RNA-seq analysis of differentially expressed genes between WT and shTRIM21 HCT116 cells.

ABSTRACT: To investigate the biological function TRIM21 in the colorectal cancer, we established HCT116 cell lines in which the TRIM21 gene has been knocked down by shRNA. We used a lentiviral shRNA technique to knockdown TRIM21 expression in HCT116 cells. A scrambled shRNA (shRNA/Control) was used as a control. We then performed RNA-Seq with Cloud-seq Biotech Inc. (Shanghai, China) to analyze gene expression changes in HCT116 cells. For each sample, three independent biological replicates were performed.

Serratia bacteria Su_YN1 OMV LC-MSMS

Project description:This project aims to analyse the proteins of outer membrane vesicles (OMVs) released by a Serratia bacteria strain Su_YN1, which is isolated from field-caught mosquito gut. Su_YN1 produces massive OMVs under host serum induction. The data contain LC-MSMS results of the OMVs released without serum induction (WT-), and serum induced OMVs of WT strain (WT+) and several gene disruption strains (disruption of the ABC transporter genes ABC1 and ABC2). This project was conducted by CEMPS lab and Shanghai hoogen biotech co.ltd. The CEMPS lab prepared the purified OMV samples and Shanghai hoogen biotech co.ltd conducted the LC-MSMS analysis.

miRNA profiling of human colon cell line HT29 under normoxic and hypoxic treatment.

Project description:The representative cell line, HT29, culture in hypoxic and normoxic conditions were used to perform the miRNA microarray. The chip assay and data analysis were entrusted to KangChen Bio-tech, Inc. (Shanghai, China) and all the miRNAs with more than 2-fold variation in different samples were identified. Detailed methods were performed as previously described24 using the miRCURY Hy3 labeling kit and the microRNA array software (Exiqon, Denmark).

RNA sequencing of LINC00958 silenced and LINC00958 non-silenced Ishikawa cells

Project description:To confirm the downstream genes of LINC00958, we employed RNA sequencing (RNA-seq) to identify the differentially expressed genes when LINC00958 was silenced in Ishikawa cells. The sample of LINC00958-silenced Ishikawa cells (sh-LINC00958, n=3) and negative control cells (sh-NC, n=2) were sent to Shanghai Sangon Biotech of China for library construction, sequencing, data preprocessing and gene mapping. Sequencing was performed on an DNBSEQ-T7 platform for the generation of raw data. Genes were considered significantly differentially expressed if the P value < 0.05 and |log2FC| > 1.The results showed that a total of 305 mRNAs were regulated after LINC00958 knockdown (fold change>2, P<0.05)

Comparative miRNA Expression Profiles in Individuals with Latent and Active Tuberculosis

Project description:To study the role of miRNAs in the transition from latent to active TB and to discover candidate biomarkers that may help predict TB progression, we have employed miRNA microarray expression profiling as a discovery platform to probe the transcriptome of peripheral blood mononuclear cells (PBMCs) with active TB, latent TB infection (LTBI), and healthy donors.Patients were recruited at the Shanghai Public Health Clinical Centre (Shanghai, China) from December, 2008 to May, 2009. The diagnosis of active TB was based on clinical presentation, chest radiography, and acid-fast stain of sputum smear.All the patients were HIV negative, as diagnosed by the Livzon Anti-HIV1/2 EIA Kit (Livzon Pharmaceutical Group Inc., Guangdong, China). Additional tests were also performed to detect hepatitis B virus (HBV) and hepatitis C virus (HCV) by using the Abbott AxSYM anti-HBsAg and HCV 3.0 antibody assay kit (Abbott Laboratories, Illinois) to exclude HBV- and HCV-positive patients (these 2 diseases are highly prevalent in China). Patients with a diabetes history were also excluded because diabetes could increase the risk of TB. Peripheral venous blood was drawn before treatment. Subjects with LTBI and healthy donors both without a history of clinical TB or other infectious diseases were recruited from the staff at the Shanghai Public Health Clinical Centre. TST and IGRA (T-SPOT®.TB, Oxford Immunuotec, Oxfordshire, U.K) results were used to distinguish the two groups. The LTBI group was TST-positive (TST>10 mm) and IGRA-positive while the healthy donors were TST-negative (TST<5 mm) and IGRA-negative.

Project description:ARPE-19 RPE cells obtained from the Type Culture Collection of the Chinese Academy of Sciences (Shanghai, China) were cultured in DMEM medium with 10% FBS (Thermo Fisher Scientific, Waltham, USA) at the incubator with 37 °C, 5% CO2 and 100% humidity. Final concentration of 15 μM curcumin (C7727, Sigma-Aldrich, St. Louis, USA) and 100 μM CoCl4 (10007216, Sinopharm Chemical Reagent, Shanghai, China) were added within serum-free medium for 24 h and 4 h respectively. RNA-seq was performed to investigate the transcriptome alteration.
