Gene expression profile at single cell level of sclerotome-derived fibroblasts from 52 hours post fertilization (hpf) transgenic zebrafish trunks.

ABSTRACT: The sclerotome region of the somite (labelled by nkx3.1:Gal4-VP16; UAS:NTR-mCherry) gives rise to numerous fibroblasts populations in the zebrafish trunk. We performed single cell RNA sequencing (scRNA-seq) on sclerotome-derived fibroblasts from 52 hpf embryos to determine population heterogeneity and plasticity.

Transcription profiling of Theiler stage 17 wild type mouse anterior vs posterior mouse sclerotome

Project description:This experiment was performed in order to identify transcriptional differences between the anterior- and posterior-halves of mouse sclerotome. Cells-derived from the anterior- and posterior-sclerotome-halves from maturing mouse somites were compared to identify transcripts that are differentially expressed between these two halves of the somite. c57b6-/- female mice were time-mated, and at 9.5-dpc embryos were harvested. Theiler stage 17 embryos were selected for dissection. A stripe of segmented paraxial mesoderm corresponding to somites SX-SXVIII (standard somite nomenclature) was dissected from one-side of an embryo. The most anterior-third of up to 7 sclerotomes within each sample were dissected and pooled in RNALater. RNA was isolated using RNeasy Micro RNA extraction spin columns (Qiagen). Reverse transcription and initial cDNA amplification was performed using 18 PCR cycles with the SMART cDNA system (Clontech). Amplified cDNA was then re-amplified and labeled using the GeneChip® IVT Labeling Kit (Affymetrix).

Molecular characterization of chick anterior and posterior half-scleorotomes by RNA-sequencing.

Project description:During amniote peripheral nervous system development, segmentation ensures the correct patterning of the spinal nerves relative to vertebral column. Along the antero-posterior (rostro-caudal) axis, each somite-derived half-sclerotome has intrinsic molecular properties that govern this segmentation process. Posterior half-sclerotomes express repellent molecules to restrict axon growth and neural crest migration to anterior half-sclerotomes. Here, we report an RNA-sequencing-based molecular characterization of anterior and posterior half-sclerotomes, using the chick embryo as a model organism.

Expression data from THP1-wt and THP1-NTR+ cells with LSD1 inhibitor (OG86), Nitroreductase NfsB (NTR) prodrug and negative control

Project description:The Nitroreductase NfsB (NTR) prodrug of an LSD1 inhibitor is inactive in wild-type THP1 cells, but the prodrug gets activated in the LSD1 inhibitor by the NTR in NTR-expressing THP1 cells (THP1-NTR+). Cell-type specific inhibition of LSD1 in THP1-NTR+ cells with a NTR prodrug is shown with the expression data of the two cell lines, THP1-wt and THP1-NTR+. Data for the LSD1 inhibitor and a negative control with both cell lines are included.

Project description:The NKX3.1 homeobox gene functions in mitochondria to regulate oxidative stress To investigate the role of NKX3.1 in regulation of oxidative stress, we employed transcriptome analysis of mouse prostate ( from 4 month old Nkx3.1+/+ and Nkx3.1-/- mice treated with paraquat), and human prostate cells ( RWPE1 cells engineered with empty vector (altered pTRIPZ), NKX3.1 wild type over-expression, and NKX3.1 (R52C) over-expression treated with paraquat). Mouse tissue or human cells were snap frozen for subsequent molecular analysis.

A computational systems approach for identification of synergistic specification genes facilitates lineage conversion to prostate tissue

Project description:We report that a computational systems approach can identify cell type specification genes that act synergistically, and demonstrate its application for reprogramming of fibroblasts to prostate tissue. We have employed three such master regulators (FOXA1, NKX3.1, and androgen receptor, AR) in a primed conversion strategy to generate prostate tissue from mouse fibroblasts, involving expression of pluripotency factors, tissue recombination with embryonic urogenital mesenchyme, and renal grafting.
