Gene expression profiles of nurse-like cells (NLCs) generated in vitro from chronic lymphocytic leukemia in presence of lenalidomide

Project description:NLCs were generated in vitro by culturing PBMCs from CLL patients for 10 days with/without the addition of 0.5 ÂµM lenalidomide. Then, nonadherent cells were removed by vigorous pipetting and the remaining adherent cells were harvested for analyses. We inspected the whole-genome gene expression profiles of NLCs (control sample vs. lenalidomide-treated sample) derived from 4 CLL patients by microarray. Supervised analysis identified 584 genes differentially expressed upon lenalidomide treatment, 352 up-regulated and 232 down-regulated (p<0.05). RNA was extracted with the RNeasy Plus Mini kit (Qiagen, Valencia, CA, USA). Large-scale gene expression profiling (GEP) was performed by hybridizing RNA from NLCs treated or not with lenalidomide 0.5 ÂµM for 10 days (n=4) on 4X44K Whole Human Genome Microarray (Agilent Technologies, Palo alto, CA). Genes were defined as differentially expressed between groups (NLCs CTRL vs. NLCs LENALIDOMIDE) at p<0.05 (paired t-test) and fold change Â± 1.5 by using Gene Spring GX v12.6 (Agilent) software.

Project description:The study of the roles of macrophages in the microenvironment of cancer cells (tumor-associated macrophages, TAM) has gained deep insight over the recent years. Here, we describe gene expression profile of chronic lymphocytic leukemia (CLL)-associated macrophages, also called nurse-like cells (NLC), derived from in vitro co-cultures system. We define these NLC as M2-oriented, TAM-like specific subset of macrophages, with very few inter-individual variations in gene expression profiles. Nurse cell-derived small RNAs define paternal epigenetic inheritance in Arabidopsis

Project description:We report here that gentic methylation in the male germline, from meiocytes to sperm, is established by siRNAs transcribed from transposons with imperfect sequence homology. These siRNAs are synthesized by meiocyte nurse cells (tapetum) via activity of the chromatin remodeler CLASSY3, which is specifically expressed in tapetal cells. Plants that produce siRNAs only in the tapetum have broadly normal DNA methylation of the entire germline. Finally, we also report that these nurse cell-derived siRNAs (niRNAs) silence germline transposons, thereby safeguarding genome integrity. Our results reveal the crucial role of tapetal niRNAs in germline methylation reprogramming, which is remarkably analogous to piRNA-mediated reprogramming in animal germlines.

Project description:CD14+ cells in the PBMCs of CLL patients are converted into NLCs. CD14+ PBMCs from healthy donors when cultured with CLL cells give rise to differentiated cells called CD14CLL-cells, which are immunophenotypically similar to NLCs. CD14+ PBMCs from healthy donors when cultured with non-malignant B cells give rise to differentiated cells called CD14B-cells. Transcriptome wide analysis reveals genes involved in immune response to be significantly deregulated between CD14B-cells and CD14CLL-cells/NLCs. Total RNA obtained from NLCs, CD14CLL-cells and CD14B-cells and hybridised to arrays (4 samples in each group)
