Project description:The current study reports a genome-wide transcriptional profiling of the only known GM-NM-1 mutants in rice (RGA1). Total RNA was isolated from the leaves of 25 day old rice d1 (GM-NM-1) mutant (HO-541) and its corresponding wild type (Nipponbare) grown on B-5 agar media.Total RNAs from the rice GM-NM-1 mutant and wild type were first converted into cDNAs, from which labeled cRNAs were generated with Cy3 and Cy5 dyes and hybridized with 44K 60-mer whole genome rice microarrays on glass slides.The slides were washed and scanned on an Agilent scanner (G2565B) at 100 % laser power and data extracted with Agilent Feature Extraction software (version 9.1). The experiment was repeated with a biological-cum-technical replicate, where total RNA samples from a fresh batch of rice (mutant and WT) plants were labeled with opposite dyes (dye-swap) and used for microarray analysis.

Genome-wide effect of cholera toxin and nitrate treatment in etiolated rice plants

Project description:The present study used microarray approach to identify the genomewide response to cholera toxin in the presence of nitrate. Considering that fact that the possibility of the existence of multiple Gα genes/proteins in plants has not been conclusively ruled out, analysis of the genomewide impact of RGA1 mutation in rice and GPA1 mutation in Arabidopsis reveal only those genes that are under their direct control. On the other hand, assuming that all those different Gα subunits in any given plant are regulated by cholera toxin, analysis of the genomwide response to cholera toxin could capture the entire G-protein responsive transcriptome, beyond what can be revealed by the mutant approach. This could reveal even those genes that respond to other, as yet unidentified Gα subunits, as well as reveal some genes that are non-specifically regulated by cholera toxin, independent of any G-proteins.

Metabolomics and Transcriptomics Reveal Key Metabolism Pathways of Giant Embryo Development in Rice

Project description:Rice embryos are rich in high-quality protein, fat, vitamins and minerals, representing the most important nutritional part of brown rice. However, the molecular mechanism of rice embryo development is poorly understood. In this study, map-based cloning, metabolomics, and transcriptomics were applied to explore the giant embryo rice cultivar Dapeimi grown under natural conditions. The map-based cloning results demonstrated that Dapeimi is a novel allelic mutant of GE, and the functional mutation site is a single cytosine deletion in the exon1, which differed from the findings of previous reports. The identification and analysis of differential metabolites indicated that plants lacking the GE mainly promoted amino acid metabolism, energy metabolism, and lipid metabolism pathways in the rice embryo. Changes of gene expression in related metabolic regulatory networks were analyzed, and substantial changes in the transcriptome supported the metabolomics results. By analyzing rice embryo development through a combination of strategies, this research contributes to a greater understanding of the molecular mechanism of rice embryo development, and provides a theoretical foundation for improving rice nutrition and breeding high-nutrition varieties.
