ABSTRACT: Histone modification maps of H3K4me3 and H3K27me3 of meiocytes were obtained by microlibrary and high-throughput sequencing by extracting meiocytes from rice varieties Azucena and IR64. And the DNA methylation results of meiocytes and flag-leaf of Azucena and IR64 were obtained. By collating this data, the male meiocyte-specific epigenomic landscape is constructed

Study on the proteomic response of 5mm sections of root tips to water-deficit stress in two contrasting genotypes of rice

Project description:In this study, we analysed the proteomic response of 5mm sections of root tips to water-deficit stress in two contrasting genotypes of rice: IR64, a lowland, drought-susceptible, and shallow-rooting genotype; and Azucena, an upland, drought-tolerant, and deep-rooting genotype. Using a Partial Least Square Discriminant Analysis, we identified statistically significant differentially abundant proteins across genotypes and conditions. Analysis of biological processes led to the identification of novel proteins involved in root elongation with specific expression patterns in Azucena.

Expression data from rice varieties Azucena and Bala grown in 0 and 1ppm arsenate

Project description:We advance a three gene model of arsenate tolerance in rice based on testing root growth of 108 recombinant inbred lines (RILs) of the Bala x Azucena population. Marker genotype at 3 loci determined arsenate tolerance in 99% of RILs tested. Interestingly, plants must inherit 2, but any two alleles from the tolerant parent (Bala) to have the tolerant phenotype. Challenging the Affymetrix GeneChip Rice Genome array with Azucena and Bala RNA isolated from control and arsenate treated plants revealed 592 genes 2 fold-upregulated by arsenate and 696 downregulated. The array data was also used to identify which genes are expressed within the three target loci. We used microarrays to detail the gene expression at three locations in the rice genome termed AsTol6.1, AsTol6.2 and AsTol10 in response to 1ppm arsenate. The data was also used to study the global gene expression of the two varieties of rice, Azucena and Bala, in the presence of 1ppm arsenate. Project description:Gene expression profile of response to auxin at 3 h after treatment in rice root tips: IR64 (loss-of-function of DRO1 type) vs Near-isogenic line homozygous for the Kinandang Patong allele of DRO1 in an IR64 genetic background (Dro1-NIL; gain-of-function of DRO1 type) We used two rice varieties, IR64 and near-isogenic line homozygous for the Kinandang Patong allele of DRO1 in an IR64 genetic background (Dro1-NIL). We performed comprehensive microarray analysis of rice root tips with auxin treatment (3h) and pre-treatment (0h) in IR64 and Dro1-NIL. Seedling root tips of IR64 and Dro1-NIL were treated with 10 M-BM-5M 2,4-D. n = 3 biological repeats (15 seedlings per repeat).

Function of CHG methylation dynamics in rice male gametogenesis

Project description:In this work, we analyzed DNA methylation in rice male meiocyte, microspore and sperm and studied the function of a set of chromatin regulators during the process. The results indicate that that DNA methylation remodeling started after meiosis of the male meiocytes and that non-CG, particularly CHG, methylation is dynamically remodeling during rice male gametogenesis. The work reveals distinct function of DNA methyltransfesaes and histone demethylase in the remodeling of CHG methylation and suggests that the CHG methylation remodeling has functional significance for male gametogenesis and fertilization.

Soil salinity and mechanical obstruction differentially affects embryonic root architecture in native rice varieties of West Bengal

Project description:Roots make the first contact with the soil environment and are the first responders of stress. These root behaviors are quantifiable and adaptive. The response of rice varieties in mechanical and salinity stress was measured in a novel experimental setup that mimics the soil environment. We analyzed the response of roots by means of SAC (Stress Adaptation Coefficient) in 28 rice varieties that include high-yield salt tolerant varieties as well as geographically isolated native rice varieties. cDNA microarray of IR64 root-tip shows about 6000 common transcripts to be differentially regulated among the two stresses and common pathways were identified. Overall, our study indicates that there is an important commonality in the molecular basis of salt and mechanical stress and presents an easy-to-perform early establishment stress screen for rice varieties.
