Affymetrix SNP array data for diversity analysis in deepwater rice

ABSTRACT: In the present investigation, the genetic diversity architecture of 96 deep-water rice genotypes of Assam and association mapping strategy was, for the first time, applied to determine the significant SNPsand genes for deep-water rice. These genotypes are known for their unique elongation ability under deep-water condition.The internode elongation under water related genes will be identified here can provide affluent resources for rice breeding especially in flood-prone areas. We investigated the genome-wide association studies (GWAS) using 50 K rice genic SNPchip across 96 deep-water rice genotypes collected from different flood-prone districts/villages of Assam.

Project description:In this study, we analysed the proteomic response of 5mm sections of root tips to water-deficit stress in two contrasting genotypes of rice: IR64, a lowland, drought-susceptible, and shallow-rooting genotype; and Azucena, an upland, drought-tolerant, and deep-rooting genotype. Using a Partial Least Square Discriminant Analysis, we identified statistically significant differentially abundant proteins across genotypes and conditions. Analysis of biological processes led to the identification of novel proteins involved in root elongation with specific expression patterns in Azucena.

Keeping the shoot above water – underwater stem elongation in watercress (Nasturtium officinale)

Project description:Flooding stress is a major environmental threat for many terrestrial plants. The detrimental effects of flooding stress, however, vary between different plant species. Whereas many crops are rather sensitive to flooding, some wild species from flood-prone areas are well adapted to excess water conditions. Morphological adaptations like adventitious roots and aerenchyma formation, or the ability to elongate rapidly the above-ground organs, allow these plants to thrive in water. The focus of this research is Nasturtium officinale, also known as watercress, which is an auto-tetraploid, dicotyledonous and stem-growing Brassicaceae species. Its natural habitat is near rivers and streams, but absent from stagnant water. Submergence induces underwater elongation of stems and growth suppression of petioles in Nasturtium officinale. By using the RNA sequencing technique, we aimed to uncover the underlying mechanisms for these contrasting responses. Combining submergence experiments with hormone manipulations revealed that ABA degradation is required for stem elongation.

Global expression analysis of differential expression of genes working under Soil Water Stress condition in different genotypes of rice in Vegetative and Grain-filling stage [set 2]

Project description:One of the serious constraints to realize high level of rice crop productivity in agriculture has been due to Soil Water Stress (SWS) situation that growing plants often face. In order to increase or maintain the crop productivity in SWS situation, our initial aim is to understand the drought response mechanism in different genotypes of rice. For thorough analysis of SWS situation in rice we have taken here two wild genotypes of rice namely Oryza nivara, Oryza rufipogon and three Oryza sativa indica cultivars namely Nagina-22, IR20 and Vandana, where IR20 is known to be susceptible and Vandana is known to be tolerant under SWS condition [GSE49364 and the current study]. Global analysis of transcript profiling under SWS condition reveal the actual picture of genes responsive to stress situation in different genetic background of rice. Furthermore it would help us in the selection of most desirable resource for crop breeding without compromising the yield of crop. We used the 44k rice Oligoarray from Agilent technologies to study the expression profiles from five rice genotypes during vegetative (Veg) and grain-filling (GF) stages under varying water conditions, viz. Before Stress (BS), After Stress (AS) and After Recovery (AR).

Transcript profiling of drought responsiveness in two contrasting rice genotypes during vegetative stage stress

Project description:Rice (Oryza sativa), the major staple food crop is being cultivated under varying ecosystems ranging from irrigated lowland to rainfed upland environments. Improvement in the rice production under drought prone unfavourable environment depends on the development of drought tolerant genotypes which needs thorough understanding of physiological and molecular events behind the tolerance mechanism. There is considerable genetic variation for drought tolerance mechanism within the cultivated gene pool. To understand the diversity of drought response, two indica rice genotypes namely, i) Apo, an up-land drought tolerant indica veriety from Philippines and ii) IR64, a popular high yielding drought susceptible genotype were selected for this study. We used the 22K rice Oligoarray from Agilent technologies to study the transcript profile in the leaves of the two contrasting rice genotypes under control and drought stressed conditions during vegetative phase. Molecular dissection of drought tolerance mechanisms in rice by comparative deep transcriptome sequencing

Project description:To dissect the molecular mechanisms underlying drought tolerance (DT) in rice, transcriptome differences of a DT introgression line H471, the DT donor P28 and the drought sensitive recurrent parent HHZ under drought stress were investigated using deep transcriptome sequencing. Results revealed a differential constitutive gene expression prior to stress and distinct global transcriptome reprogramming among three genotypes under time-series drought stress, consistent with their differential genotypes and DT phenotypes. DT introgression line H471, the DT donor P28 and the drought sensitive recurrent parent HHZ under drought stress were investigated using deep transcriptome sequencing.The drought stress treatment was started by withholding water at the tillering stage. The days were counted after the AWC in the soil reached 20% to allow drought measurements at precisely determined intervals, and the soil water content reached 15%, 10% and 7.5% after 1d, 3d and 4d drought treatment, respectively.Three top leaves for each sample were harvested for each genotype under 1d and 3d drought stress and control conditions. All samples were immediately frozen in liquid nitrogen and stored at -80C and then for transcriptome sequencing.
