Gene expression analysis of control and TAF2 knockdown clones of HuH-7 cells

ABSTRACT: We created stable clones of HuH-7 cells expressing either control, scrambled shRNA (C2) or TAF2 shRNA (T7, T20) and performed RNA-seq on these clones to identify genes that are regulated by TAF2.

Gene expression analysis of HepG2 cells overexpressing TAF2

Project description:Taf2 is a transcription co-factor and a member of TFIID complex. To better understand gene regulation of Taf2 we generated stable clones of HepG2 cells overexpressing either eGFP or TAF2-V5. The analysis shows that overexpression of TAF2 activates several pro-tumorigenic pathways and inhibits tumor suppressor pathways.

TAF2 and MYC cooperate to promote hepatocellular carcinoma

Project description:In order to check the tumorigenic property of TAF2, either alone or in combination with MYC, we used Sleeping Beauty (SB) transposase-mediated somatic integration in combination with hydrodynamic tail vein injection (HTVI) technique in FVB mice. TAF2 alone did not induce tumor, MYC overexpression induced tumors at a variable levels, while both TAF2 and MYC overexpression resulted in profound development of HCC.

Gene expression analysis of hepatocyte-specific Taf2 conditional knockout mice

Project description:Taf2 is a transcription co-factor and a member of TFIID complex. To better understand gene regulation of Taf2 we generated a hepatocyte-specific Taf2 conditional knockout mouse. RNA-seq was performed in hepatocytes isolated from these mice as well as WT mice. It shows that Taf2 deletion in hepatocytes induces cell death and compensatory proliferation which contributes to inflammation and fibrosis in the liver.

TAF2 condensation in nuclear speckles links basal transcription factor TFIID to RNA splicing factors [CUT&RUN]

Project description:TFIID is an essential basal transcription factor, crucial for RNA polymerase II (pol II) promoter recognition and transcription initiation. The TFIID complex consists of the TATA binding protein (TBP) and 13 TBP-associated factors (TAFs) that contain intrinsically disordered regions (IDRs) with currently unknown functions. Here, we show that a conserved IDR drives TAF2 to nuclear speckle condensates independently of other TFIID subunits. Quantitative mass spectrometry analyses reveal TAF2 proximity to RNA splicing factors including specific interactions of the TAF2 IDR with SRRM2 in nuclear speckles. Deleting the IDR from TAF2 does not majorly impact global gene expression but results in changes of alternative splicing events. Further, genome-wide binding analyses suggest that the TAF2 IDR impedes TAF2 promoter association by guiding TAF2 to nuclear speckles. This study demonstrates that an IDR within the large multiprotein complex TFIID controls nuclear compartmentalization and thus links distinct molecular processes, namely transcription initiation and RNA splicing.

Expression data of interferon-alpha treated Huh-7 cells

Project description:Hepatitis C virus (HCV) infection is primarily treated with a pegylated interferon alpha based therapy, a regime that induces antiviral effects through the upregulation of many interferon-stimulated genes (ISGs). Whilst a number of anti-HCV ISGs have previously been identified, others may also be involved. Micorarrays were used to validate the presence of ISGs within subtracted libraries generated using the related techniques of suppression subtractive hybridisation and mirror orientation selection, which had initally been impllemented to isolate clones of ISGs following the interferon-alpha treatment of Huh-7 cells. Microarray data was generated for both untreated and interferon-alpha treated Huh-7 cells. No replicates were performed, however the microarray data was verified via the use of non-parametric (spearman) correlation analysis with RT-PCR data that had been generated using the same Huh-7 cell total RNA samples as the microarray experiments earlier.
