Villitis of unknown etiology (VUE) cases were microdissected by laser capture microscopy for areas of high and low immune cell inflitration. RNA was extracted by Qiagen's RNeasy and run on Affymetrix U133 plus 2.0 arrays.

Project description:Placental villous tissue from women at term presenting various degrees of villitis of unknown etiology were analysed using Affymetrix microarrays. The severity of inflammation was graded using four levels: 0(no inflammation), 1(mild inflammation - multifocal low grade villitis), 2(moderate inflammation - patchy high grade villitis), and 3(severe inflammation - diffuse high grade villitis).

Project description:Diabetic foot ulcers (DFUs) are a devastating complication of diabetes. To better understand the molecular mechanisms and cell types implicated in DFU healing, we used NanoString’s GeoMx Digital Spatial profiling platform on DFU tissue sections and compared gene expression of areas within the same ulcer as well as between patients who in 12 weeks following surgery healed their DFU (Healers, N=2) vs those who did not (Non-Healers, N=2).

Spatial profiling of a unique cancer-associated fibroblast population in the tumor microenvironment in sporadic early-onset colon cancer [eocc]

Project description:The incidence of sporadic early-onset colon cancer (EOCC) has increased worldwide. The molecular mechanisms in the tumor and the tumor microenvironment in EOCC are not fully understood. The aim of this study is to unravel unique spatial transcriptomic and proteomic profiles in tumor epithelial cells and cancer-associated fibroblasts (CAFs). Sporadic colon cancer FFPE tissue samples were divided into patients diagnosed with EOCC (<50 yrs) and late-onset colon cancer (LOCC, ≥50 yrs). Spatial transcriptomic analysis of 112 areas of interest (AOIs) were performed using Nanostring GeoMx digital spatial profiling. The data generated was combined with in silico analysis and functional assays to characterize FAP(+) CAFs at the EOCC tumor invasive margin.

Urinary Proteome of Chronic Kidney Disease of Unknown Etiology (CKDu)

Project description:2 mL of preserved urine samples were precipitated overnight with 5 mL of ice-cold acetone, pellets were washed 70% acetone resuspended in 5% SDS followed by trypsin digestion of up to 100 ugs of each sample using an S-trap. One-third of tryptic peptides were microflow LC-MS/MS using an ACQUITY UPLC interfaced to an Exploris 480 high resolution mass spectrometer. After direct injection, peptides were separated on a 1 mm x 10 mm 1.7 micron ACQUITY Premier charged surface hybrid (CSH) C18 column (Waters Corp) using a flow rate of 100 microliters/min, and the DIA analysis was performed using a staggered, overlapping window method with a MS2 mass range of 400-1000, 30,000 resolution and 45 x 28 m/z windows. Direct-DIA searches and peptide/protein quantification was performed using Spectronaut 15.
