Project description:SE-Associated Protein 1 (SEAP1), is a conserved protein in eukaryotes. Its orthologs, SART3 and PRP24 from metazoans and yeast play essential roles in splicing. Here, we report that SE-Associated Protein 1 (SEAP1), is required for miRNA biogenesis in Aradopsis. Lack of SEAP1 causes embryo lethality and knockdown of SEAP1 by an artificial miRNA (amiRSEAP1) causes pleiotropic growth defects and reduction in miRNA accumulation, accompanied with increased levels of target transcripts. SEAP1 associates with the RNase III enzyme Dicer-like 1(DCL1) complex, which processes primary miRNA transcripts (pri-miRNAs) into miRNAs, and seems to promote the interaction of the DCL1 complexes with pri-miRNAs. SEAP1 is also required for pri-miRNA accumulation. However, it does not affect the transcription of pri-miRNAs, suggesting it may indirectly or directly stabilize pri-miRNAs. SEAP1 also affects the spicing of pri-mRNAs. These results suggest that SEPA1 promotes miRNA biogenesis by positively modulating pri-miRNA splicing, processing and stability. We also find that intron retention in amiRSEAP1 is altered at global levels, linking SEAP1 to spicing. Collectively, our results uncover the function of SEAP1 in plants.

In this project, we aim to determine its global effect of on the accumulation of miRNAs and siRNAs. We compared the small RNA profile in cdc5-1 with that in Col (Wild-type, WT). Small RNA libraries prepared from inflorescences of cdc5-1 and Col was subjected to Illumina deep sequencing analyses. The results show that many miRNAs and siRNAs were reduced in abundance in cdc5 relative to Col in two biological replicates.

Project description:Unlike short interfering RNAs (siRNAs), which are commonly designed to repress a single messenger RNA (mRNA) target through perfect base pairing, microRNAs (miRNAs) are endogenous small RNAs that have evolved to concurrently repress multiple mRNA targets through imperfect complementarity. MicroRNA target recognition is primarily determined by pairing of the miRNA seed sequence (nucleotides 2–8) to complementary match sites in each mRNA target. Whereas siRNA technology is well established for single target knockdown, the design of artificial miRNAs for multi-target repression is largely unexplored. We designed and functionally analysed over 200 artificial miRNAs for simultaneous repression of pyruvate carboxylase and glutaminase by selecting all seed matches shared by their 3′ untranslated regions. Although we identified multiple miRNAs that repressed endogenous protein expression of both genes, seed-based artificial miRNA design was highly inefficient, as the majority of miRNAs with even perfect seed matches did not repress either target. Moreover, commonly used target prediction programs did not substantially discriminate effective artificial miRNAs from ineffective ones, indicating that current algorithms do not fully capture the features important for artificial miRNA targeting and are not yet sufficient for designing artificial miRNAs. Our analysis suggests that additional factors are strong determinants of the efficacy of miRNA-mediated target repression and remain to be discovered. 293T cells were transiently transfected with artificial miRNAs or non-targeting control (Allstars siRNA, Qiagen). Three replicate transfections were performed for each miRNA or control. Total RNA was extracted 48 hours after transfection.

(2006)). We generated a developmental time series including vegetative leaf tissue, young developing flowers at zero (t0) and two days after induction of flower development (t2), and fully expanded inflorescences. We analysed histone mark dynamics at those time points and the transcriptomics data presented here served to compare histone mark dynamics to transcriptome dynamics.

Project description:DAWDLE (DDL) is a conserved forkhead-associated (FHA) domain-containing protein that plays essential roles in development and immunity. It was found to act in the biogenesis of microRNAs (miRNAs) and endogenous small interfering RNAs (siRNAs), which regulate gene expression at transcriptional and/or post-transcriptional levels. However, its global effect on miRNA accumulation still is not known.
