Pooled CRISPR screens in human macrophages

ABSTRACT: To identify the possible genes influencing macrophage pro-inflammatory activation, we designed CRISPR screens using a human metabolic sgRNA library containing metabolism-related transcription factors, small molecule transporters, and metabolic enzymes in a Cas9-expressing lentiviral vector.

PerturbSci-Kinetics: Dissecting key regulators of transcriptome kinetics through scalable single-cell RNA profiling of pooled CRISPR screens

Project description:Here we described PerturbSci-Kinetics, a novel combinatorial indexing method for capturing three-layer single-cell readout (i.e., nascent transcriptome, whole transcriptome, sgRNA identities) across hundreds of genetic perturbations. Through PerturbSci-Kinetics profiling of pooled CRISPR screens, we were able to decipher the complexity of RNA dynamics (e.g., synthesis, splicing, and degradation) at both global and gene-specific levels. Our technique opens up the possibility to perform genome-wide perturbations across millions of single cells cost-effectively.

Spear-ATAC: Pooled, droplet-based, single-cell chromatin accessibility CRISPR screens

Project description:Spear-ATAC is a modified droplet-based single-cell ATAC-seq (scATAC-seq) protocol that enables simultaneous read-out of chromatin accessibility profiles and integrated sgRNA spacer sequences from thousands of individual cells at once. Spear-ATAC profiling of 104,592 cells representing 414 sgRNA knock-down populations across three experiments revealed the temporal dynamics of epigenetic responses to regulatory perturbations in cancer cells and the associations between transcription factor binding profiles, demonstrating a high-throughput method for perturbing and evaluating dynamic single-cell epigenetic states.

Genome-wide CRISPR rensensitization screens in FGF2 and FL-derived Early and Late Gilteritinib Resistant MOLM14 cultures using Y. Kosuke library

Project description:Early and late gilteritinib resistant MOLM14 cells were transduced with Cas9-blasticidin lentiviral vector to generate Cas9+-expressing cells. These cells were then infected with the Yusa CRISPR library consisting of an average of 5 single-guide RNAs (sgRNAs) per gene for 18,010 genes. After transduction, cells were selected with puromycin for 5 days to ensure stable guide integration and subjected to treatment with 100 nM of gilteritinib or vehicle (DMSO). Early gilteritinib screen cultures were maintained in 10 ng/mL of FGF2 or FL, respectively. DNA was harvested from 0-21-day cultures to amplify library of sgRNA barcodes for deep sequencing analyses. Deep sequencing of early and late resistant screens was performed on the NovaSeq and HiSeq 2500, respectively (Illumina Inc.). Genes that were significantly depleted from gilteritinib-treated cultures relative to controls were deemed essential for the survival of gilteritinib resistant cells.
