Chromatin accessibility of PD1 knockout tissue resident memory T cells

ABSTRACT: OT1 cells were sorted on : Size, singlets live dead CD8 Va2 + and donor OT1 using congenic markers to distinguish donor cells (eg CD45.2, Thy1.1, Thy1.2, CD45.1) from recipient (host cells), and between PD1+/+ OT1 and PD1-/- OT1 donors.

IL-27 in vaccine elicited cellular immunity

Project description:5000 congenically marked (CD45.1) WT or IL-27R-/- OT1 T cells were transferred into WT B6 hosts (CD45.2). One day later, the mice were immunized with ovalbumin (100 µg), PolyIC (40 µg) and anti-CD40 antibody (FGK4.5, 40 µg). 3 days after immunizayion, spleens were harvested and the OT1 T cells isolated by flow sorting based on CD45.1 expression. Each sample is the result of pooling T cells from 3 individual mice. RNA was isolated from the sorted cells and RNAseq performed.

Nanostring analysis of macrophage subsets following zymosan-induced peritonitis

Project description:Resident macrophages from naïve mice or resident/inflammatory macrophages from mice treated with zymosan(10ug) 3 days prior were purified from C57BL/6 CD45.2+ donor mice. Purified populations were transferred into mirroring CD45.1/2+ recipient mice or clodronate pre-treated recipient mice. Donor populations were purified 8 weeks following transfer for Nanostring analysis.

The gene expression profile of either the donor (CD45.2) or recipient (CD45.1) sorted macrophages from both genotypes was studied.

scRNA-seq analysis of mouse splenic CD8 T cells 1 month post transfer of CD8 T cells from 3 months old donor into 24 months old recipient

Project description:Aging is associated with systemic chronic inflammation (inflammaging) that leads to impaired physiological functions and vulnerability to several diseases. However, underlying alterations in aged immune system resulting in gradual loss of immune fitness remain unclear. Using a combination of CD8 T cell transfer from young to old and from old to young mice and single-cell RNA sequencing, we characterized the age-associated alterations in CD8 T cells. We transferred 2 millions of purified CD8+ T cells pooled from 3 CD45.1 C57BL/6J 3 months old female mice (donor) by i.v. injection into CD45.2 C57BL/6J 24 months old female mouse (recipient) and sorted CD45.1+CD3e+CD8a+ and CD45.2+CD3e+CD8a+ T cells from the spleen 1 month post transfer to perform scRNA/TCR-seq.

miRNA expression between CD4+PD1+ and CD4+PD1- T cells

Project description:Recent success in cancer immunotherapy has come from the blockade of inhibitory receptors on T cells, such as programmed cell death-1, which can induce a state of T cell exhaustion upon constant antigen stimulation. Understanding miRNA regulation of PD1 can be useful to discover miRNAs for use in therapy or as prognostic markers in various diseases including cancer, autoimmunity and transplantation. We used microarrays to discover global miRNA expression changes upon PD1 upregulation and identified miRNAs that are both up- and down-regulated. B16F10 cells were injected subcutaneously into C57BL/6 mice and 16 days later CD4+PD1+ and CD4+PD1- were sorted from the lymph nodes and spleen for RNA extraction and hybridization on Affymetrix miRNA array.

Heterogeneity in allospecific T cell function in transplant tolerant hosts determines susceptibility to rejection following infection

Project description:CD4+CD45.1+ TCR75/Rag-/- T cells (TCR75) were adoptively transferred into CD45.2+ B6 hosts either untransplanted and immunized with B/c donor splenocytes i.p. (UnTx+DST) to induce memory, or prior to transplantation of a B/c heart (HTx) in the presence of anti-CD154 (day 0, day 7, day 14) and DST (day 0) to induce tolerance (Tol). A group of tolerant mice were infected with Lm on d30 post-transplantation (Tol+Lm). CD45.1+ TCR75 cells were harvested from the spleen and lymph nodes on d35-37 post-transplantation in all groups, enumerated and subjected to bulk RNAseq.

Transcriptomic analyis of donor (B6:SJL.C20) and host follicular and marginal zone B cells after adoptive transfer of follicular B cells into into lymphopenic (Rag2-/-) or replete animals (C57BL6)

Project description:The generation of marginal zone (MZ) B cells is a Notch2 dependent process. We observed that transdifferentiation of follicular (FO) B cells to an MZ-like phenotype is dependent on a lymphopenic environment. We therefore adoptively transftered congenically marked SJL.C20 (CD45.1) mature naive FO B cells into either lymphopenic Rag2-/- or intact C57BL6 (CD45.2) recipient mice and recovered and double sorted intermediate phenotype (MZ-FO) donor B cells at day 4 post transfer from Rag2-/- recipients or both MZ and FO phenotype donor B cells at day 8 post transfer from both recipient groups and performed RNA sequencing.

