RNA-seq analysis of Vitamin K2 treated WT worms

ABSTRACT: We used RNA-seq analysis to identify changes in gene expression occurring in the worms treated with VK2, and based on these sequencing data, more than fifteen hundred genes were identified as up-regulated by as much as 1.5 times subsequent to VK2 treatment. These differentially expressed genes were analyzed for pathway and gene ontology (GO) enrichment, which indicated that the genes influenced by VK2 treatment were enriched in several significant signaling pathways, including longevity, stress resistance, peroxisome, and fat metabolism pathways.

Project description:We used RNA-seq analysis to identify changes in gene expression occurring in linc-133 (aqz 3) mutants comparing with that in wild type (N2) worms during L1 arrest stage. Basing on these sequencing data, genes which were up-regulated or down-regulated by at least 2 times( |log2(FoldChange)| ≥ 1 and padj ≤ 0.05) subsequent to WT worms were analyzed. These differentially expressed genes were analyzed for pathway and gene ontology (GO) enrichment, which indicated that the genes influenced by aqz 3 mutation of linc-133 gene were enriched in several significant signaling pathways, including longevity, protein degradation in endoplasmic reticulum pathway, and fat metabolism pathways.

Project description:To elucidate which portions of signaling pathways LOL influences in luminal breast cancer, RNA-seq analysis was performed in siLOL MCF-7 cell lines. Eight hundred eighty-three downregulated genes and 1182 upregulated genes (fold change ≥1.5) were detected after LOL knockdown. Gene set enrichment analysis (GSEA) of hallmarks indicated that the gene sets related to DNA_Repair, G2M_Checkpoint, E2F_Targets and MYC_Targets were positively correlated with LOL downregulation.

Project description:In this study was determined the global expression pattern of long non-coding RNAs, mRNAs, and miRNAs in pediatric astrocytoma of different histological grades. The Affymetrix HTA 2.0 array showed expression changes on one hundred-sixty two and two hundred-fifteen long non-coding RNAs in tumors (versus the control) and in GBM (versus low-grade astrocytoma), respectively. A total of seven astrocytic tumors and two control tissues were collected during the period of 2012–2014: four low-grade Ast (three pilocytic Ast (PAst) and one diffuse Ast (DAst)) and four high-grade Ast (four glioblastoma multiforme (GBM)).RNA was extracted from tissue samples using TRIzol (Ambion life technologies, Thermo Scientific Inc.) following the methodology described by Hongbao et al. 2008 and with certain modifications described by Vujovic et al. 2013. For expression analysis, Human Transcriptome Array 2.0 (HTA) (Santa Clara, CA, USA) was employed. in this study was determined the global expression pattern of long non-coding RNAs, mRNAs, and miRNAs in pediatric astrocytoma of different histological grades. Project description:<p>Supercentenarians (age 110+ years old) generally delay or escape age-related diseases and disability well beyond the age one hundred and this exceptional survival is likely to be influenced by a genetic predisposition that includes both common and rare genetic variants. In this report, we describe the complete genomic sequences of male and female supercentenarians, both age >114 years old. We show that: (1) the sequence variant spectrum of these two individuals' DNA sequences is largely comparable to existing non-supercentenarian genomes; (2) the two individuals do not appear to carry most of the well-established human longevity enabling variants already reported in the literature; (3) they have a comparable number of known disease-associated variants relative to most human genomes sequenced to date; (4) approximately 1% of the variants these individuals possess are novel and may point to new genes involved in exceptional longevity; and (5) both individuals are enriched for longevity-associated variants that we discovered through a large genome-wide association study. These analyses suggest that there are both common and rare longevity associated variants that may counter the effects of disease predisposing variants and extend lifespan. The continued analysis of the genomes of these rare individuals who have survived to extremely old ages should provide insight into the processes that contribute to the maintenance of health during extreme ageing.</p>

mRNA profile in DR-related mutants

Project description:Dietary restriction (DR) extends lifespan in a wide variety of species, yet the underlying mechanisms are not well understood. Here we show that the Caenorhabditis elegans HNF4α-related nuclear hormone receptor NHR-62 is required for metabolic and physiologic responses associated with DR-induced longevity. nhr-62 mediates the longevity of eat-2 mutants, a genetic mimetic of dietary restriction, and blunts the longevity response of DR induced by bacterial food dilution at low nutrient levels. Metabolic changes associated with DR, including decreased Oil Red O staining, decreased triglyceride levels, and increased autophagy are partly reversed by mutation of nhr-62. Additionally, the DR fatty acid profile is altered in nhr-62mutants. Expression profiles reveal that several hundred genes induced by DR depend on the activity of NHR-62, including a putative lipase required for the DR response. This study provides critical evidence of nuclear hormone receptor regulation of the DR longevity response, suggesting hormonal and metabolic control of life span. Young adult worms before bearing eggs inside were collected. N2 serves as the control of wild type. 3 biological replicates included in this experiment.
