Project description:We quantified the targets and kinetics of DNA methylation acquisition in mouse embryos, and determined the contribution of the de novo methyltransferases DNMT3A and DNMT3B to this process. We provide single-base maps of cytosine methylation by RRBS from the blastocysts to post-implantation stages and in embryos lacking DNMT3A or DNMT3B activity, and performed RNA-Seq in embryos lacking DNMT3B activity. We sequenced RRBS libraries prepared from genomic DNA isolated from embryos at consecutive stages of development between E3.5 and E11.5,and adult differentiated cells (sperm, liver). We performed RRBS on blastocysts at E3.5/E4.5, dissected epiblasts at E5.5/E6.5/E7/5, whole embryos at E8.5/E10.5 and limbs at E11.5. RRBS experiments in Dnmt3a-/- and Dnmt3b-/- embryos were performed in biological duplicates on individual embryos. We sequenced RNA-Seq libraries prepared from total RNAs of three WT and Dnmt3b-/- littermate embryos collected at E8.5.

Project description:To decipher the crosstalk between the implanting mouse embryo and the maternal blood vessels we analysed the transcriptomes of the trophoblast and the endothelial cells using RNA-seq. Using laser-assisted microdissection, we isolated the mural trophectoderm of E4.5 (non-implanted embryo) and E4.75 blastocysts (attached to the uterine wall). As the invasive trophoblast giant cells (TGCs) at early egg cylinder stage (implanted embryo) are not accessible, we allowed the E4.5 mural TE to differentiate into TGCs in vitro for 3 days and then we proceeded with the transcriptional analysis. In addition, we analysed the transcriptome of the endothelial cells of the E5.5 decidua and the bEnd5 endothelial cell line. We found that the trophoblast activates the expression of a large repertoire of vascular receptors, ligands and cell adhesion molecules, compiling a network for communication with the maternal blood vessels.

The two lines M (male) and F (female) used in this study were derived from E4 blastocysts of the same cross between a C57BL/6J (Mus musculus domesticus) and CAST/EiJ (Mus castaneus) male. mESCs were cultured in 2i and LIF as the ground state condition or in serum and LIF as the conventional condition. Epistem cell lines were also generated from the two lines by culturing them with Activin A and FGF2. In order to study more advanced development, we differentiated the two mESC lines through embryonic body formation to postmitotic motor neurons using retinoic acid and the smoothened agonist SAG. This differentiation process also results in the derivation of several types of interneurons. We picked single cells from all different conditions and generated sequencing libraries using the Smart-seq2 and Tn5 protocol. For simplicity, we designate the different condition as ES2i, ES, Epi and Neuron from hereon. Project description:The epiblast (EPI) is the origin of all somatic and germ cells in mammals, and of the spectrum of pluripotent stem cells (PSCs) in vitro. To explore the ontogeny of human/primate pluripotency, we performed comprehensive single-cell RNA sequencing for pre- and post-implantation EPI development in cynomolgus monkeys. Here we show that after specification in the blastocysts [embryonic day (E)7], cyEPI undergoes major transcriptome changes upon implantation. Thereafter, cyEPI, while generating gastrulating cells (~E13), maintains its transcriptome relatively stably over a week, retaining a unique set of pluripotency genes while acquiring properties for âneuron differentiation.â h/cyPSCs show the highest similarity to post-implantation late cyEPI (~E17), which, despite co-existing with gastrulating cells, bears characteristics of pre-gastrulating mouse EPI (E5.5) and epiblast-like cells (EpiLCs) in vitro. These findings not only reveal divergence/coherence of EPI development, but also identify a developmental coordinate of the spectrum of pluripotency among key species, providing a basis for better regulation of human pluripotency in vitro. Single cell transcriptome analysis of cynomolgus monkey embryo E6-17 and mouse embryo E4.5 - E6.5 as well as of cynomogus monkey embryonic stem cells (ESCs) and mouse ESC, epiblast like cells (EpiLCs), using SC3-seq technology.

Project description:Investigating essential physiological processes in diapausing mites by analyzing genome wide gene expression changes using custom-built microarray. We investigated the molecular biology of facultative reproductive diapause in the chelicerate Tetranychus urticae (Acari: Tetranychidae) by analyzing genome-wide gene expression differences in diapausing and non diapausing T. urticae, using an Agilent custom-built two color gene expression microarray. Analysis of this dataset showed that a remarkable number, 11% of the total number of predicted T. urticae genes, were differentially expressed. Gene Ontology analysis revealed that many metabolic pathways were affected in diapausing females. Genes related to digestion and detoxification, cryo-protection, carotenoid synthesis and the organization of the cytoskeleton were profoundly influenced by the state of diapause. We also further confirmed the importance of horizontally transferred carotenoid synthesis genes in diapause and different color morphs of T. urticae. We made one comparison: diapausing mites (DIA) vs non-diapausing mites (NON-DIA), in 4 replicates. Both types of mites belonged to the T. urticae LS-VL strain. In this strain, approximately 30% of mites enter diapause under the experimental conditions applied. Hence, we were able to sample RNA of mites with similar genetic background that were reared under identical environmental conditions. The labeled cRNA samples were pooled and hybdrized to a custom Sureprint genome wide G3 Gene Expression 8x60K microarray. Data was normalized by Agilent Feature Extraction software (using protocol GE2_107_SEP09). Genespring software (Agilent technologies) was used for the statistical analysis of the data.
