Transcriptome profiling of mouse CD4+ T cells in the presence or absence of acetate

ABSTRACT: Transcription profiling was performed on mouse CD4+ T cells treated with or without 10 mM acetate for 24 h. We then performed gene expression profiling analysis using data obtained from RNA-seq of mouse CD4+ T cells.

Transcriptome profiling of control cells or the A549 cells in the presence or absence of acetate following TGF-β1 stimulation

Project description:Purpose: To compare the transcriptome profiling of control cells or the A549 cells in the presence or absence of acetate following TGF-β1 stimulation. Methods: A549 cells were treated with control, TGF-β1 or TGF-β1 plus acetate for 2 days. And then, we performed RNA sequencing for transcription profiling of control cells or the A549 cells in the presence or absence of acetate following TGF-β1 stimulation. The raw data were processed with bcl2fastq software and HISAT2. Results: From the transcriptome profiling and analysis, we got gene expression data of control group and in the presence or absence of acetate following TGF-β1 stimulation using A549 cells. Conclusion: The gene expression data revealed the transcriptome variation by TGF-β1 treatment and acetate can reverse TGF-β1 effect.

Next-generation RNA sequencing of Acetate treated primary cultured mouse astrocytes in the presence or absence of Aβ

Project description:Reactive astrogliosis is a well-known and recognised marker of Alzheimer's Disease (AD). The aim of this study is to functionally visualise reactive astrocyte-mediated neuronal hypometabolism in the brains that is associated with AD and neuroinflammation. To investigate alterations of acetate and glucose metabolism and the effect thereof in AD-like astrocytes, primary astrocyte cultures were treated with acetate in the presence or absence of amyloid beta (Aβ) oligomers. On comparison, we found that acetate treatment upregulated the expression of acetate transporter MCT1 (Slc16a1) as well as that of enzymes involved in the urea cycle and subsequent GABA synthesis. We could, therefore, conclude that MCT1-mediated uptake of acetate into astrocytes triggered GABA synthesis by upregulating enzymes involved in putrescine production and degradation.

Response of Escherichia coli to acetate in presence of 100 mM methyl α-D-glucopyranoside

Project description:This experiment was performed to challenge E. coli response to acetate when its growth rate flux is reduced by 40% with 100 mM methyl α-D-glucopyranoside. Control without inhibition in the exact same conditions was already published on ArrayExpress database (accession number E-MTAB-9086) and could be used for comparison purpose. Here, E. coli BW25113 strain was grown in M9 medium complemented with 15 mM glucose, 100 mM αMG, and 0, 10, 50 or 100 mM sodium acetate. The cells were grown to mid-exponential phase in shake flasks at 37 °C and 200 rpm, in 50 mL of medium before proceeding to RNA extraction and subsequent microarray analysis. Three to four replicates (with two to three biological replicates) were analyzed for each condition. Project description:We found by microarray analysis that Ikaros is critical to limit the expression of several pro-inflammatory genes during Th17 cell polarization. To unravel the role of Ikaros in the expression of pro-inflammatory genes without Th17 polarizing cytokines, we performed an RNA-seq analysis in naive CD4+ T cells and CD4+ T cells activated with anti-CD3+anti-CD28 antibodies (Th0 condition), from WT (Ikaros f/f CD4-Cre-) and Ikaros TKO mice (Ikaros f/f CD4-Cre+).

Project description:Using a CRISPR/Cas9-based approach, we engineered human primary CD4+ T cells in which the bait protein SLP76 was tagged with an affinity Twin-Strep-tag (OST). Through affinity purification coupled with quantitative mass spectrometry, this system allows determining the composition and dynamics of the SLP76 signalosome following T cell activation, and it can be used to assess the mechanisms of action of drugs targeting human T cell activation. Dasatinib is an inhibitor that blocks the adenosine triphosphate binding sites of LCK. Here, we assessed the effect of the Dasatinib treatment on the SLP76 signalosome in CD4+ human T cells. Affinity purification of the OST tagged protein was performed using Streptactin beads, from T cells left non-stimulated, or stimulated for 30s or 120s with anti-CD3 and anti-CD28 antibodies. Prior to stimulation, they were preincubated for 45 min at 37°C with either Dasatinib (100 nM) or vehicle alone (DMSO). Each AP-MS purification was associated with a corresponding control (purification from non-edited WT CD4+ T cells, cultured and stimulated in the same conditions). The number of replicate biological experiments was n=4 for all conditions.

Project description:To explore acetate wether exerted its effects on T cell recall function and metabolism via transcriptional regulation. We used the Easy sepTM Mouse CD8+ T Cell Isolation Kit for negative selection of CD8+ T cells. Then CD8+ T cells were cultured in complete RPMI-1640 culture medium with recombinant mouse IL-2 (15 ng/ml) and anti-CD28 (1 µg/ml) in plate pre-coated with anti-CD3 (2 mg/ml). CD8+ T cells (2×106 cells/ml) were treated with or without sodium acetate (5 mM) for 24 hour, and co-cultured with/without 4T1 cells (1×105 cells/ml) for 48 hours. Subsequently, we removed the dead cells with EasySepTM Dead cell Removal (Annexin V) Kit and collected CD8+ T cells for RNA sequencing.
