Transcriptomic profiling of Tg(fabp10a:hUHRF1-EGFP)high zebrafish livers and control siblings at 5 dpf

ABSTRACT: Overexpression of high levels of human UHRF1 tagged with EGFP (hUHRF1-EGFP)high in zebrafish hepatocytes induces cellular senescence by 5 days post fertilization (dpf) and hepatocellular carcinoma by 15-20 dpf. The goal of this study is to compare the transcriptome profile of zebrafish livers with (hUHRF1-EGFP)high overexpression compared to WT siblings. RNAseq was performed on RNA extracted from pools of microdissected liveres by using RiboZero libary prep to capture all transcripts, including transposable elements, that are expressed in the livers.

Changes of gene expression signatures in Tg(RE:HSE:EGFP) zebrafish embryos

Project description:The WT and Tg(RE:HSE:EGFP) F2 generation embryos were heated shocked at 38°C for 1 hour at 16 hpf, then raised to 3 dpf. Total RNAs were isolated with Trizol (Invitrogen). The samples were processed and subsequently analyzed in triplicate on Zebrafish Oligo Microarrays (Agilent Technologies Italia, Italy) which contain 43,554 sets of probes. The microarrays were scanned in an Agilent DNA Microarray Scanner and the images were processed using Feature Extraction software to identify changes of gene expression signatures in Tg(RE:HSE:EGFP) zebrafish embryos.

Zebrafish ectonucleoside triphosphate/diphosphohydrolase 5 (entpd5) mutants compared to siblings at 7 dpf

Project description:This microarray was performed in attempt to find genes that are related to the presence of entpd5 during embryonic development Embryos were raised in standard E3 medium at 28 degrees Celcius. At 6 dpf mutant were separated from siblings by an in vivo skeletal staining (incubating embryos 5 minutes in 0.05% alizarin red in E3 medium where after they are extensively washed with E3 medium) as mutants fail to mineralize their skeleton. At 7 dpf, total RNA from (n=30) entpd5 mutants versus sibling embryos was isolated using the Rnaesy mini kit (Qiagen) according to the manufactures protocol.

Project description:Condition specific zebrafish metabolic models generated using the COBRA MetaboTools framework. The Wang et al., (2021) zebrafish genome-scale metabolic model (GEM) was constrained with experimental data from 5 days post fertilized (dpf) zebrafish to generate a 'base-model'. In turn this 5 dpf zebrafish base-model was constrained with experimental (transcriptomics and metabolomics) data from 5 dpf zebrafish exposed to the environmental pollutant perfluorooctane sulfonate (PFOS), at three levels - Low (0.06 uM), Medium (0.6 uM), and High (2 uM) PFOS. The MetaboTools framework was used to construct three condition-sepcific models: Low, Medium, and High PFOS. Key simulation predictions of effects on the carnitine shuttle and lipid metabolism were confirmed in wild-caught fish and dolphins (stranded animals) sampled from the northern Gulf of Mexico - published in Nolen et al., (2024) https://doi.org/10.1016/j.cbpc.2023.109817
