Principles of gene regulation quantitatively connect DNA to RNA and proteins in bacteria

ABSTRACT: To understand the contribution of mRNA synthesis and degradation rates towards setting protein concentrations, we performed RNA-sequencing based measurements of mRNA abundance and degradation to facilitate comparisons with recently collected proteomic datasets (Mori 2021) in the same E. coli strain.

Project description:In this study, we examine the impact of poor nutrient conditions on -1 ribosome frameshifting and its effect on mRNA degradation.To explore this process, we utilized HT-5PSeq (Zhang & Pelechano, 2021, PMID:35474692) to measure the ribosome footprint of co-translationally degraded mRNAs in S.cerevisiae under different stresses in YPD and CSM (poor nutrients). To show the mechanism is conserved in bacteria, we performed HT-5PSeq in B.subtilis upon starvation .Our goal with HT-5PSeq is to identify gene- and codon-specific features that contribute to genome-wide frameshifting events.

Spatial and genetic constraints govern transcription-translation coupling and mRNA degradation in bacteria

Project description:Bacterial gene expression is thought to involve tightly coupled transcription, translation, and mRNA degradation. However, recent work has indicated that this is not always the case, leaving the generality and regulation of this coordination unclear. Here, we use genetic, kinetic, and spatial analyses in Escherichia coli to show that transcription–translation coupling requires high translational activity and that nearly half of the transcriptome exhibits signatures consistent with partial uncoupling. We find that co-transcriptional mRNA degradation is rare due to membrane localization of RNase E, except for transcripts encoding inner membrane proteins. Our results show that translation efficiency determines the level of premature transcription termination, which in turn shapes mRNA degradation patterns and kinetics. Comparative analyses in Bacillus subtilis and Caulobacter crescentus also reveal gene- and species-specific coordination strategies. This challenges the universality of co-transcriptional coupling and defines how spatial and genetic features coordinate bacterial gene expression.

Project description:Identification of genes involved in the regulation of taproot and lateral root growth in Quercus robur seedlings under drought stress and well-watered conditions. Genes involved in the regulation of taproot and lateral root growth in Quercus robur seedlings were identified using RNA-seq, miRNA-seq, and degradome-seq. The analysis focused on the gene expression, miRNA regulation, and mRNA degradation profiles of taproots and lateral roots under both drought stress and well-watered conditions. Key genes and their regulatory miRNAs were identified, along with the role of mRNA degradation pathways in response to stress, providing insights into the molecular mechanisms controlling root growth and development in oak seedlings under varying water availability.
