Evidence for a unique RNA motif in orchestrating Orthomyxoviridae splicing

ABSTRACT: Our laboratory has generated evidence that Archaean L7Ae serves as a unique inhibitor of orthomyxovirus splicing, and as such, can inhibit replication of this class of viruses. Here, we utilize RNA-sequencing to analyze how Archaean L7Ae impacts the transcriptome of a human cell line. Results showed that L7Ae had minimal impact on host transcriptonal response despite retaining its properties to inhibit orthomyxovirus replication.

Project description:Despite lacking a DNA intermediate, orthomyxoviruses complete their replication cycle in the nucleus and generate multiple transcripts through noncanonical splicing. This biology enables the slow accumulation of a subset of viral transcripts which serve as a timer to coordinate the later phases of the life cycle. Here we demonstrate that splicing is mediated by a unique structure in the RNA as revealed by Archaean L7Ae-mediated inhibition. We demonstrate that L7Ae expression inhibits influenza A virus, influenza B virus, and Salmon isavirus revealing a common strategy utilized by Orthomyxoviridae members. L7Ae-mediated inhibition of influenza A virus was lost with the generation of a splicing-independent recombinant strain and attempts to select for an escape mutant resulted in variants with significant fitness cost. As L7Ae recognizes conventional kink turns in various RNAs, these data implicate the formation of a similar structure as a shared strategy adopted by orthomyxoviruses to coordinate their replication cycle.

Project description:The ErbB4 receptor isoforms JM-a and JM-b differ within their extracellular juxtamembrane (eJM) domains. Here, ErbB4 isoforms are used as a model to address the effect of structural variation in the eJM domain of receptor tyrosine kinases (RTK) on downstream signaling. A specific JM-a-like sequence motif is discovered, and its presence or absence (in JM-b-like RTKs) in the eJM domains of several RTKs is demonstrated to dictate selective STAT activation. STAT5a activation by RTKs including the JM-a like motif is shown to involve interaction with oligosaccharides of N-glycosylated cell surface proteins such as β1 integrin, whereas STAT5b activation by JM-b is dependent on TYK2. ErbB4 JM-a- and JM-b-like RTKs are shown to associate with specific signaling complexes at different cell surface compartments using analyses of RTK interactomes and super-resolution imaging. These findings provide evidence for a conserved mechanism linking a ubiquitous extracellular motif in RTKs with selective intracellular STAT signaling.

AGR2 gene function requires a unique endoplasmic reticulum localization motif.

Project description:Soluble proteins are enriched in the endoplasmic reticulum (ER) by retrograde transport from the Golgi that is mediated by the KDEL receptors. In addition to the classic carboxyl-terminal KDEL motif, a variety of sequence variants are also capable of receptor binding that result in ER localization. Although different ER localization signals that exhibit varying affinities for the KDEL receptors exist, whether there are functional implications was unknown. The present study determines whether AGR2 requires a specific ER localization signal to be functionally active. AGR2 is expressed in most human adenocarcinomas and serves a role in promoting growth and the transformed phenotype. Using two different cell lines in which AGR2 induces expression of either the EGFR ligand amphiregulin or the transcription factor CDX2, only the highly conserved wild-type carboxyl-terminal KTEL motif results in the appropriate outcome. Deletion of the KTEL motif results in AGR2 secretion and loss of AGR2 function. AGR2 function is also lost when ER residence is achieved with a carboxyl-terminal KDEL or KSEL instead of a KTEL motif. Thus variations in ER localization sequences may serve a specific functional role, and in the case of AGR2, this role is served specifically by KTEL.

Project description:cERMIT is a computationally efficient motif discovery tool based on analyzing genome-wide quantitative regulatory evidence. Instead of pre-selecting promising candidate sequences, it utilizes information across all sequence regions to search for high-scoring motifs. We apply cERMIT on a range of direct binding and overexpression datasets; it substantially outperforms state-of-the-art approaches on curated ChIP-chip datasets, and easily scales to current mammalian ChIP-seq experiments with data on thousands of non-coding regions.
