Nos1ap constitutive null mice embryonic day 13.5 heart transcriptome

ABSTRACT: To assess the impact of Nos1ap loss on heart transcriptome during development, RNA-seq was performed in heart tissue from wildtype (males; n=5) and Nos1ap null homozygous (males; n=5) embryonic day 13.5 (e13.5) mice, and assessed for differential gene expression. At a false discovery rate of 1% and an absolute log2-fold change over 1, only two genes (Mt2 and Gm7694) were differentially expressed. These findings indicate that constitutive loss of Nos1ap has no major widespread impact on transcriptome in e13.5 hearts.

E13.5 embryonic heart mRNA profiles of wild type (WT) and SRSF10-/- mice were generated by deep sequencing, using Illumina HiSeq2000.

Embryonic day 13.5 mRNA profiles for wildtype and MIDEAS and DNTTIP1 knockout MEFs

Project description:Objective: Perform deep sequencing on mouse embryonic fibroblasts from e13.5 embryos with wildtype, MIDEAS-/- and DNTTIP1-/- genotypes to provide insights into observed embryonic lethality with associated haemolytic anaemia and heart defects. Method: Heterozygous mates of MIDEAS or DNTTIP1 set up and pregnant females culled at e13.5. MEFs were created from embryos and cultured for 4-6 passages before total RNA extraction and deep sequencing (novogene) to obtain mRNA pofiles. FastQ files processed using TRIMGALORE!, STAR, Picards remove duplicates and SAM Tools. R was used for DESeq2 analysis to find differentially regulated genes Results: A large number of both up and down regulated genes were found for both MIDEAS and DNTTIP1 knockout MEFs compared to wildtype. Of these a significant amount were common to both knockouts suggesting a role in the same complex and shared gene targets. A number of these transcripts were associated with angiogenesis and haematopoiesis as well as neual development. Conclusion: Whilst further biological experiments are required to confirm reason for haemolytic anaemia present in knockout embryos there is a strong indication this could be caused by changes in gene regulation cause by the loss of the MIDAC compex

Identification of genes controlled by LMX1B in the developing limb, embryonic day (E) 13.5

Project description:A control vs. genetic knockout experiment aimed at determining what RNAs are upregulated or downregulated in E13.5 mouse limb tissue lacking the Lmx1b gene. Because LMX1B is required for dorsal-ventral patterning of the limb, this screen gives insight into what putative downstream targets of Lmx1b contribute to dorsal-ventral patterning. The forelimb or hindlimb of wild-type controls or Lmx1b loss-of-function mutants was used for RNA extraction. Each array was hybridized with cDNAs of an individual limb.

Project description:Dmrt1 (doublesex and mab-3 related transcription factor 1) is a conserved transcriptional regulator of male differentiation required for testicular development in vertebrates. In mice of the 129Sv strain, loss of Dmrt1 causes a high incidence of teratomas. Mutant 129Sv germ cells undergo apparently normal differentiation up to embryonic day 13.5 (E13.5), but some cells fail to arrest mitosis and ectopically express pluripotency markers. Expression analysis and chromatin immunoprecipitation identified DMRT1 target genes whose misexpression may underly teratoma formation. Comparison of E13.5 testes gene expression between Dmrt1(+/-) and Dmrt1(-,-) animals that show high incidence of teratoma formation.
