Project description:Glioblastoma (GBM) is the most common and aggressive primary central nervous system malignancy, with median survival of 15 months. Glioblastoma represents extraordinarily high tumor heterogeneity and alterations in genomic, transcriptomic or methylomic levels. To gain deeper insights into the molecular processes involved we studied transcriptome wide expression profiles using RNAseq of normal/tumor tissue pairs of 12 GBM patients and systematically analyzed the differentially expressed genes.

Differential expressed miRNAs between tumor tissues and adjecent normal tissues from a patient with glioblastoma

Project description:Glioblastoma is the most aggressive and lethal malignant brain tumor. miRNA expression profiling could be useful in improving the classification of tumors and predicting their behavior. In this study, the miRNA expression patterns in glioblastoma tumor tissues and adjacent normal tissues were identified through expression profiling of a patient with glioblastoma. The results will hopefully enhance our understandings of the epigentic changes in glioblastoma progression and provide candidates for miRNAs-based targeting tharapy. A paired miRNAs tumor tissues and adjacent tissues of a glioblastoma patient was used in this study. miRNAs were isolated using miRNeasy FFPE Kit (Qiagen). Profiling was established by applying the Agilent human miRNA Microarray (8 M-CM-^W 60K, v16.0) (Agilent Technologies).

Project description:Glioblastoma (GBM) is an incurable brain tumor carrying a dismal prognosis, which displays considerable heterogeneity. We have recently identified recurrent H3F3A mutations affecting two critical positions of histone H3.3 (K27, G34) in one-third of pediatric GBM. Here we show that each of these H3F3A mutations defines an epigenetic subgroup of GBM with a distinct global methylation pattern, and are mutually exclusive with IDH1 mutation (characterizing a CpG-Island Methylator Phenotype (CIMP) subgroup). Three further epigenetic subgroups were enriched for hallmark genetic events of adult GBM (EGFR amplification, CDKN2A/B deletion) and/or known transcriptomic signatures. We also demonstrate that the two H3F3A mutations give rise to GBMs in separate anatomic compartments, with differential regulation of OLIG1/2 and FOXG1, possibly reflecting different cellular origins. To further dissect the biological differences between epigenetic glioblastoma subgroups, we looked at the transcriptomic profiles of glioblastoma samples. 46 glioblastoma samples from patients of various ages were selected for RNA extraction and hybridization on Affymetrix Affymetrix Human Genome U133 Plus 2.0 Arrays.

Project description:Genome wide DNA methylation profiling of glioma sphere-forming cells (GSC) derived from surgery specimens of glioblastoma patients.The Illumina Infinium 450K Human DNA methylation Beadchip v1.2 was used to obtain DNA methylation profiles across approximately 450,000 CpGs in 12 GSC samples. Clonogeneic assays were used to detemine the radiation response of these 12 GSCs.

Predictive analysis of long non-coding RNA expression profiles in tumor and normal tissues from glioblastoma patients

Project description:We compared lncRNA expression data in tumor tissues from 9 patients and 3 healthy tissues by using an HlncOA 1.0 array. Data show that 185 lncRNAs, including 90 upregulated and 95 downregulated lncRNA transcripts, were significantly dysregulated in glioblastoma tissues. Then, 8 dysregulated lncRNAs were validated in another 50 samples of specimens using quantitative real-time polymerase chain reaction assays（qRT-PCR）. We predicted lncRNA-miRNA-mRNA networks by co-expressing lncRNA and mRNA with altered miRNA. Bioinformatic analysis was used to predict possible pathways in which these networks might be involved. Finally, we analyzed interactions between validated lncRNAs and their potential cancer-related miRNA targets to identify the potential roles of lncRNAs in glioblastomas.
