Molecular characterization of glioblatoma tissue samples

ABSTRACT: Patient-derived glioblastoma tissues were collected from discarded specimens obtained from GBM patients undergoing surgery at UT Health San Antonio under an IRB approved biorepository. The specimens were collected in accordance with the Declaration of Helsinki and approved by the Institutional Review Board (or Ethics Committee) of UT Health San Antonio. Patients provided informed consent for surgery and use of their tissues for research.The RNA was isolated and utilized for RNA-seq analysis. These GBM tissues were subtyped based on established TCGA gene expression-based molecular classifications.

Project description:Patient-derived primary GSCs (GSC082209) was established from discarded specimens obtained from glioblastoma (GBM) patient undergoing surgery at UT Health San Antonio. The specimens were collected in accordance with the Declaration of Helsinki and approved by the Institutional Review Board (or Ethics Committee) of UT Health San Antonio. Patients provided informed consent for surgery and use of their tissues for research. Deidentified fresh tissue was collected intraoperatively, dispersed into single cells, and cultured briefly in a neurobasal media for expansion and purification followed by intracranial injection in nude mice. Patient derived GSCs were cultured as neurospheres in neurobasal medium (Invitrogen, Carlsbad, CA) supplemented with B27 serum-free supplement, EGF (20 ng/mL), bFGF (20 ng/mL), LIF (10 ng/mL) and heparin (5 µg/mL). The RNA was isolated and utilized for RNA-seq analysis. GSC082209 was subtyped based on established TCGA gene expression-based molecular classifications.

Reticulocalbin 3 is a Novel Mediator of Glioblastoma Progression

We examined global transcriptional changes by RNA-sequencing using patient derived glioma stem cells (GSCs) transduced with either control shRNA or Reticulocalbin-3 (RCN3) shRNA. RNA-seq studies showed downregulation of genes related to translation, ribosome, and cytokine signaling and upregulation of genes related to immune response, stem cell differentiation, and extracellular matrix.

Project description:Patient-derived primary GSCs were established from discarded specimens obtained from glioblastoma (GBM) patients undergoing surgery at UT Health San Antonio. We examined global transcriptional changes by RNA-sequencing using patient derived glioma stem cells (GSCs) treated with either vehicle, KDM1A inhibitor (NCD38) or temozolomide (TMZ) , or combination of NCD38+TMZ. Patient-derived GSCs (GSC082209) were treated with vehicle or NCD38 (3 µM) or TMZ (50 µM) or NCD38+TMZ for 24 hours. The RNA was isolated and utilized for RNA-seq analysis.

For KDM1A knockout, Scramble and KDM1A-specific gRNA were transduced into GSCs possessing TET-inducible Cas9. Cas9 stimulation was done by treating GSCs with 50 ng/mL doxycycline for 14 days, after which cells were validated for KDM1A knockout.The RNA was isolated and utilized for RNA-seq analysis.

Transcriptome profiling of 57 LUAD samples and 11 peritumoral normal lung tissues

Project description:RNA was extracted from 57 LUAD patients hospitalized from 2004 to 2010 at the Pasteur Hospital (Departments of Pulmonary Medicine, and Thoracic Surgery, CHU de Nice, France) and 11 normal lung tissue specimens taken from areas at standard distance (3 cm) from the same cohort of patients.The diagnosis of LUAD patients was based on examination of all tumor specimens using the 7th pTNM classification and on the last histological classification of NSCLC. Written informed consent was obtained from participants after explaining the nature of the study, which was approved by the research ethics board of the Nice University hospital and was performed according to the guidelines of the Declaration of Helsinki. The main clinical and pathological data are summarized. Enrollment of patients in our study was conditioned by stringent criteria such as obtained signed consent, availability of resected surgical specimens, good quality RNA and time of follow-up for surviving patients (min 40 months for surviving patients).

Neuron-Derived Estrogen is Critical for Astrocyte Activation and Neuroprotection of the Ischemic Brain

Project description:We examined the transcriptional changes modulated in ischemic brain of fore brain specific aromatase knockout mice (FBN-ARO-KO) by performing global transcriptome analysis.Total RNA was isolated from FLOX and FBN-ARO-KO mice that underwent 20-minute CCA occlusion, followed by 24-hour reperfusion. The collected hippocampi samples were subjected to RNA isolation and Illumina TruSeq RNA sample preparation and sequencing was done using UT Health San Antonio genomics core facility protocol. We observed that some of the key pathways that regulate astrocyte reactivity, such as RhoA signaling, actin-based motility by Rho signaling, signaling by Rho family GTPases, and protein ubiquitination, NRF2-mediated oxidative stress response pathways were significantly altered in FBN-ARO-KO+GCI mice.

Project description:Preparation of sequencing libraries and sequencing analysis using Illumina HiSeq 3000 platform (50 bp single-read module) were conducted at the Genomics Core of UT Health San Antonio. Sequencing reads were preprocessed by Trim Sequences tools in CLC Genomics workbench. Remaining reads were then aligned to mouse GRCm38(mm10) reference genome using RNA-Seq Analysis module in CLC Genomics workbench. To determine differentially expressed genes, exact test were performed after filtering lowly expressed gene (counts per million < 1 in more than three samples across the dataset) using edgeR package (Robinson, McCarthy et al. 2010). Gene Ontology (GO) analysis were performed using DAVID (Dennis, Sherman et al. 2003) and then visualized by GOplot (Walter, Sanchez-Cabo et al. 2015).

Project description:We examined the transcriptional changes modulated in ischemic brain of astrocyte specific aromatase knockout mice (GFAP-ARO-KO) by performing global transcriptome analysis.Total RNA was isolated from FLOX and GFAP-ARO-KO mice that underwent 20-minute CCA occlusion, followed by 24-hour reperfusion. The collected hippocampi samples were subjected to RNA isolation and Illumina TruSeq RNA sample preparation and sequencing was done using UT Health San Antonio genomics core facility protocol. We observed that that the ischemic GFAP-ARO-KO mouse hippocampus failed to upregulate a group of genes, which have been suggested to represent the “A2” neuroprotective signature of astrocytes. In addition, the JAK-STAT3 pathway, which is critical for the induction of reactive astrogliosis, was significantly down-regulated in the GFAP-ARO-KO hippocampus following GCI. Additional pathways that altered in GFAP-ARO-KO hippocampus were related to cytokine, chemokine and inflammatory signaling pathways.
