Single-cell transcriptome profiling of primary tumors and paired organoids of pancreatic cancer

ABSTRACT: Pancreatic cancer (PC) is the most lethal common gastrointestinal malignancy with an overall 5-year survival rate of 11%. Recently, a variety of patient-derived models, including patient-derived xenograft (PDX) and cancer organoid models, have paved a way for identifying common responders to chemotherapy. However, the utility of PC organoid for recapitulating hallmarks of corresponding primary tumor at transcriptome level remains to be investigated. We conducted single-cell RNA sequencing (scRNA-seq) for three paired primary tumors and organoids using the 10x Genomics platform to identify common and different phenotypes between them.

Characterization of gastric tumor organoids with specific oncogenic pathway activations

Project description:Gastric cancer ranks the fifth most common malignancy and the third leading cause of cancer related death worldwide. Classical chemotherapy is still the standard treatment in advanced stages, with only two targeted therapies currently in clinical use. Several targeted trials have failed, likely due to missing relevant biomarkers that predict response. Patient derived cancer organoids (PDOs) constitute a three dimensional cell culture system showing self renewal, self organization and regularly unlimited proliferation while faithfully recapitulating many aspects of the tumor they are derived from. Nevertheless, the complex individual mutational landscape hampers the use of PDOs for basic and translational research. We therefore characterized three murine tumor organoid models with defined mutational patterns altering specific oncogenic pathways: a RAS activated (KrasG12D, Tp53R172H), a WNT activated (Apcfl/fl, Tp53R172H) and a diffuse (Cdh1fl/fl, Apcfl/fl) tumor model. The models were analyzed phenotypically, a proteome signature was established and a drug screen performed. The models were morphologically diverse, were characterized by individual protein expression signatures and showed differential drug sensitivities. The developed organoid models allow functional assays as well as pathway specific drug interference testing in a genetically defined setting.

Modelling of pancreatic cancer biology: transcriptomic signature for 3D PDX-derived organoids and primary cell line organoid development

Project description:With a five-year survival rate of 9%, pancreatic ductal adenocarcinoma (PDAC) the deadliest of all cancers. The rapid mortality makes PDAC difficult to research, and inspires a resolve to create reliable, tractable cellular models for preclinical cancer research. PDAC organoids are increasing used to model PDAC as they maintain the differentiation status, molecular and genomic signatures of the original tumour. In this paper, we present novel methodologies and experimental approaches to develop PDAC organoids from PDX tumours, and the simultaneous development of matched primary cell lines. Moreover, we also identify a method of recapitulating primary cell line cultures to organoids (CLOs). We highlight the usefulness of CLOs as PDAC organoid models, as they maintain similar transcriptomic signatures as their matched patient-derived organoids and PDXs. These models provide a manageable, expandable in vitro resource for downstream applications such as high throughput screening, functional genomics, and tumour microenvironment studies.

Human engineered skeletal muscle of hypaxial origin from pluripotent stem cells with advanced function and regenerative capacity

Project description:Human pluripotent stem cell derived muscle models show great potential for translational research. Here, we describe novel developmentally inspired methods for the derivation of skeletal muscle cells and their utility in three-dimensional skeletal muscle organoid formation as well as skeletal muscle tissue engineering. Three-dimensional organoid and tissue engineered models exhibit organotypic maturation and function and regenerative responses, recapitulating canonical properties of bona fide skeletal muscle in vivo. Key steps include the directed differentiation of human pluripotent stem cells to embryonic muscle progenitors of hypaxial origin followed by primary and secondary fetal myogenesis with development of a satellite cell pool and evidence for innervation in vitro. Regenerative competency was demonstrated in a cardiotoxin injury model with evidence for satellite cell activation as underlying mechanism.

Response Prediction of Hyperthermic Intraperitoneal Chemotherapy in gastro-intestinal Cancer (Hi-STEP1)

Project description:Interventions: Group 1: During primary curative surgery for gastric or colon carcinoma with synchronous or metachronous peritoneal carcinomatosis, the peritoneal carcinomatosis index (PCI) is determined and biopsies of the PC foci are taken before resection. Surgery is performed according to standard and includes both resection of the primarius and any metastases present and (as far as possible) complete cytoreductive surgery (CCS 0-1) by peritonectomy of the affected sites, followed by HIPEC according to the respective hospital standard. After 6 months, a planned re-operation (laparoscopy/laparotomy) may be performed, depending on the local standard at the respective study center. If a macroscopic PC recurrence is detected, the PCI will be recalculated and a new (as far as possible) complete cytoreductive surgery (CCS 0-1) will be performed by peritonectomy of the affected sites followed by HIPEC according to the respective hospital standard. The aim of this pilot study is to generate patient-derived tumor organoid models as well as orthotopic mouse models from peritoneal carcinomatosis lesions and to investigate their response to different therapies. Based on the findings of the pilot study, a main clinical trial will then be designed. Aims of the study are: 1. to describe individualized HIPEC regimens in vitro based on organoid response to therapy and next generation sequencing (NGS) data. 2. the evaluation of individualized HIPEC regimens in vivo in an orthotopic mouse model. 3. the collection of the oncological courses of the patients in the context of the standard tumor follow-up and comparison with the models. Primary outcome(s): The primary endpoint is to analyze the predictive accuracy of patient-generated tumor organoids (PDOs) for predicting response to HIPEC treatment in patients with peritoneal carcinomatosis (PC). Chemically Induced Paneth Cells Provide Superior In Vivo Mimic to Organoid-derived Analog

Project description:Paneth cells (PCs) are post-mitotic secretory cells of the small intestine that produce antimicrobials, growth factors, and cytokines. Multiple diseases have been linked to alterations in PC function. Past studies of PCs have relied on in vivo models, and limited in vitro models, including organoids. While useful, whether the in vitro models recapitulate in vivo biology is an important, yet unanswered question. Here, we present a bona fide in vitro PC-enriched population derived via chemically-induced (CI) differentiation of primary murine adult stem cells. We define the identity of PCs in our system and compare to PCs of established organoid systems and those found in vivo. Importantly, we demonstrate stimulant-induced and microbe-responsive antimicrobial function of our CI-PCs – hallmark functions of PCs in vivo. Thus, we define and produce the most physiologically-relevant in vitro PC population to date, providing a superior tool to study cellular development, host-microbe interactions, and inflammatory disease.

Project description:The understanding of common prostatic disorders has been restricted by both cellular heterogeneity and the scarcity of established cell lines, although organoid technology, based on primary cultures, promises much for the future. In particular, little is known about the aetiology of benign prostatic hyperplasia (BPH), for which culture of single cell types might not accurately not reflect the stromal and epithelial overgrowths observed in tissues. To address the applicability of primary cell culture models of prostate disease, we compared cell type-specific mRNA expression patterns in BPH tissues and primary basal cells cultured from the same transurethral biopsies.
