Project description:To characterize gene expression in esophageal squamous cell carcinoma, we examined gene expression in tumor and matched normal adjacent tissue from 17 ESCC patients from a high-risk region of China. RNA was extracted from 17 micro-dissected tumor and matched normal tissue pairs using the PureLink Micro-to-Midi Total RNA Purification System (Invitrogen, Carlsbad, CA) Affymetrix HG-U133A 2.0 gene expression arrays were performed according to the manufacturer's directions. The Robust Multiarray Average (RMA) algorithm implemented in Bioconductor in R was used for background correction and normalization across all samples.

RNA Sequencing Analysis Generates Comprehensive Transcriptomic Landscape and Identifies PTK6 as a Novel Tumor Suppressor Gene in Esophageal Squamous Cell Carcinoma

Project description:We performed the integrative transcriptome analysis of human esophageal squamous cell carcinoma (ESCC) using Illumina high-throughput sequencing. A total of 187 million 38bp sequencing reads were generated containing 7 billion bases for three pairs of matched patient-derived ESCC clinical specimens and their adjacent non-tumorous tissues. By investigating the digital gene expression profiling, we found 1425 genes significantly differentially expressed and detected more than 9000 SNPs across all six samples. We also identified protein tyrosine kinase 6 (PTK6) as a novel tumor suppressor gene, which is critical in ESCC development. Analysis of whole transcriptome from 3 paired patient-derived ESCC clinical specimens and their adjacent non-tumorous tissues.

Increased plasma matrix metalloproteinase 1 is associated with the presence of esophageal squamous cell carcinoma

Project description:Esophageal squamous cell carcinoma (ESCC) patients are usually diagnosed at late stages, prohibiting the chance of surgical cure. The obstacle partly comes from the lack of molecular markers for early detection. Moreover, there is no consensus about endoscopic surveillance for ESCC. This study aimed to identify noninvasive markers for ESCC detection. By microarray-based screening of 17 pairs of human ESCC specimens, we identified that secreted protein matrix metalloproteinase-1 (MMP1) may be associated with the presence of ESCC. The tumor and adjacent normal tissues were obtained from 17 male ESCC patients who underwent total esophagectomy without previous cancer treatment at Kaohsiung Medical University Hospital (KMUH)

Gene expression signatures and pathway analysis of esophageal squamous cell carcinoma

Project description:We identified a number of deregulated genes through transcriptome analysis on esophageal squamous cell carcinoma (ESCC) and adjacent normal tissues. Our pathway enrichment analysis suggested that deregulated genes were strongly enriched in multiple functionally linked pathways known to be important in tumor cell proliferation (e.g., the p53 pathway and the cell-cycle pathway) and migration (e.g., the Notch pathway, the Wnt/Î²-catenin pathway). To identify the functional pathways playing important roles in the tumorigenesis of esophageal squamous cell carcinoma, pooled 10 ESCC tissues and pooled 10 adjacent normal tissues were analyzed using gene expression microarrays.
