Project description:We report on three families in which CPLANE2/RSG1 variants are associated with Oral-Facial-Digital syndrome. Experiments in Xenopus reveal these missense variants to be “separation of function” alleles for Rsg1. Because one of the disease variants is within the GTP-binding pocket of the Rsg1 GTPase, we then used APMS in mouse cells to identify the GTP-dependent interactome of Rsg1, which led us to discover that Rsg1 binds directly to the lipid-binding BAR domain protein Fam92, itself a ciliopathy gene that encodes component of the ciliary transition zone. Finally, using experiments in human cells, we show that Rsg1 is required not only for ciliogenesis but also for Fam92a recruitment to basal bodies. Finally, we show that recruitment of transition zone components is a general function of the CPLANE complex, not restricted to Rsg1.

Project description:Loss-of-function of the chromatin remodeler CHD7 causes CHARGE syndrome, characterized by variable penetrance and diverse abnormalities. However, establishing genotype-phenotype correlations has been challenging, as most CHD7 inactivating mutations are null alleles. Through CHD7 missense variant analysis at potential phosphorylation sites, we identified T730 (T720 in mice) as a critical residue associated with pathogenesis. Using a CHD7 T730 missense mutation (Chd7T720A) and a frameshift null allele (Chd7fs) in a mouse model, we found that Chd7fs/fs mice were non-viable, while Chd7fs/+ mice exhibited haploinsufficiency-related circling behavior. Notably, Chd7fs/T720A mice died before postnatal day 2, indicating the Chd7T720A allele is hypomorphic. Micro-CT analysis at E18.5 revealed heterozygous mice primarily exhibited hypertrophic cardiomyopathy (HCM), while homozygous mice developed both HCM and dilated cardiomyopathy (DCM). RNA-seq analysis of neonatal Chd7T720A/T720A hearts revealed a disrupted transcriptome, which in males and females was characterized by downregulation of mitochondrial energy metabolism genes and enrichment of ETS family transcription factor targets. We further identified GSK3β, GSK3α, HIPK1, and DYRK2 as candidate kinases for this site, suggesting a regulatory role in CHD7. This missense mutation causing developmental heart abnormalities establishes the first genotype-phenotype correlation for CHD7, and offers new insights into CHARGE syndrome pathogenesis.

Project description:AFF4 is a component of super elongation complex (SEC), which plays an important role in mobilizing paused RNA polymerase II at gene promoter regions. Using exome sequenging, we have identified a novel genetic disorder caused by missense mutations in AFF4. We propose CHOPS syndrome as a name for this new diagnosis. To evaluate the effect of identified missense mutations of AFF4, utilizing patient derived skin fibroblast cell lines, the gene expression analysis was perfomred. To characterize the transcriptome pattern observed in CHOPS syndrome, the skin fibroblast samples from two CHOPS syndrome probands and three healthy control subjects were used. Samples used for expression array include two CHOPs syndrome samples (CDL160: 6 year-old Caucasian female with 254S mut and CDL444: 12 year-old Caucasian male with 254A mut) and three age gender matched controls (GM01652: 11 year-old Caucasian female, GM02036 11 year-old Caucasian female and GM08398: 8 year-old Caucasian male).

Project description:The mechanisms underlying recessive Mendelian diseases and the interplay between genotype and phenotype still need to be better understood. It is therefore necessary to characterise the functional effects of missense mutations at the protein level. Here we focus on missense mutations in the intraflagellar transport protein IFT140, which forms part of the IFT complex A (IFT-A), a crucial component of the ciliary machinery. Mutations in IFT140 can cause a vast spectrum of diseases belonging to the group of ciliopathies, reaching from isolated retinal dystrophy to severe skeletal abnormalities and multi-organ diseases such as Mainzer-Saldino and Jeune syndrome. We hypothesise that missense mutations in IFT140 are hypomorphic leading to quantitative effects on a subset of protein-protein interactions. This may affect complex stability as well as perturbations of protein interaction networks. In this work we assessed how 24 missense mutations in IFT140 affect interactions with other IFT and effector proteins using affinity purification coupled to mass spectrometry. Our data reveals that several mutations in IFT140 are hypomorphic and disrupt the stability of the IFT-A complex to varying degrees in a quantitative way. Allelic combination and the degree of IFT-A complex disruption in analysed missense mutations correlates with the severity of the observed phenotype in a subset of patients. In addition, we show that a distinct subset of mutations in IFT140 shows edgetic effects by disrupting specific PPIs rather than causing a total loss of IFT-A binding. This is the case e.g. with the disease-associated protein TULP3 which is involved in cilia-dependent sonic hedgehog signalling.

