Single-Cell Transcriptomic Analysis of Dental Pulp and Periodontal Ligament Stem Cells [BulkRNA-seq]

ABSTRACT: We have applied a novel and unique strategy to validate the annotation of cell cluster identified from scRNA-seq. Bulk RNA-seq data were generated for osteoblast and fibroblast samples and from bulk RNA-seq data. Signature Scores were computed based on the signature genes that were differentially expressed between osteoblasts and fibroblasts to infer the concordance between cell clusters identified in scRNA-seq data and osteoblasts and fibroblasts.

Single-Cell Transcriptomic Analysis of Dental Pulp and Periodontal Ligament Stem Cells [scRNA-seq]

Project description:In this study, we investigated the heterogeneity of DPSC and PDLSC cells using scRNA-seq and characterized the molecular features of each cell group. Combining the analyses of trajectory route and scoring, our results demonstrated that DPSCs displayed higher differentiation potentials, while PDLSCs exhibited more matured features. These findings provide a new insight into the complex landscape and functions of oral stem cells, which would enrich our understaning on their roles in embryonic development and regeneration of lost tissues due to dental and periodontal infections.

Single-cell RNA sequencing of human cervical cancer and adjacent normal tissue

Project description:Cervical cancer (CC) is the fourth leading cause of deaths in gynecological malignancies. Although the etiology of CC has been extensively investigated, the exact pathogenesis of CC remains incomplete. Recently, single-cell technologies demonstrated advantages in exploring intra-tumoral diversification among various tumor cells. However, single-cell transcriptome (scRNA-seq) analysis of CC cells and microenvironment has not been conducted. In this study, a total of 6 samples (3 CC and 3 adjacent normal tissues) were examined by scRNA-seq. Here, we performed single-cell RNA sequencing (scRNA-seq) to survey the transcriptomes of 57,669 cells derived from three CC tumors with paired normal adjacent non-tumor (NAT) samples. Single-cell transcriptomics analysis revealed extensive heterogeneity in malignant cells of human CCs, wherein epithelial subpopulation exhibited different genomic and transcriptomic signatures. We also identified cancer-associated fibroblasts (CAF) that may promote tumor progression of CC, and further distinguished inflammatory CAF (iCAF) and myofibroblastic CAF (myCAF). CD8+ T cell diversity revealed both proliferative (MKI67+) and non-cycling exhausted (PDCD1+) subpopulations at the end of the trajectory path. We used the epithelial signature genes derived from scRNA-seq to deconvolute bulk RNA-seq data of CC, identifying four different CC subtypes, namely hypoxia (S-H subtype), proliferation (S-P subtype), differentiation (S-D subtype), and immunoactive (S-I subtype) subtype. Our results lay the foundation for precision prognostic and therapeutic stratification of CC.

Function of chemokine (CXC motif) ligand 12 in periodontal ligament fibroblasts

Project description:The periodontal ligament (PDL) is one of the connective tissues located between the tooth and bone. It is characterized by rapid turnover. Periodontal ligament fibroblasts (PDLFs) play major roles in the rapid turnover of the PDL. Microarray analysis of human PDLFs (HPDLFs) and human dermal fibroblasts (HDFs) revealed markedly high expression of chemokine (CXC motif) ligand 12 (CXCL12) in the HPDLFs, which plays an important role in the migration of mesenchymal stem cells (MSCs). The function of CXCL12 in the periodontal ligament was investigated in HPDLFs. CXCL12 in HPDLFs and HDFs was examined by microarray, RT-PCR, qRT-PCR and ELISA. It was also immunohistochemically examined in the PDL in vivo. Chemotactic ability of CXCL12 was evaluated both in PDLFs and HDFs with migration assay of MSCs. The expression of CXCL12 in the HPDLFs was much higher than that in HDFs in vitro. CXCL12 was localized in fibroblasts and extracellular matrix in the PDL in rats. Migration assay demonstrated that the number of migrated MSCs by HPDLFs was significantly higher than that by HDFs. In addition, the migrated MSCs also expressed CXCL12 and several genes that are familiar to fibroblasts. The results suggested that PDLFs are able to synthesize and secrete CXCL12 protein, and that CXCL12 induces migration of MSCs in the PDL in order to maintain rapid turnover of the PDL.
