Reactivity-Based RNA Profiling (RBRP) determined transcriptome interactions of small molecule drugs

ABSTRACT: We developed Reactivity-Based RNA Profiling (RBRP) approach to determine the off-target transcriptome interactions of small molecule drugs. Deep sequencing was used to locate and quantify drug-promoted acylation of RNA 2´-hydroxyl groups as a proxy of RNA-drug interaction in HEK293.

Acylation probing of “generic” RNA libraries reveals critical influence of loop constraints on reactivity

Project description:The reactivity of RNA 2’-OH acylation is broadly useful both in probing structure and in preparing conjugates. To date, this reactivity has been analyzed in limited sets of biological RNA sequences, leaving open questions of how reactivity varies inherently without regard to sequence in structured contexts. To investigate, we constructed and probed “generic” structured RNA libraries using homogeneous loop sequences. We employed deep sequencing to carry out a systematic survey of reactivity. We find a wide range of RNA reactivities among single-stranded sequences, with nearest neighbors playing substantial roles. Remarkably, certain small loops are found to be far more reactive on average (up to 4000-fold) than single-stranded RNAs, due to conformational constraints that enhance reactivity. Among loops, we observe large variations in reactivity based on size, type, and position. The results lend insights into RNA designs for achieving high-efficiency local conjugation and provide new data to refine structure analysis.

Transcriptome-Wide Combinatorial RNA Structure Probing in Living Cells with icSHAPE and icLASER

Project description:We design and test a novel di-azido LASER reagent capable enrichment through attachment of biotin with strain-promoted azide alkyne cycloaddition (SPAAC). We term this approach in vivo click LASER or icLASER. Aligned with the goal of extending transcriptome-wide measurements of RNA structure and to develop an approach that takes advantage of combinatorial RNA structure probing,we then use this novel bi-functional probe to interrogate LASER reactivity transcriptome-wide, revealing the first solvent accessibility transcriptome map. We also directly compare icSHAPE (hydroxyl acylation; flexibility) and icLASER (solvent accessibility) to demonstrate the power of utilizing them together to predict RNA-protein interactions and RNA polyadenylation.Our results demonstrate that combinatorial RNA structure probing can be employed to compliment orthogonal methods to better understand RNA structure and processing in cells transcriptome-wide.

Project description:we resolved the RNA secondary structure of SARS-CoV-2 infected in Huh7.5.1 cells, in vitro structure of SARS-CoV-2 RNA purified from infected cells and refolded in test tube and viral RNA fragments of 7 coronaviruses including SARS-CoV-2, SARS-CoV and MERS-CoV based on in vivo click selective 2'-hydroxyl acylation and profiling experiment (icSHAPE). We built RNA structural model of SARS-CoV-2, found some functional structural elements, analysed the RNA structure conservation among different coronavirus. Also, we predicted RBP binding sites and identified some potential drug for CoVID-19 therapy.