Project description:Evidence suggests a potential role for ciliopathy in Autism Spectrum Disorder aetiology, including the identification of autism-specific mutations in several ciliary genes. One of these, CEP41, encodes a centrosomal protein located at the basal body and in the ciliary axoneme. The CEP41 R242H missense mutation is predicted to have a deleterious effect on the structure of CEP41’s evolutionarily conserved rhodamine domain. Here we generated human iPSC cell lines with a homozygous R242H mutation. Control and CEP41 mutant iPSC lines were then differentiated into cerebral organoids, and single cell RNA-seq was performed after 6 and 10 weeks of development.

Project description:Mutations in the carboxy terminal of the core spliceosome factor PRPF8 cause autosomal dominant retinitis pigmentosa (RP) 13. Comprehensive cellular, biochemical, and molecular investigations of iPSC-derived retinal organoids, retinal pigment epithelium (RPE) and kidney organoids from four patients carrying the pathogenic PRPF8 RP type 13 c.6926A>C (p.H2309P) heterozygous missense mutation, revealed retinal tissue-specific effects including lower splicing specificity, ciliary abnormalities, altered apical-basal polarity, rod degeneration and loss of photoreceptors. The p.H2309P mutation affected the 5’ splice site recognition by PRPF8 of transcripts encoding ciliary proteins, altered spliceosome kinetics and organisation of nuclear speckles as well as PRPF8 binding to spliceosomal U6 snRNAs and snoRNAs, leading to accumulation of unspliced poly A+ mRNAs specifically in RPE cells and retinal organoids. Together these data provide the most comprehensive characterisation of splicing factor causing RP disease, providing molecular insights into the tissue specificity of pathomechanisms and informing future therapeutic approaches.

Project description:While deleterious mutations are responsible for the vast majority of TBK1-linked ALS/FTD cases, the ALS/FTD causing missense mutation p.E696K leads to a selective loss of TBK1/optineurin binding. Knock-in of this specific missense mutation causes progressive autophagolysosomal dysfunction and an ALS/FTD-like phenotype in mice, while, as opposed to TBK1 deletion, RIPK/TNF-α-dependent necroptosis or overt inflammation are absent. Our results highlight the role of autophagolysosomal dysfunction as a therapeutic target in TBK1-ALS/FTD.

Project description:ZBTB24 is a member of a protein family that includes a Broad-Complex, Tramtrack, and Bric a Brac (BTB) domain, which functions in protein-protein interactions. ZBTB24, a transcription factor, binds its targets through its C-terminus zinc finger (ZF) domain. Biallelic ZBTB24 mutations lead to the rare autosomal recessive Immunodeficiency, Centromeric instability and Facial anomalies subtype 2 (ICF2) syndrome. The majority of the ICF2 patients have biallelic loss of function alleles. The remaining patients have missense variants in their ZF domain. As a consequence, one of ZBTB24’s targets, CDCA7, the gene responsible for ICF3, is not expressed in ICF2 patient cells. Similar to all subtypes of ICF syndrome, ZBTB24 pathogenic mutations lead to significant DNA hypomethylation throughout the genome. Here we describe a patient with a homozygous variant with unknown significance (VUS), p.Val43Leu, in the BTB domain of ZBTB24. To examine the pathogenicity of this change, we determined DNA methylation levels and patterns in patient blood and lymphoblastoid cells (LCLs). We found significant hypomethylation throughout the patient’s genome, with a methylation pattern identical to that of other ICF2 patients, albeit with less severe hypomethylation. Importantly, the satellite repeats were significantly hypomethylated, a hallmark of ICF syndrome. We found that the p.Val43Leu change significantly reduces the protein’s stability, resulting in very low levels of CDCA7 expression in the patient-derived LCLs. Additionally ,the nuclear pattern of localization of ZBTB24 was disrupted due to this amino acid change. Thus, we demonstrate for the first time that biallelic missense variants in the BTB domain of ZBTB24, can disrupt the normal functionality of the protein and lead to ICF2 syndrome.
