ranked as lag phase > log phase > stationary phase. Our results showed that metformin added at lag phase resulted in a significantly reduced abundance of the Clostridiales order as well as an increased abundance of the Bacteroides genus, which was different from stimulation during the rest of the growth phase. Metformin also resulted in alterations of several pathways, including energy production and conversion, lipid transport and metabolism, translation, ribosomal structure and biogenesis. Our results indicate that the timing for drug stimulation should be considered when studying drug-microbiome interactions in vitro.

Project description:Whole-genome transcriptional response of S. cerevisiae to an increase in temperature from 28M-BM-0C to 41M-BM-0C under well-controlled conditions. Two subsequent phases of response with very different dynamics: a short term response for the first hour after the temperature increase and a long term one for up to six hours. The initial response was strongest with almost half of the ORFs being induced or repressed to a statistically significant level (here 1.5 fold). The data was grouped based on the function of the encoded proteins. Analysis showed that the cells overexpressed genes involved in energy conservation processes. Genes encoding molecular chaperones were overexpressed as well, presumably to counteract the effect of the temperature increase on protein denaturation. Furthermore, genes encoding parts of the translation and transcription systems were repressed temporarily, in line with the observed lag in growth. More detailed analysis of certain small groups of genes involved in energy metabolism supported the notion that, although the expression level of genes represent a part of the stress response, they cannot be directly linked to the level of activity of their products. Project description:The strictly anaerobic bacterium Dehalococcoides mccartyi is obligatory dependent on organohalide respiration for energy conservation and growth. Due to its capability to reductively dehalogenate a multitude of toxic halogenated electron acceptors, it plays an important role in the attenuation of these compounds at respective contaminated sites. Here, D. mccartyi strain CBDB1, specialized on the dehalogenation of chloroaromatic compounds, was grown in a two-liquid phase system with 1,2,3-trichlorobenzene as electron acceptor, acetate plus CO2 as carbon source and hydrogen as electron donor. The proteome and Nε-lysine acetylome were analyzed in the lag, exponential and stationary phases. The high and almost invariable abundance of the membrane-localized organohalide respiration complex consisting of the reductive dehalogenases CbrA and CbdbA80, the uptake hydrogenase HupLS and the organohalide respiration molybdoenzyme OmeAB was shown throughout growth and also after a prolonged stationary phase. Quantification of transcripts of reductive dehalogenase genes revealed their major synthesis starting in the lag phase, which might be a prerequisite for balanced growth in the exponential phase. The analyses of the coverage of functional pathways as well as indicator analysis revealed the growth-phase specificity of the proteome, with regulatory proteins identified as important indicators for the stationary phase. The number of acetylated proteins increased from the lag to the stationary phase. We detected pronounced acetylation of key proteins of the acetate metabolism, i.e. the synthesis of acetyl-CoA and its processing via gluconeogenesis and the incomplete Wood-Ljungdahl pathway, as well as of proteins central for the biosynthesis of amino acids, co-factors and terpenoids. In addition, the partial acetylation of the reductive dehalogenases as well as of TatA, a component of the twin-arginine translocation machinery, suggests that acetylation might be directly involved in the maintenance of the organohalide respiration capacity of D. mccartyi over periods without access to halogenated electron acceptors.
