RNAseq on 1mm and 5 mm germinating seeds with/without PEG treatment from dissected radicles and cotyledons

ABSTRACT: RNAseq from Medicago truncatula early post germination (1 and 5mm radicle seeds) from dissected radicles and cotyledons with and without PEG treatment to identify genes induced during the reinduction of the desiccation tolerance at early germination. Dessication tolerant tissues were radicles from 1mm radicle seeds treated with PEG: R1P, and cotyledons from 1- and 5-mm radicle seeds treated or not with PEG: C1, C5, C1P, C5P and desiccation sensitive tissues were radicles from 1mm radicle seeds (R1) and 5mm radicle seeds (R5).

Project description:Time course of the transcriptome of desiccation-sensitive 2.7-2.9 mm-long radicles of Medicago truncatula seeds at different time points during incubation in a polyethylene glycol (PEG) solution at -1.7 MPa and 10°C, resulting in a gradual re-establishment of desiccation tolerance. Gene profiling was also performed on embryos before (14 days after pollination) and after acquisition of desiccation tolerance during maturation (20 days after pollination).

Lepidium sativum seed germination timecourse

Project description:This series analyses germinating Lepidium sativum seeds with both temporal and spatial detail. This is a cross species microarray normalisation on Arabidopsis thaliana chips. Performed as part of the vSEED project Lepidium seeds were dissected into four compartments at seven time points during seed germination. The compartments were the micropylar endosperm (CAP), the non-micropylar endosperm (NME), the radicle and lower hypocotyl (RAD) and the cotyledons (COT). At testa and endosperm rupture the seeds were split into pre- and post- ruptured populations. Dry seeds were also sampled: as a whole seed (DRY), the radicle and endosperm part (DRYRC) and the dry seed part containing the non-micropylar endosperm and part of the cotyledons (DRYNMC).

Characterization of the heat-stable proteome during seed germination in Arabidopsis with special focus on LEA proteins

Project description:During seed germination, desiccation tolerance is lost in the radicle with progressing radicle protrusion and seedling establishment. This process is accompanied by comprehensive changes of the metabolome and proteome. Germination of Arabidopsis seeds was investigated over 72 h with special focus on the heat-stable proteome including late embryogenesis abundant (LEA) proteins together with changes of primary metabolites. Six metabolites in dry seeds known to be important for seed longevity decreased during germination and seedling establishment, while all other metabolites increased simultaneously with activation of growth and development. Thermo-stable proteins were associated with a multitude of biological processes. In the heat-stable proteome a relatively similar proportion of fully ordered and fully intrinsically disordered proteins (IDP) was discovered. Highly disordered proteins were found to be associated with functional categories development, protein, RNA and stress. As expected, the majority of LEA proteins decreased during germination and seedling establishment. However, four germination-specific dehydrins were identified, not present in dry seeds. A network analysis of proteins, metabolites and amino acids generated during the course of germination revealed a highly connected LEA protein network.

Performed as part of the ERA-NET Plant Genomics grant vSEED. Arabidopsis seeds were dissected into four tissues at nine time-points during seed germination. The tissues were the combined micropylar and chalazal endosperm (MCE), the remaining endosperm (PE), the radicle and embryonic axis (RAD) and the cotyledons (COT). At testa and endosperm rupture the seeds were sampled in separate pre- and post-ruptured populations.

Genome-wide analysis of desiccation tolerance-related genes in Arabidopsis seeds

Project description:The combination of robust physiological models with “omics” studies holds promise for the discovery of genes and pathways linked to how organisms deal with drying. Here we used a transcriptomics approach in combination with an in vivo physiological model of re-establishment of desiccation tolerance (DT) in Arabidopsis thaliana seeds. We show that the incubation of desiccation-sensitive (DS) germinated Arabidopsis seeds in a polyethylene glycol (PEG) solution re-induces the mechanisms necessary for expression of DT. Based on a SNP-tile array gene expression profile, our data indicates that the re-establishment of DT, in this system, is related to a programmed reversion from a metabolic active to a quiescent state similar to prior to germination. Our findings show that transcripts of germinated seeds after the PEG treatment are dominated by those encoding LEA, seed storage and dormancy-related proteins. On the other hand, a massive repression of genes belonging to many other classes such as photosynthesis, cell wall modification and energy metabolism occurs in parallel. Furthermore, comparison with a similar system for Medicago truncatula reveals a significant overlap between the two transcriptomes. Such overlap may highlight core mechanisms and key regulators of the trait DT. Taking into account the availability of the many genetic and molecular resources for Arabidopsis, the described system may prove useful for unraveling DT in higher plants. Influence of osmopriming on rape seeds germination

Project description:Transcriptomic study of the impact of osmopriming on rape seeds (Brassica napus L.; cv 'Libomir') during priming process and after germination. The assays were replicated twice on two independent priming and germination experiments. Seeds were osmoprimed in PEG solution (-1.2 MPa osmotic potential) during 7 days, dried to initial moisture content and then germinated for 7 hours on water. The analysis during different phases of priming procedure (soaking and drying), after whole osmopriming process and germination were done. 10 samples, four condition experiment; non dried primed seeds (Pnd) vs. dry unprimed seeds (UPd) (PEG soaking), non dried primed seeds (Pnd) vs dry primed seeds (Pd) (drying after soaking), dry primed seeds (Pd) vs. dry unprimed seeds (UPd) (full osmopriming process), primed seeds imbibed on water (P7h) vs unprimed seeds imbibed on water (UP7h) (germination after osmopriming). Biological replicates: 2 replicates for comparison PEG soaking, drying after soaking, full osmopriming process and germination after osmopriming.
