RNA-seq analysis of doxycycline-regulated gene expression in Aspergillus fumigatus cells containing a dox off-ffmA fusion gene.

ABSTRACT: To determine the genes responsive to FfmA in A. fumigatus, a doxycycline-repressible (dox off) gene fusion to the ffmA coding sequence was constructed. This strain was designated SPF182. These cells were grown for 16 hours in the absence of doxycycline and then shifted into medium containing doxycycline (+dox) or untreated (-dox). After 8 additional hours, the cells were harvested and total RNA prepared. Wild-type cells were grown in parallel as a control in -dox medium.

Transcription profiling of Saccharomyces cerevisiae Gis1 overexpression time course

Project description:The change of genome-wide transcription profiles as a result of Gis1 overexpression is monitored by comparing the transcriptomes isolated from cells where Gis1 overexpression is switched on or off. GIS1 was cloned into pCM190 vector under the control of the tetO7 promoter. The promoter is switched on when there is no doxycycline but off with doxycycline (20ug/ml). Cells were grown in medium with doxycycline, harvested, washes twice in sterile water, resuspended in the same medium with doxycycline (Dox+) or without doxycycline (dox-) and grown for additional 6 hours. Samples were taken for each condition at 3 and 6 hours. Time 0 sample was taken before resuspension.

ChIP-seq analysis of FfmA binding in Aspergillus fumigatus

Project description:Two strains were analyzed by ChIP-seq to determine the genomic binding sites for the Aspergillus fumigatus transcription factor FfmA. A wild-type strain (AfS35) was subjected to ChIP-seq analysis using an antibody directed against the wild-type version of the FfmA protein. An strain containing an epitope-tagged version (FLAG-ffmA) of the ffmA gene under control of a doxycycline off (dox off) promoter was also analyzed by ChIP-seq. In this latter case, an anti-FLAG antibody was used. The negative controls in both cases consisted of a ChIP-seq reaction with the respective primary antibody omitted.

mRNA-seq of Aspergillus fumigatus RNAi double knockouts

Project description:The RNA interference (RNAi) pathway has evolved numerous functionalities in eukaryotes, with many on display in Kingdom Fungi. RNAi can regulate gene expression, facilitate drug resistance, or even be altogether lost to improve virulence potential in some fungal pathogens. In the WHO fungal priority pathogen, Aspergillus fumigatus, the RNAi system is known to be intact and functional. To extend our limited understanding of A. fumigatus RNAi, we performed a multi-condition mRNA-seq analysis comparing expression of several RNAi double knockout mutants with the wild-type strain in conidia and mycelium grown for 24 or 48 hours. The analysis linked the A. fumigatus dicer-like enzymes and RNA-dependent RNA polymerases to regulation of conidial ribosome biogenesis. Cumulatively, A. fumigatus RNAi appears to play an active role in defense against double-stranded RNA species alongside a previously unappreciated housekeeping function in regulation of conidial ribosomal biogenesis genes.

Reducing Aspergillus fumigatus virulence through targeted dysregulation of the conidiation pathway

Project description:Inhalation of conidia of the opportunistic mold Aspergillus fumigatus by immunocompromised hosts can lead to invasive pulmonary disease. Inhaled conidia that escape immune defenses germinate to form filamentous hyphae that invade lung tissues. Conidiation rarely occurs during invasive infection of the human host, allowing the bulk of fungal energy to be directed towards vegetative growth. We hypothesized that forced induction of conidiation during infection can suppress A. fumigatus vegetative growth, impairing the ability of this organism to cause disease. To study the effects of conidiation pathway dysregulation on A. fumigatus virulence, a key transcriptional regulator of conidiation (brlA) was expressed under the control of a doxycycline-inducible promoter. Time- and dose-dependent brlA overexpression was observed in response to doxycycline both in vitro and in vivo. Exposure of the inducible brlA overexpression strain to low doses of doxycycline under vegetative growth conditions in vitro induced conidiation, while high doses arrested growth. Overexpression of brlA attenuated A. fumigatus virulence in both an invertebrate and mouse model of invasive aspergillosis. RNA sequencing studies and phenotypic analysis revealed that brlA-overexpression results in altered cell signaling, amino acid and carbohydrate metabolism, including a marked up-regulation of trehalose biosynthesis and a downregulation in the biosynthesis of the polysaccharide virulence factor galactosaminogalactan. This proof-of-concept study demonstrates that activation of the conidiation pathway in A. fumigatus can reduce virulence and suggests that brlA-inducing small molecules may hold promise as a new class of therapeutics for A. fumigatus infection.
