Transcriptome analysis of a model cyanobacterium Synechococcus elongatus PCC7942 under salt stress and protein synthesis-inhibiting stress conditions

ABSTRACT: Here, we treated the model cyanobacterium Synechococcus elongatus PCC7942 with streptomycin, which selectively binds to bacterial ribosomes, at a concentration of 50 µg/mL and performed transcriptome analysis using RNA sequencing. In addition to antibiotic stress, we treated salt stress (0.4 M NaCl) and performed RNA sequencing analysis.

Project description:Rel is an enzyme involved in the metabolism of ppGpp. We investigated the role of ppGpp in Synechococcus elongatus PCC7942 in constant light and after exposure to darkness. We performed RNA-seq experiments using the rel- strain and wild type and show that ppGpp is required for regulation of global transcription in light and in darkness.

We show that basal ppGpp levels is not sufficient for restoration of appropriate transcriptional shutdown in response to darkness.

Transcription profiling of Synechococcus elongatus wild type, K10 and MuD mutants growth with or without Fe

Project description:Synechococcus elongatus PCC7942 wild type, the IdiB-free S.elongatus mutant K10 (Michel et al. 1999; Microbiology, 145: page 1473-1484) and the IdiC-merodiploid mutant MuD (Pietsch et al. 2007, Photosynth. Res. 94: page 91-108) were cultivated in BG11 medium, continuously bubbled with 2%CO2-enriched air and illuminated with fluorescent bulbs with a light intensity of 100 ﾵmol photons m-s s-1. After an inoculation of a cell density of OD750nm 0.3 the cells were cultivated with iron-sufficient or iron-deficient BG11 medium. The growth time for wild type was 24h and 72h. The two mutants were cultivated for 72h only. Possible differences in the RNA amount after the cultivation with or without iron were examined using the microarray technique. .

Transcriptomic and phenomic investigations reveal elements in biofilm repression and formation in the cyanobacterium Synechococcus elongatus PCC 7942 [RNA-seq]

Project description:Biofilm formation by photosynthetic organisms is a complex behavior that serves multiple functions in the environment. Biofilm formation in the unicellular cyanobacterium Synechococcus elongatus PCC 7942 is regulated in part by a set of small secreted proteins that promotes biofilm formation and a self-suppression mechanism that prevents their expression. Little is known about the regulatory and structural components of the biofilms in PCC 7942, or response to the suppressor signal(s). We performed transcriptomics (RNA-Seq) and phenomics (RB-TnSeq) screens that identified four genes involved in biofilm formation and regulation, more than 25 additional candidates that may impact biofilm formation, and revealed the transcriptomic adaptation to the biofilm state. In so doing, we compared the effectiveness of these two approaches for gene discovery.

Circadian transcriptional profile of Synechococcus without KaiC phosphorylation cycling

Project description:In the unicellular cyanobacterium, Synechococcus elongatus PCC 7942, essentially all promoter activities are under the control of the circadian clock in continuous light (LL) conditions. Here, we employed high-density oligonucleotide arrays to investigate comprehensive profiles of genome-wide Synechococcus gene expression in the kaiCEE mutant strains in which the KaiC phosphorylation cycling is abolished under LL.. In the kaiCEE mutant strain more than 23% of transcripts significantly oscillated with a period of about 48 h. 409 cyclic genes were shared with the wild type strains. kaiCEE mutant strain was analyzed under continuous light (LL) using Affymetrix high-density oligonucleotide microarrays (GeneChip CustomExpress Arrays) representing predicted 2,515 protein-coding genes on the genome of Synechococcus elongatus PCC 6301, which can be used also to the almost homologous strain, S. elongatus PCC 7942: a single experiment in kaiCEE mutant under LL from hour 8 to 96 in LL timecourse data (8~96 hours under continuous light) from Synechococcus elongatus PCC 7942 (kaiCEE mutant) strains
