Single-nucleus ATAC-seq in PBMCs with COVID-19

ABSTRACT: PBMCs were extracted from 8 donors (an influenza, 2 mild and 2 severe COVID-19 patients, 3 healthy donors). Datasets generated by single-cell ATAC sequencing platform from 10X genomics. The library was generated by single-cell ATAC kit v1.1 following manufacturer's instructions.

ATAC-Seq of human early thymopoieisis

Project description:Four sorted human thymic subpopulations (CD34+1a-7+, CD34+1a+, EC, LC) from two donors were used for ATAC-Seq. Samples were sequenced in house in single-end 75nt mode using the NextSeq® 500/550 (Illumina) according to manufacturer’s instructions. Reads were trimmed with sickle and aligned with bowtie2 using default settings. Aligned reads from tCD34+1a-7+ and tCD34+1a+ populations from the two donors were merged to generate the tCD34 ATAC sample.

Project description:This study utilizes multi-omic biological data to perform deep immunophenotyping on the major immune cell classes in COVID-19 patients. 10X Genomics Chromium Single Cell Kits were used with Biolegend TotalSeq-C human antibodies to gather single-cell transcriptomic, surface protein, and TCR/BCR sequence information from 254 COVID-19 blood draws (a draw near diagnosis (-BL) and a draw a few days later (-AC)) and 16 healthy donors.
