Epigenetic data during proliferation and differentiation of C2C12 cells

ABSTRACT: Hundreds of thousands or even millions active cis-regulatory elements like promoters and enhancers have been provide by different reasearches. But how to understanding the function of these cis-regulatory elements is a big challenge. Using C2C12 cell differentiation as a model, a number of regulatory elements that play an important role in myoblast differentiation were identified depend on ATAC-seq data. Then RNA-seq and Hi-C data was used to reveal how these regulatory elements regulate gene expression and affect the 3D structure of the genome.

Project description:C2C12 myoblast is a model that has been used extensively to study the process of skeletal muscle differentiation. Proteomics has advanced our understanding of skeletal muscle biology and the process of myogenesis. However, there is still no deep coverage of C2C12 myoblast proteome, which is important for the understanding of key drivers for the differentiation of skeletal muscle cells. Here, we conducted a multi-dimensional proteome profiling with TiSH strategy to get a comprehensive analysis of proteome, phosphoproteome and N-linked sialylated glycoproteome of C2C12 myoblasts. A total of 8313 protein groups were identified in C2C12 myoblasts, including 7827 protein groups from non-modified peptides, 3803 phosphoproteins and 977 formerly N-linked sialylated glycoproteins.

Different cell populations collected during a time-course of differentiation (4 days) were used for N-terminal labeling in a forward degradomics approach (n=2). Day0 population= Myoblasts, Day1 populations= live cells and dead cells, Day4 populations= Myotubes and Reserve cells. Additionally, cleavages events generated by mouse caspase-3 at early stages of differentiation (Day 0 and 1) was evaluated using a reverse degradomics approach on myoblasts and live cells (n=2).
