Temporal perturbation of histone deacetylase activity reveals a requirement for HDACs 1-3 in mes-endoderm cell differentiation

ABSTRACT: We investigate the genome-wide chromatin landscape during mes-endoderm and cardiac progenitor specification to reveal dynamic changes to chromatin accessibility upon HDAC1-3 inhibition. To evaluate the changes to chromatin accessibility upon inhibition of HDACs 1-3 during cardiac lineage specification, we performed ATAC-seq using the Omni-ATAC protocol (Corces et al., 2017) on Day 5 differentiated hiPSCs treated for 48 hours using small molecule HDAC inhibitors with isozyme selectivity

ATAC-seq of human (Homo sapiens) and cynomolgus macaque (Macaca fascicularis) iPSC and iPSC-derived NPC cell lines

Project description:ATAC-seq samples from 2 species and 2 cell types were generated to study cis-regulatory element evolution. Briefly, previously generated urinary stem cell derived iPS-cells (Homo sapiens) of 2 human individuals and fibroblast derived cynomolgus macaque iPSCs (Macaca fascicularis) of 2 individuals (Geuder et al. 2021) were differentiated to neural progenitor cells via dual-SMAD inhibition as three-dimensional aggregation culture (Chambers et al. 2009; Ohnuki et al. 2014). The NPC lines were cultured in NPC proliferation medium and passaged 2 - 4 times until they were dissociated and subjected to ATAC-seq together with the respective iPSC clones. ATAC-seq libraries were generated using the Omni-ATAC protocol (Corces et al. 2017) with minor modifications.

ATAC-seq of gata5GFP+/- cells in WT and Gata5/6 deficient zebrafish embryos during gastrulation

Project description:Gata5/6 are essential regulators in zebrafish heart development. To understand how Gata5/6 affects the chromatin accessibility and regulates cardiac gene expression, we FACS-isolated GFP+ and GFP- cells from Tg(gata5:GFP) transgenic embryos in both control and Gata5/6 deficient embryos (injected with Gata5/6 morpholinos) and conducted ATAC-seq. We performed the experiments at 8 hours post fertilization, intending to dissect the role of Gata5/6 in the earliest step in cardiac lineage specification. We did 2-3 biological replicates for each sample. ATAC-seq libraries were made using previously published protocol (Buenrostro et al., Nat. Methods, 2013. DOI: 10.1038/nmeth.2688) and sequenced on Illumina Hiseq2500.

Influence of SUMOylation on chromatin structure in hIPSCs (ChiPS4) assessed by time-resolved ATAC-seq in response to ML792 treatment

Project description:SUMOylation is thought to regulate chromatin structure and accessibility thus affecting gene expression. In order to assess these potential roles of SUMOylation in human pluripotent stem cells, ChiPS4 cells were treated with ML792 (selective SUMO E1 inhibitor) or DMSO (vehicle control) for the following times: 4, 8, 24 and 48h or left untreated for 48h. At each time point samples were collected for western blotting (control for the efficacy of treatment), RNA-seq (total RNA extracted using RNeasy Mini Kit) and ATAC-seq (using Omni-ATAC protocol, 3 replicates for each time point). Samples were further used for library preparation and sequenced using the Illumina NovaSeq 6000 S4.

ATAC-seq of human lung cell types

Project description:We report the application of the assay for transposase-accessible chromatin using sequencing (ATAC-seq) for the profiling of open chromatin human primary lung cell types implicated in lung disease pathology, such as chronic obstructive pulmonary disease. We generated chromatin accessibility profiles for human primary bronchial epithelial cells, small airway epithelial cells, alveolar type II pneumocytes, and lung fibroblasts using Omni-ATAC-seq. We further profiled open chromatin in a commonly used bronchial epithelial cell line (16HBE14o-) to evaluate the correlation with primary cell profiles and confirm the technical improvements using Omni-ATAC-seq vs Fast-ATAC-seq. We used these profiles to evaluate the enrichment of COPD risk variants in lung-specific open chromatin regions (OCRs) and generated cell type-specific regulatory predictions for >6,500 variants corresponding to 82 COPD GWAS loci.

Nucleosome-mediated competition of pioneer transcription factors

Project description:Pioneer transcription factors Nanog, Pou5f3 and Sox19b promote chromatin accessibility on the enhancers of the early zebrafish embryos. It is poorly understood how they act together; it is commonly assumed that they act additively or cooperatively to clear chromatin from the nucleosomes. We investigated this question by comparing chromatin accessibility (Omni ATAC-seq) in seven mutant genotypes: single, double and triple maternal-zygotic mutants by Pou5f3, Sox19b and Nanog, and the wild-type embryos. We found, that at most of the directly bound sites, either Pou or Nanog is required for chromatin accessibility; while at the minority of the sites two factors act additively. Further, on the sites, where Pou5f3 promotes chromatin accessibility, Nanog often suppresses it, and vice versa. To explain this phenomenon, we suggest a model of nucleosome-mediated competition between pioneer transcription factors: Pou5f3 and Nanog compete for the same binding motif on the DNA, but only one of the factors has a pioneer activity on this site.
