ABSTRACT: Numerous indirect, genetic approaches in various experimental systems have implicated dynamic alternative non-B DNA structures in human physiology and disease. Nevertheless, direct detection of dynamic DNA structures in vivo remains a challenge. To address this problem, we developed a new methods to visualize ssDNA containing alternative DNA structures. We described an uncharted landscape of dynamic alternative DNA structures formed by DNA cruciform and DNA triplexes (H-DNA) that contribute to genome instability.

ExoChew-Seq: An in vitro method for investigating singlestranded DNA-protein interactions

Project description:During various cellular DNA transactions such as DNA replication and repair, genomic doublestranded DNA (dsDNA) is transiently unwound to generate single-stranded DNA (ssDNA). Several proteins interact with ssDNA, site- and/or structure-specifically, to regulate key cellular processes. Investigating these processes requires genome-wide identification of these ssDNA sequences. However, because of the transient nature of ssDNA in vivo techniques cannot reveal all such sequences requiring an in vitro alternative. Traditionally, ssDNA libraries are prepared by boiling or alkali-treatment of dsDNA libraries, but these techniques have their limitations as ssDNA can rapidly reanneal to generate dsDNA. We present here ExoChew, a novel enzymatic technique, which generates persistent ssDNA libraries from dsDNA libraries. In ExoChew, T7 exonuclease (T7 exo) or E. coli exonuclease III (Exo III), which binds and cleaves dsDNA in a specific direction, generates ssDNA libraries from dsDNA libraries. To validate the technique and demonstrate its applications, we conducted a genome-wide search for hnRNP K binding sites in an ExoChew-generated ssDNA library from mouse genomic DNA. The hnRNP K-bound ssDNA fragments were sequenced (ExoChew-seq) and a consensus hnRNP K binding motif was identified. Two other potential uses of ExoChew are the generation and genome-wide identification of ssDNA secondary structures and protein-ssDNA interactions.

Phase separation properties of RPA combine high-affinity ssDNA binding with dynamic condensate functions at telomeres

Project description:RPA has been shown to protect single-stranded DNA (ssDNA) intermediates from instability and breakage. RPA binds ssDNA with sub-nanomolar affinity, yet dynamic turnover is required for downstream ssDNA transactions. How ultrahigh-affinity binding and dynamic turnover are achieved simultaneously is not well understood. Here we reveal that RPA has a strong propensity to assemble into dynamic condensates. In solution, purified RPA phase separates into liquid droplets with fusion and surface wetting behavior. Phase separation is stimulated by sub-stoichiometric amounts of ssDNA, but not RNA or double-stranded DNA, and ssDNA gets selectively enriched in RPA condensates. We find the RPA2 subunit required for condensation and multi-site phosphorylation of the RPA2 N-terminal intrinsically disordered region to regulate RPA self-interaction. Functionally, quantitative proximity proteomics links RPA condensation to telomere clustering and integrity in cancer cells. Collectively, our results suggest that RPA-coated ssDNA is contained in dynamic RPA condensates whose properties are important for genome organization and stability.

RPA promotes processive ssDNA digestion by Dna2 via their bimodal interaction in Saccharomyces cerevisiae

Project description:Single-stranded DNA (ssDNA) widely exists as intermediates in DNA metabolic pathways. The ssDNA binding protein, RPA, not only protects the integrity of ssDNA, but also directs the downstream factor that signals or repairs the ssDNA intermediate. However, it remains unclear how these enzymes/factors out-compete RPA and access to ssDNA. Using the budding yeast, Saccharomyces cerevisiae, as a model system, we discovered that Dna2, a key nuclease in DNA replication and repair, employs a bimodal interface to act with RPA both in cis and in trans. The cis-action renders RPA a processive unit for Dna2-catalyzed ssDNA digestion, where RPA actively delivers its bound ssDNA to Dna2. The trans-action mediated by an acidic patch from Dna2, on the other hand, enables Dna2 to operatie with a sub-optimal amount of RPA or to overcome DNA secondary structures. Genetically, this trans-action mode is not required for cell viability, but indispensable for successful DSB repair.

Schlafen 11 triggers innate immune responses through its ribonuclease activity upon detection of single-stranded DNA

Project description:Nucleic acids are major structures detected by the innate immune system. Although intracellular single-stranded DNA (ssDNA) is accumulated during pathogen infection or pathogenesis, it remains unclear whether and how intracellular ssDNA stimulates the immune system. We report that intracellular ssDNA triggers cytokine expression and cell death in a CGT motif-dependent manner. Through a genome-wide CRISPRLCas9 screen, we identified Schlafen-11 (SLFN11), which is essential for the response to endogenous and pathogen ssDNA. SLFN11 directly binds ssDNA containing CGT motifs and translocates to the cytoplasm upon ssDNA recognition. The mice deficient in SLFN9, the homologue of SLFN11, were resistant to CGT ssDNA-induced inflammation, acute hepatitis and septic shock. This study establishes CGT ssDNA and SLFN11/9 as a novel type of immunostimulatory nucleic acids and pattern recognition receptors, respectively.
