Project description:We used CRISPRi-mediated deletion of the H3K9me3 methyltransferase SETDB1 in a human neural epithelial-like stem cell line with the characteristics of human neural progenitor cells (hNPCs) to model disruption of heterochromatin maintenance. We found that a key event following the loss of H3K9me3 maintenance was the expression of evolutionary young full-length L1 elements. Transcriptional activation of L1s was associated with a loss of CpG DNA methylation at their promoters, suggesting that deposition of H3K9me3 at the L1 promoter is required to maintain DNA methylation.

Single-cell RNA sequencing of hiPSC-derived cardiac organoids patterned toward chamber-specific fates (left ventricle, right ventricle, atrium)

Project description:Summary Single-cell RNA sequencing was performed on cardiac organoids differentiated from WTC11 hiPSCs (TTN-mEGFP) to investigate chamber-specific lineage commitment. Organoids were collected at day 7.5 of differentiation, using protocols designed to direct progenitors toward left ventricle, right ventricle, or atrium fates. This dataset enables the characterization of transcriptional programs and cellular heterogeneity underlying the early specification of the cardiac chamber. Dataset: This dataset contains single-cell RNA sequencing (scRNA-seq) data generated to compare the development of cardiac organoids differentiated from WTC11 hiPSCs (TTN-mEGFP reporter line). Organoids were harvested at day 7.5 of differentiation, a stage at which chamber-specific programs begin to emerge. Each sample corresponds to a distinct differentiation protocol designed to direct the commitment of progenitors toward a specific cardiac chamber identity: the left ventricle, the right ventricle, or the atrium. The experimental rationale, illustrated in Supplementary Figure 4 (Figure S4) of Becca et al. (2025), highlights the use of scRNA-seq to resolve the cellular heterogeneity of these chamber-directed organoids and to define transcriptional signatures associated with early cardiac chamber specification.

Modeling Human Cytomegalovirus-Induced Microcephaly in Human iPSC-derived Brain Organoids

Project description:We show that HCMV infection of human induced pluripotent stem cell (hiPSC)-derived brain organoids can recapitulate severe clinical manifestations such as microcephaly. We demonstrate that infection of hiPSC-derived brain organoids by the “clinical-like” HCMV strain TB40/E results in substantially reduced brain organoid growth, impaired formation of cortical layers, abnormal calcium signaling, and disrupted neural network. Accordingly, RNA-seq analysis revealed that genes down-regulated in TB40/E-infected brain organoids include those involved in neural development and calcium signaling. Moreover, we show that the impeded brain organoid development and abnormal neural network caused by TB40/E infection can be prevented by neutralizing antibodies (NAbs) that recognize different epitopes of the HCMV envelope pentamer complex (PC), a major target of HCMV-specific humoral immunity. These results demonstrate in a three-dimensional human cellular biosystem that HCMV can cause severe brain malformation and disrupt calcium signaling and neural network activity. This study also provides insights into the potential capacity of NAbs to mitigate brain defects resulted from congenital HCMV infection.

An Instructive Neural Interface for Layer-Specific Cortical Repair with Human Brain Organoids

Project description:Repairing precise neural microcircuitry after cortical injury remains a pivotal challenge. While human brain organoids (hBOs) provide a promising cell source, their therapeutic potential is limited by disorganized integration. Here, we demonstrated that targeted neuromodulation, steered by endogenous narrowband gamma (NBG) rhythms, could instruct the structural and functional integration of hBOs grafts in the injured adult mouse visual cortex. Using a neural interface system, we first promoted general graft-host coupling and then delivered NBG-rhythmic stimulation to specific functional clusters during a critical period of plasticity. This two-phase strategy guided the emergence of layer 4-appropriate molecular and functional properties within the grafts, established bidirectional connectivity with the host visual pathway, and supported the development of advanced visual processing, including direction selectivity in hBOs neurons. Electrophysiologically, graft spiking phase-locked to host NBG oscillations. Our work established a new framework for circuit-level repair, highlighting a synergistic strategy that moves beyond cell replacement to actively direct the assembly of neural grafts.

snRNA-Seq data of human iPSC-midbrain organoids without and with microglia

Project description:The human brain is a complex, three-dimensional structure. To better recapitulate the brain complexity, recent efforts focused on the development of human specific midbrain organoids. Midbrain organoids consist of differentiated and functional neurons, which contain active synapses, as well as astroglia and oligodendrocytes. However, the absence of microglia, with their ability to phagocyte apoptotic cells and debris represents a major disadvantage for the midbrain organoid system. Additionally, neuro-inflammation-related disease modeling is not possible in the absence of microglia. So far, no studies about the effects of iPSC-derived microglia in brain organoid neural cells have been published. Here we describe an approach to derive microglia from human iPSCs and integrate them into midbrain organoids. Using single nuclear RNA sequencing in collaboration with the RIKEN institute we provide a detailed characterization of the microglia in brain organoids as well as of the influence their presence has on the other cells of the organoids.
