Comparison of expression profiles of once and three time linearly amplified samples

ABSTRACT: In order to assess the impact of three rounds of linear amplification on the technical reproducibility of gene expression measurements, we performed twelve microarray experiments. We analysed mouse RNA from cortex, cerebellum and liver from one individual. One RNA sample of 5µg from each of the three different tissues was processed according to the standard Affymetrix protocol and hybridized onto mouse gene expression arrays MG_U74Av2. Three additional samples from each tissue of 1ng were processed according to a modified procedure that involves three linear amplifications before hybridization onto the microarray chips.

Global transcriptional profiles of WT and HOIL-1L-/- BMDMs in response to LPS and TNFa

Project description:HOIL-1L is an essential member of the linear ubiquitin assembly complex (LUBAC), which targets Nemo for linear ubiquitination during NF-kB activation in response to a variety of simuli, including LPS and TNFa treatment. HOIL-1L has also been suggested to function as a transcription factor. Here we analyzed changes in the global transcriptional profiles of primary bone marrow derived macrophage (BMDMs) from WT and HOIL-1L-/- mice upon treatment with NF-kB activating simuli. BMDMs were differentiated for 1 week and then treated with mock (untreated), 10ng/ml LPS, or 1ng/ml TNFa for 4 hours. RNA was immediately collected and analyzed in biological duplicates by the Agilent 8x60 mouse array.

Project description:RNA-Seq on libraries made from External RNA Controls Consortium (ERCC) external RNA controls, and a mixture of mRNA from Drosophila melanogaster S2 cell and ERCC mRNAs. We evaluated performance of RNA-Seq on known synthetic PolyA+ mRNAs from the External RNA Controls Consortium (ERCC) alone and in mixtures with PolyA+ mRNA from Drosophila S2 cells. ERCC mRNAs were obtained under Phase V testing from the National Institutes of Standards and Technology (NIST). The ERCC pool contained 96 species of mRNA of various lengths and GC content covering a 2^20 concentration range. Libraries were constructed using 100ng S2 mRNA with 5ng, 2.5ng, or 1ng ERCC mRNAs, and using 50ng ERCC mRNA without S2 cell mRNA. Our data shows an outstanding linear fit between RNA-Seq read density and known input amounts. We made libraries with 100ng S2 mRNA with 5ng, 2.5ng or 1ng ERCC mRNAs and with 50ng ERCC mRNAs only. For each library, one lane was sequenced for a 36bp run and around 15 million reads were obtained for each lane.

Gene expression in Human Bronchial Epithelial Cells under Differing Oxygen Regimes

Project description:Bronchial epithelial cells line the small airways bronchii and small airways of the lungs, acting to trap and remove contaminants deposited in the lung through the process of inhalation. These cells are sensitive decreased oxygen concentrations, and are invoved in local signaling in hypoxic conditions, such as when airways are occluded. We grew cultured human bronchial epithelial cells for three passes, and treated the fourth pass under three different oxygen concentrations (21%, 15%, 2%). RNA from each of three replicates of each treatment was extracted, processed, and hybridized onto Affymetrix Human Transcriptome Array 2.0 microarrays to examine alterations in gene expression under these oxygen regimes. This data was collected to complement ATAC-seq data from cells aliquotted from each replicate.
