Validation Study for Candidate AD miRNA Biomarkers in Human CSF

ABSTRACT: We used an independent cohort of patient CSF samples from living donors obtained from the Shiley-Marcos Alzheimer's Disease Research Center at the Univ of CA, San Diego to validate the expression of 36 candidate AD miRNA biomarkers. The miRNAs were quantified on custom Taqman Low Density miRNA Arrays from ThermoFisher Scientific; miRNA probes were consistent to those used in the UH2 discovery arrays.

Project description:Uterine stromal cells were isolated from OVX Atg7f/f and Atg7d/d mice injected with oil or E2. Each group was pooled from 4 OVX mice and the experiment was run in duplicates. RNA quality was assessed by Agilent 2100 bioanalyzer using the RNA 6000 Nano Chip (Agilent Technologies, Amstelveen, The Netherlands), and RNA quantification was performed using ND-2000 Spectrophotometer (ThermoFisher Scientific). Total RNA (1 μg) was prepared and processed for high-throughput sequencing using NextSeq 500 (Illumina, San Diego, CA, USA) and data profiling was serviced by e-biogen (Seoul, Korea).

Project description:The methylation profiles of bisulfite(BS)- and oxidative-BS-modified DNA of human CD14+ monocytes were compared with derived macrophages (MACs) and osteoclasts (OCs) following M-CSF and M-CSF/RANKL incubation for 5 and 20 days, using the Infinium HumanMethylation450 BeadChips (Illumina, Inc., San Diego, CA,). This platform allows the interrogation of >485,000 methylation sites per sample at single-nucleotide resolution, and comprises an average of 17 CpG sites per gene in the 99% of RefSeq genes. 96% of CpG islands are covered, with additional coverage in CpG island shores and the regions flanking them. The samples were hybridized in the array following the manufacturer’s instructions.

Exosome of plasma and CSF from AD patients

Project description:Exosome fractions were purified from plasma or spinal fluid collected from Alzheimer's disease patients using MagCapture. Elution of exosomes bound to affinity beads was performed with 1% SDS. Proteins were precipitated from the exosome fraction by acetone precipitation; the precipitates were dissolved in 50% trifluoroethanol and subjected to reduction with DTT and alkylation reaction with iodoacetamide. The proteins were degraded by trypsin/Lys-C, and the peptides produced were desalted and purified using MonoSpinC18. The peptides were measured by LC-MS/MS and quantified by non-label quantification method. The peak area values of peptide-proteins for each sample were normalized to the total peak area.

Project description:Systematic meta-analysis and replication of genome-wide expression studies identifies molecular pathways of Parkinson's disease. Examination of substantia nigra from postmortem brains of 8 patients with Parkinson's disease (PD). The substantia nigra samples from 8 PD subjects were obtained from the Human Brain and Spinal Fluid Resource Center, VAMC, Los Angeles, CA, the Mind Unit Brain Bank at the University of Rochester, Rochester, NY, and from Dr. E. Masliah at UCSD, San Diego, CA, and 9 control subjects were obtained from the University of Rochester Alzheimer's Disease Center brain bank. The RNA was extracted using Trizol reagent (Invitrogen), DNAse treated with Qiagen DNAse, and analyzed on a bioanalyzer. The complementary RNA was fragmented and hybridized to Affymetrix human U133A arrays. The total 17 Affymetrix .CEL files were normalized to "all probe sets" in a standardized matter, and scaled to 100 by the MAS5 algorithm implemented in the Bioconductor package.
