CRISPR/Cas9-mediated deletion of DDX55, PTBP1 or SUPV3L1 in the HEK293T cell line

ABSTRACT: The goal of this study was to investigate the impact of deletion of 3 different RNA-binding proteins (DDX55, PTBP1 or SUPV3L1) on the expression of the predicted targets of miR-29, miR-19 and miR-17.We performed CRISPR/Cas9-mediated deletions for these 3 RNA-binding proteins (separately) in the HEK293T cell line and performed RNA-sequencing on extracted RNA. Complete knockout (KO) was achieved for PTBP1 only, while only partial knockouts with reduced expression were viable for DDX55 and SUPV3L1. We computed differential gene expression in the knockout cell lines compared to the wild-type samples and empty vector controls (merged). We observed that miR-29 targets are enriched among downregulated genes in the PTBP1 KO cells. On the other hand, miR-17 and miR-19 targets are enriched among upregulated genes in the SUPV3L1 KO cells. The results suggest that PTBP1 represses miR-29, while SUPV3L1 enhances the activity of both miR-17 and miR-19.
