ABSTRACT: To investigate the function of long noncoding RNA lncMGC in WT and lncMGC KO mouse kidney mesangial cells treated with TGF-ß. Assay for Transposase-Accessible Chromatin (ATAC) sequencing on 4 types of kidney messangial cell samples: isolated from wild type (WT) or lncMGC knockout (lncMGC_KO) mouses, each treated with either SD or TGF-ß, namely WT_SD, WT_TGF, KO_SD and KO_TGF.

Stabilization of ß-catenin during murine Kidney Development

Project description:We define a pathogenic role for a ß-catenin-activated genetic pathway in murine renal dysplasia. Cre-mediated stabilization of ß-catenin in the ureteric cell lineage prior to the onset of kidney development increased ß-catenin levels and caused renal aplasia or severe hypodysplasia. A genome-wide analysis of mRNA expression in dysplastic tissue identified down-regulation of genes required for ureteric branching and up regulation of Tgfß2 and Dkk1. Hoxb7-Cre:EGFP mice ( Zhao, et al. (2004) Dev Biol 276:403-415) were crossed with mice containing loxP sites flanking exon 3 of the ß-catenin allele (ß-catdelta3/delta3) (Harada,et al. (2002) Cancer Res 62:1971-1977) to generate ß-catenin gain-of-function mutant mice specific to the uteric bud, termed ß-catGOF-UB .Eighteen ß-catGOF-UB mutant kidneys and 9 WT kidneys were micro-dissected at E12.5. Mutant kidneys were divided into three random pools (n=3) consisting of 6 kidneys each and mRNA expression assessed by microarray.

Gene expression profiles of human mesangial cell line treated with and without ANGPT2

Project description:Glomerular diseases are the leading cause of chronic kidney diseases with pathomechanisms largely unclear. It is known that ANGPT2 regulates endothelial cell homeostasis and function via TEK/TIE2 and its deregulation causes endothelial damage. We found that ANGPT2 is upregulated in glomerular diseases and wondered whether it has any effect on glomerular podocytes and mesangial cells given that they have no or low TEK expression. We treated podocytes and mesangial cells in culture with ANGPT2 and found no overt cellular changes. RNA-seq analysis showed that gene expression was altered in both podocytes and mesangial cells and that the regulated genes in the two cell types were fundamentally different. GO and KEGG analyses showed that the two groups of regulated genes were enriched in distinct processes and pathways. These results suggest that ANGPT2 exerts effects on both podocytes and mesangial cells and that increased ANGPT2 may be involved in glomerular injury by affecting podocytes and mesangial cells in addition to endothelial cells.

Gene expression profiles of the adult mesangial cell (GUDMAP Series_id: 37)

Project description:The long term objective is to create an encyclopedia of the expression levels of all genes in multiple components of the developing kidney. The central thesis is straightforward. The combination of fluorescent activated cell sorting (FACS) plus microarray analysis offers a powerful, efficient and effective method for the creation of a global gene expression atlas of the developing kidney. Microarrays with essentially complete genome coverage can be used to quantitate expression levels of every gene in FACS isolated components of the developing kidney. The ensuing rapid read-out provides an expression atlas that is more sensitive, more economical and more complete than would be possible by in situ hybridizations alone. Meis1-GFP BAC transgenic mice were utilized to isolate the mesangial cells from adult kidneys. The mesangial cells were isolated from the glomerulus using collagenase digestion, differential sieving, trypsin treatment and FACS. The RNA was isolated from purified mesangial cells and the gene expression profiles were determined by microarrays.

Project description:Transforming growth factor‐beta (TGF‐β1) plays an important regulatory role in the progression of chronic kidney failure. Further, damage to kidney glomerular mesangial cells is central to the progression of diabetic nephropathy. The aim of this study was to explore the genetic associations between mRNA, microRNA, and epigenetics in mesangial cells in response to TGF‐β1. The regulatory effects of TGF‐β1 on mesangial cells were investigated at different molecular levels by treating mesangial cells with TGF‐β1 for 3 days followed by genome‐wide miRNA, RNA, MeDIP-seq, and H3K27Me3 expression profiling using next-generation sequencing (NGS). Each sample was designed with 3 repeat samples.