Dnmt3a-Mutant Hematopoietic Stem cells are resistant to inflammatory stress

Project description:Dnmt3a-mutant mouse HSCs, but not control HSCs are able to maintain clonality during type II inteferson signaling. To investigate the molecular mechanism of this observation, we investigated IFNg-incuded changes in DNA methylome of mouse HSCs in a mouse model. In the model, we transplanted 10% CD45.2 donor BM cells, 10% CD45.1/2-GFP competitors and 80% CD45.1 BM cells into CD45.1 recipients. In the treatment group, we transplated the CD45.1 BM cells with the genotype of IFNgrKO; rtTA-M2; Tet-O-IFNg to induce a chronic IFNg exposure. A physiological relevant level of IFNg was induced by 1250ppm doxycycline chow every other week during 5-24 weeks post-transplant. In the control group, we transplanted CD45.1 cells with the genotype of IFNgrKO; rtTA-M2. All the mice in the control group were also on the same schedule of doxycycline chow. Recipients were sacrificed 26-weeks post-transplant and 3x10^5 donor derived BM cells from each group were sorted for gDNA extraction. Consistent with literature, our results showed a gradient loss of DNA methylation from Dnmt3a-HET to Dnmt3a-KO compared to Vav-cre controls. Chronic IFNg exposure, however, did not change the global DNA methylation levels. All the IFNg-induced changes were locus-specific. We conclud that IFNg-induced changes in DNA methylome cannot explain the protection of Dnmt3a-mutant HSCs against type II inteferon signaling.

PD1 completely suppresses the transcriptional response induced by the T cell receptor

Project description:Functional impairment of the immune response to chronic viral infections and malignancies is characterised by exhausted T cells, which do not respond to antigen. The cell surface receptor PD1 has been implicated in the maintenance of T cell exhaustion and is an attractive target for immunomodulatory approaches to the treatment of such conditions. However, the mechanisms by which PD1 signalling causes exhaustion and the exact response of T cells to PD1 activation are not clear although it has been suggested that PD1 up regulates a number of anti-proliferative factors. Here we perform cytokine and transcriptional profiling of uninfected primary human T cells to characterise these events. We find that PD1 completely prevents cytokine and transcrip- tional changes induced by CD3/28 stimulation. We do not see any factors specifically induced by PD1, including BATF or IL10 which have previously been linked to PD1 activity. Together with the work of others this confirms that PD1 is the sole effector of T cell exhaustion and that infection is responsible for BATF and IL10 up regulation. As a consequence future therapeutic strategies will be confined to the inhibition of PD1 and not a downstream effector.

Single-cell RNAseq (10x Genomics) analysis of mouse splenic CD4+ T cells in WT and ∆Foxp3 mice and in WT/∆Foxp3 bone marrow chimeras

Project description:Single-cell RNAseq (10x Genomics) analysis of mouse splenic CD4+ T cells in WT and ∆Foxp3 mice and in WT/∆Foxp3 bone marrow chimeras. Mouse CD4+T cells in 21-day-old male WT and ∆Foxp3 mice were isolated from spleen by flow cytometry as DAPI–TCRβ+CD4+ cells for 10x Genomics Single Cell 3′ Reagent Kit (V2 chemistry, one sample per channel). For bone marrow chimera experiment: 7 week-old CD45.2-recipient mice were irradiated with 1000 Rad, reconstituted with 4 million CD3-depleted bone marrow cells: 50% CD45.1 x Foxp3-IRES-GFP (WT, 21d-old male) and 50% Foxp3DeltaEGFPiCre/RFP x ROSA-YFP x CD45.1/2 (scurfy, 21d-old male). 10 weeks later, spleen were harvested and tagged using a different Hashtags fo each mouse. ∆Foxp3 CD4+ T cells were sorted as DAPI–TCRb+CD4+CD45.1+CD45.2+. WT CD4+ T cells were sorted as DAPI–TCRb+CD4+CD45.1+CD45.2–. Control WT DAPI–TCRb+CD4+GFP+ Treg cells and GFP- Tconvs cells were also tagged and sorted. Samples with different hastags were pooled before single cell encapsulation using 10x Genomics Single Cell 3′ Reagent Kit (V3 chemistry).
