ABSTRACT: WT and Trp53 knock-out small intestinal organoids were cultured in standard ENR medium or treated with VPA and CHIR99021 for 5 days. At the endpoint of the culture, RNA was extracted from the cells and analysed with paired-end RNA-sequencing.

The Goal was to analyze the mechanism of valproic acid-induced adverse effects in placental cells.

Gene expression of VPA and GEM

Project description:Background: Histone deacetylase (HDAC) is strongly associated with epigenetic regulation and carcinogenesis, and its inhibitors induce the differentiation or apoptosis of cancer cells. Valproic acid (VPA) is one of the clinically available HDAC inhibitors. We investigated the anticancer effects of VPA in combination with gemcitabine (GEM) in cholangiocarcinoma cell line, and explored the mechanisms of the anticancer effects using microarray analysis. Methods: A human cholangiocarcinoma cell line (HuCCT1) was used. The anticancer effects of VPA, or gemcitabine (GEM), and the effects of VPA combined with GEM, were studied by cell proliferation assay. The microarray analysis was performed, the genes were picked up using Gene Spring GX11.5, Ingenuity Pathways Analysis (IPA) was performed, and then the gene-expression was determined by RT-PCR. Results: GEM (5nM) and VPA (0.5mM) reduced by 23%, which significantly augmented the anticancer effect of GEM alone or VPA alone (P<0.01). Using the microarray analysis, forty-three genes were identified with the comparison between GEM group and GEM plus VPA combination group. The interactions were shown between genes of the “Cellular Development” relevant to the differentiation of cancer cell using IPA.

Identifying CHIR99021 and AICAR-regulated genes in the J1 mESCs

Project description:It has been demonstrated that CHIR99021 promotes self-renewal of mouse embryonic stem cells, however, the target genes of CHIR99021 is not fully understood. AICAR is the activator of AMP-activated protein kinase. It is reported that AICAR plays important role in mouse embryonic stem cells, however the moleculor mechanism of this phenomenon is unknown. To better understand the downstream target genes of CHIR99021 and AICAR, we performed Microarray analyses to identify their downstream targets. The data show the genes regulated by CHIR99021 or AICAR.

Project description:Here we used human cortical brain organoids to probe the longitudinal impact of GSK3 inhibition through multiple developmental stages. Chronic GSK3 inhibition increased the proliferation of neural progenitors and caused massive derangement of cortical tissue architecture. Cortical organoids were differentiated as previously described (Paşca et al., 2015, doi: 10.1038/nmeth.3415.).Chronic GSK3 inhibition was performed by adding CHIR99021 (Merck SML1046) to the medium at day 0 (1 microM) and kept throughout the differentiation process until reaching the respective collection timepoints (day 18, day 50, day 100).

Genome-wide chromatin interaction profiling with Hi-C following VPA treatment in HEK293 cells

Project description:Valproic acid (VPA), a histone deacetylase (HDAC) inhibitor induces epigenetic changes through histone hyperacetylation which lead to chromatin remodeling, including the alteration of compartments, TAD boundaries and chromatin loops. To determine the effects of VPA on 3D chromatin organization, we performed Hi-C sequencing on untreated and VPA-treated HEK293T cells. VPA treatment results in increased A compartments which represents regions associated with active transcription, with more switching from B-to-A compartments. In VPA-treated HEK293T cells, reduced TAD boundaries and increased chromatin loops were also observed, which supports the evidence of active transcription triggered upon histone hyperacetylation induced by VPA.
