Project description:The COVID-19 pandemic prompted an unprecedented effort to develop effective countermeasures against SARS-CoV-2. While efficacious vaccines and certain therapeutic monoclonal antibodies are available, here, we report the development, cryo-EM structures and functional analyses of distinct potent monoclonal antibodies (mAbs) that neutralize SARS-CoV-2 and its variant B.1.351. We established a platform for rapid identification of highly potent and specific SARS-CoV-2-neutralizing antibodies by high-throughput B cell receptor single cell sequencing of spike receptor binding domain immunized animals. We identified two highly potent and specific SARS-CoV-2 neutralizing mAb clones that have single-digit nanomolar affinity and low-picomolar avidity. We also generated a bispecific antibody of these two lead clones. The lead monospecific and bispecific antibodies showed strong neutralization ability against prototypical SARS-CoV-2 and the highly contagious South African variant B.1.351 that post a further risk of reducing the efficacy of currently available therapeutic antibodies and vaccines. The lead mAbs showed potent in vivo efficacy against authentic SARS-CoV-2 in both prophylactic and therapeutic settings. We solved five cryo-EM structures at ~3 resolution of these neutralizing antibodies in complex with the ectodomain of the prefusion spike trimer, and revealed the molecular epitopes, binding patterns and conformations between the antibodies and spike RBD, which are distinct from existing antibodies. Our recently developed antibodies expand the repertoire of the toolbox of COVID-19 countermeasures against the SARS-CoV-2 pathogen and its emerging variants.

Project description:In this study, we used electron-transfer/higher energy collision dissociation (EThcD) fragmentation to develop a mass-spectrometric (MS) method for distinguishing between Ile and Leu in Bovine Serum Albumin (BSA) and a SARS-CoV-1 anti-receptor binding domain (RBD) Spike monoclonal antibody (mAb). Supplemental activation normalized collision energy (SA-NCE) values were optimized. Combinations of multiple enzyme digestions, coupled with higher-energy collisional dissociation (HCD) and EThcD fragmentation, were used to increase coverage of all amino acid residues of the antibody. The data was searched with Supernovo™, which generated a complete de novo sequence for the test mAb and two additional SARS-CoV-2 human mAbs, giving correct sequences for the variable regions and selection between Ile and Leu residues. We then used the method on an additional set of twenty-five anti-hemagglutinin (HA) influenza antibodies of unknown sequence and determined high confidence sequences for >99% of the complementarity determining regions (CDRs). Importantly, the recombinant expression of these mAbs verified their binding and specificity to the HA influenza antigen. Unique glycosylation sites were also identified for eight antibodies. Our findings indicate this methodology results in almost complete antibody sequence coverage with >90% of residues determined with high confidence. Ile/Leu residues can be differentiated and glycosylation sites can be reliably identified.

Project description:Antibodies are key to the clearance of Bartonella bacteremia, but the mechanisms and targets of protective antibodies are unknown and bacterial evasion strategies remain elusive. We studied experimental Bartonella taylorii infection of mice, its natural host, and investigated protective immune responses. Clearance of bacteremia depended on specific antibodies that interfere with bacterial attachment to erythrocytes. Accordingly, antibodies were effective in the absence of complement and Fc-receptors. Moreover, they formed independently of B-cell hypermutation and isotype class switch. The cloning of neutralizing monoclonal antibodies (mAbs) led to the identification of the bacterial autotransporter CFA as a protective antibody target, and vaccination against CFA protected against Bartonella bacteremia. MAb binding mapped to a region of CFA that is hypervariable in both human- and mouse-pathogenic Bartonella strains, suggesting mutational antibody evasion. These insights further our understanding of Bartonella immunity and immune evasion and elucidate mechanisms driving high Bartonella prevalence in the wild.

There have been comprehensive mass spectrometry characterization of N-glycosylation of mAbs, and monosaccharide compositions are deduced according to known biosynthetic rules. Our recently developed intact N-glycopeptide search engine GPSeeker has made unambiuous structure-specific characterization of N-glycosylation possible with structure-diagnostic fragment ions from selective fragmentattion of N-glycan moieties.

Project description:Intestinal ischemia-reperfusion (IR) injury is initiated when natural IgM antibodies recognize neo-epitopes that are revealed on ischemic cells. The target molecules and mechanisms whereby these neo-epitopes become accessible to recognition are not well understood. Proposing that isolated intestinal epithelial cells (IEC) may carry IR-related neo-epitopes, we used in vitro IEC binding assays to screen hybridomas created from B cells of unmanipulated wild type C57BL/6 mice. We identified a novel IgM monoclonal antibody (mAb B4) that reacted with the surface of IEC by flow cytometric analysis and was alone capable of causing complement activation, neutrophil recruitment and intestinal injury in otherwise IR-resistant Rag1-/- mice. Monoclonal Ab B4 was found to specifically recognize mouse annexin IV. Pre-injection of recombinant annexin IV blocked IR injury in wild type C57BL/6 mice, demonstrating the requirement for recognition of this protein in order to develop IR injury in the context of a complex natural antibody repertoire. Humans were also found to exhibit IgM natural antibodies that recognize annexin IV. These data in toto identify annexin IV as a key ischemia-related target antigen that is recognized by natural Abs in a pathologic process required in vivo to develop intestinal IR injury. Project description:Antibiotics revolutionized medicine, however, it is now clear that broad-spectrum antibiotics alter the composition and function of the host’s microbiome. The microbiome plays a key role in human health and its perturbation is increasingly recognized as contributing to many human diseases. Wide spread broad-spectrum antibiotic use has also resulted in the emergence of multi-drug resistant pathogens, spurring development of pathogen-specific strategies such as monoclonal antibodies (mAbs) to combat bacterial infection. Not only are pathogen-specific approaches not expected to induce resistance in non-targeted bacteria, but they are hypothesized to have minimal impact on the gut microbiome. Here, we compare the effects of antibiotics, pathogen-specific mAbs or their controls (saline or c-IgG) on the gut microbiome of 7-week-old, female, C57BL/6 mice. The magnitude of change in taxonomic abundance, bacterial diversity, and bacterial metabolites including short chain fatty acids (SCFA) and bile acids in the fecal pellets from mice treated with pathogen-specific mAbs was no different from animals treated with saline or an IgG control. Conversely, dramatic changes were observed in the relative abundance, as well as alpha- and beta-diversity, of the fecal microbiome, and bacterial metabolites in the feces of all antibiotic-treated mice. Taken together, these results indicate that pathogen-specific mAbs do not alter the fecal microbiome like broad-spectrum antibiotics and may represent a safer, more targeted approach to antibacterial therapy.
