Project description:The general expression profile in human lymphoblastoid cell lines treated with 9 uM, 90 uM or 900 uM bolus of hydrogen peroxide at 0, 4,12,24, and 48 hours. Four cell lines (GM07055, GM14569, GM14467, and 12057) were treated separately and total RNA was pooled in equal amounts prior to labeling and hybridization to Affymetrix Human Gene 1.0 ST microarray. Four lymphoblastoid cell lines (GM07055, GM12057, GM14569, and GM14467) were obtained from the Coriell Institute for Medical Research (Camden, NJ). 24 hours before bolus treatments, cells were cultured at a density of 1 x10^6 cells/mL to create 17 cultures for each cell line (a total of 68 samples). At the beginning of the experiment, one culture was collected from each cell line and total RNA prepared, this was equally pooled and prepared for microarray analysis (time zero, treatment zero). Each cell line was then treated with a 9 (4 cultures), 90 (4 cultures), or 900 uM hydrogen peroxide bolus (4 cultures) or water (4 cultures). Four, 12, 24 or 48 hours following the hydrogen peroxide bolus, cells were collected for each cell line of each treatment and total RNA prepared. RNA from the four cell lines were equalling pooled for each time and each hydrogen peroxide (or water) bolus amount resulting in a total of 16 additional samples which were also labeled and hybridized to Affymetrix Human Gene 1.0 ST microarrays.

Adaptation to hydrogen peroxide

Project description:Adaptation to hydrogen peroxide in Saccharomyces cerevisiae is profiled with expression arrays. Adaptation describes the process in which a mild dose of toxin (in this case, hydrogen peroxide) is able to protect against a later acute dose. Here, we study two adaptive protocols (0.1 mM H2O2 and 0.1 + 0.4 mM H2O2) and one acute protocol (0.4 mM H2O2) to identify processes uniquely involved in adaptation. Predictions from these studies are validated in expression profiling of deletion mutants of the transcription factors Yap1, Mga2, and Rox1.

Defining the hydrogen peroxide-dependent redoxome in human cells

Project description:Protein cysteinyl residues are the mediators of hydrogen peroxide (H2O2)-dependent redox signaling. However, site-specific mapping of the selectivity and dynamics of these redox reactions in cells poses a major analytical challenge. Here we describe a chemoproteomic platform to systematically and quantitatively analyze the reactivity of thousands of cysteines toward H2O2 in human cells. We identified >900 H2O2-sensitive cysteines, which are defined as the H2O2-dependent redoxome. Although redox sites associated with antioxidative and metabolic functions are consistent, most of the H2O2-dependent redoxome varies dramatically between different cells. Structural analyses reveal that H2O2-sensitive cysteines are less conserved than their redox-insensitive counterparts and display distinct sequence motifs, structural features, and potential for crosstalk with lysine modifications. Notably, our chemoproteomic platform also provides an opportunity to predict oxidation-triggered protein conformational changes. Project description:Oxidative Stress Protection and the Repair Response To Hydrogen Peroxide in the Hyperthermophilic Archaeon Pyrococcus furiosus Pyrococcus furiosus is a shallow marine, anaerobic archaeon that grows optimally at 100°C. Addition of H2O2 (0.5 mM) to a growing culture resulted in cessation of growth with a 2 hour lag before normal growth resumed. Whole genome transcriptional profiling revealed that the main response occurs within 30 min of peroxide addition, with the up-regulation of 62 open reading frames (ORFs), 36 of which are part of 10 potential operons. More than half of the up-regulated ORFs are of unknown function while some others encode proteins that are involved potentially in sequestering iron and sulfide, in DNA repair and in generating NADPH. This response is thought to involve primarily damage repair rather than protection, since cultures exposed to sub-toxic levels of H2O2 were not more resistant to the subsequent addition of H2O2 (0.5 – 5.0 mM). Consequently, there is little if any induced protective response to peroxide, rather, the organism maintains a constitutive protective mechanism involving high levels of oxidoreductase-type enzymes such as superoxide reductase, rubrerythrin and alkyl hydroperoxide reductase I. The related hyperthermophiles P. woesei and Thermococcus kodakaraensis were more sensitive to peroxide than P. furiosus, apparently due to the lack of several of its peroxide-responsive ORFs.
