Single-cell RNA-sequencing of human innate lymphoid cells (ILCs) and natural killer (NK) cells in the vascular and tissue compartment of the lung in MISTRG humanized mice

ABSTRACT: ILCs and NK cells are innate immune cells that act as sentinels of healthy tissue function. However, it is largely unknown how ILCs and NK cells are recruited into distinct tissue niches and how they adapt to specific anatomical niches within tissues. Using an in-vivo model for human immune cells (MISTRG humanized mice), we determined the gene signatures of human ILCs and NK cells in the vascular and tissue niche of the lung by single-cell RNA-sequencing.

Gene expression profiling of small intestine (SI) NKp46+RORgt+ and NKp46+RORgt- Innate Lymphoid Cells (ILCs)

Project description:The aim of this study was to analyze the global transcriptional profiles of small intestine (SI) Innate Lymphoid Cells (ILCs) expressing the NK cell marker NKp46. Based on differential expression of the RORgt transcription factor SI NKp46+ ILCs can be divided in NKp46+RORgt- and NKp46+RORgt+ cells. While NKp46+RORgt- cells produce IFN-g, like conventional Natural Killer (NK) cells, NKp46+RORgt+ cells secrete IL-22, like Lymphoid Tissue inducer (LTi) cells. We compared the global transcriptional profiles of both NKp46+RORgt- and NKp46+RORgt+ cells to conventional splenic NK cells and to SI NKp46-RORgt+ cells, which contain adult LTi cells. By following this approach, we showed that SI NKp46+RORγt- ILCs correspond to SI NK cells. We also identified a transcriptional program conserved in adult SI NKp46+RORγt+, NKp46-RORγt+ ILCs and fetal LTi. The various ILC cell populations analyzed in this study were isolated from C57BL/6 RORc(gt)+/GFP reporter mice. SI NKp46+RORγt- (NKp46+GFP-) cells, SI NKp46+RORγt+ cells (NKp46+GFPlow and NKp46+GFPhigh cells) and NKp46-RORγt+ ILCs, including adult LTi cells , were sorted by flow cytometry from CD3- lamina propria cells of small intestine (SI) of RORc(γt)+/GFP reporter mice . Splenic NKp46+RORγt- (NKp46+GFP-) cells were also sorted as the reference for conventional NK cells. Two replicates of each populations were produced and analyzed.

CD45RA+CD62L- ILCs represent a quiescent local reservoir for the generation of mature ILC in human tissues

Project description:Innate lymphoid cells (ILCs) are highly plastic and predominantly mucosal tissue-resident cells that contribute to both homeostasis and inflammation depending on the microenvironment. The recent discovery of naïve-like tissue-resident ILCs suggests an ILC differentiation process that is akin to naïve T cell differentiation. Delineating the naïve-like ILC heterogeneity and the transcriptional, epigenetic and functional mechanisms that underlie ILC differentiation in tissues is crucial for understanding ILC biology in health and disease. Here we show that CD62L distinguishes two subsets of naïve-like CD45RA+ ILCs in tonsil tissue. While both subsets contain uni- and multipotent precursors of ILC1/NK cells and ILC3, CD62L+ ILCs resemble bona fide naïve ILCs with metabolism reminiscent of naïve T cells, lacking transcriptional and epigenetic signatures of mature ILCs. CD62L- ILCs are epigenetically similar to, but transcriptionally distinct from CD62L+ naïve-like ILCs including transcripts of cytokine signaling and metabolic pathways related to mature ILCs. A similar population of CD62L- quiescent ILCs with preferential differentiation capacity towards IL-22-producing ILC3 accumulate in the inflamed mucosa of patients with inflammatory bowel disease (IBD). These data suggest that naïve-like and quiescent ILCs are imprinted by their tissue microenvironment that poises their differentiation potential. Our findings identify restoration of homeostatic IL-22-producing ILC3 from CD62L- quiescent ILCs as a potential approach to improve tissue healing in IBD.

Here, we report gene regulatory circuitries for four human ILCâTh counterparts derived from mucosal environments, revealing that each ILC subset diverges as a distinct lineage from Th and circulating natural killer cells, but shares circuitry devoted to functional polarization with their Th counterparts. Super-enhancers demarcate cohorts of cell identity genes in each lineage, uncovering new modes of regulation for signature cytokines, novel molecules that likely impart important functions to ILCs, and potential mechanisms for autoimmune disease SNP associations within ILCâTh subsets. Molecular profiling of innate lymphoid and T helper cells subsets purified from tonsils and NK cells purified from peripheral blood using Assay for Transposase-Accessible Chromatin (ATAC) and chromatin immunoprecipitation (H3K4me3 and H3K27ac).

Single-cell RNA sequencing of ILCs and T cells reveals enrichment of NK-like T cells in pediatric and adult inflammatory bowel disease

Project description:Background and aims: Innate lymphoid cells (ILCs) are the innate counterparts of adaptive T cells, which together execute specialized effector programs in the intestinal mucosa. Understanding how unique and common dysregulation of the innate and adaptive lymphocytes contribute to inflammatory bowel disease (IBD) pathogenesis is crucial for development of novel and efficient therapies. Methods: We used flow cytometry to extensively characterize ILCs in pediatric (p)IBD patients (n=12) and controls (n=9), as well as single-cell RNA sequencing to determine the heterogeneity and inflammation-specific imprinting of ILCs, NK cells and T cells (n=6). Key findings were extended to adult IBD colonic mucosa (n=8) using flow cytometry. Results: We report a dysregulated mucosal ILC composition in pIBD that correlates to inflammatory activity. ILCs show pronounced and unique transcriptional changes in inflammation, particularly those related to antigen-presentation, while several interferon-associated transcripts are upregulated across lymphocyte lineages in inflammation. Furthermore, we identify two transcriptionally distinct T cell subsets, which are dysregulated in inflammation. This includes a subset transcribing KLRF1 and other NK-associated transcripts, that were enriched in inflamed pIBD mucosa. A corresponding NK-like NKp80+ T cell population, expressing high levels of NK cell receptors and cytotoxic molecules, are also accumulated in adult IBD. Conclusions: Using a combination of high-dimensional single-cell analysis on the transcriptional and protein level, we provide a comprehensive characterization of ILCs and T cells in pediatric and adult IBD. Our findings contribute to increased mechanistic understanding of intestinal inflammation and identify promising targets for IBD therapy, including the NK cell receptor NKp80.
